Article + 2 links to the same root domain

I am writing an article that has 2 links:
The fist one is to : http://xxx.net/the-be... The second one is to : http://xxx.net/ The links are with different ancor texts and I am wondering about the link power they will bring to my website. Will both links count? Will the first one send significantly more PR than the second one ? I am asking this because my MAIN objective is the second link.

It was noted in the question will the first link count more than the second and if the anchor text link is above the fold, there is also the higher propensity for someone to click on it and thus more value.

Even better, link the second to a separate relevant domain...

Barry is quite right - I assumed these pointed to the same page. Two links to two separate pages on the same domain will both be counted.

Generally speaking, the links higher to the top of the main content block tend to get more weight, but it's slight. For most intents and purposes, they'll be getting equal weight (not worth fretting over).

one link is to the ROOT domain and the other one is to a page of that same domain. So the links are not the same.
I've read the article here : http://www.seomoz.org/blog/results-of-google-experimentation-only-the-first-anchor-text-counts but it seems to be talking about something different (2 links to the same page but with different ancor texts)...

Wait, wait, wait!
First anchor text to the same page is the only one that counts. Two links to the same domain should get both to count unless I'm both reading that wrong and been linking wrong for years
I'd still put what I want to link for most first in the copy but I think the second will still count.

By most accounts this approach by Google, only accepting the first anchor text, still prevails.
If your main objective is the second link, you may want to render the first invisible to Googlebot. Otherwise only the first anchor text will factor.

We are using link detox (Link Research Tools) to evaluate our domain for bad links. We ran a Domain-wide Link Detox Risk report. The reports showed a "High Domain DETOX RISK" with the following results: -42% (292) of backlinks with a high or above average detox risk

-38% (264) of backlinks were reported as disavowed. This look like a pretty bad link profile. Additionally, more than 500 of the 689 backlinks are "404 Not Found", "403 Forbidden", "410 Gone", "503 Service Unavailable". Is it safe to disavow these? Could Google be penalizing us for them> I would like to disavow the bad links, however my concern is that there are so few good links that removing bad links will kill link juice and really damage our ranking and traffic. The site still ranks for terms that are not very competitive. We receive about 230 organic visits a week. Assuming we need to disavow about 292 links, would it be safer to disavow 25 per month while we are building new links so we do not radically shift the link profile all at once? Also, many of the bad links are 404 errors or page not found errors. Would it be OK to run a disavow of these all at once? Any risk to that? Will link juice still be passed if you have the same links in multiple, outreach articles?
We are developing high quality, unique content and sending them out to bloggers to for guest posts. In these articles we have links to 2 to 3 sites. While the links are completely relevant, each article points to the same 2 to 3 sites. The link text varies slightly from article to article, but the linked-to site/URLs remain the same. We have read that it is best to have 2 to 3 external links, not all pointing to the same site. We have followed this rule, but the 2 to 3 external sites are the same sites on the other articles. I'm having a hard time explaining this, so I hope this makes sense. My concern is, will Google see this as a pattern and link juice won't be passed to the linked-to URLs, or worst penalize all/some of the sites being linked to or linked from? Someone I spoke to had suggest that my "link scheme" describes a "link wheel" and the site(s) will be penalized by Penguin. Is there any truth to this statement?

Ranking Above sub-domains
So I work for a company that has a very successful affiliate that operates under a third level domain name such as "region.company.com". Their SEO practices are very good and they rank highly in keyword searches. However "company.com" does not even though it is not a subdomain. Even after optimizing the company.com's pages etc, the regional sub domain ranks much higher for keywords and the main company fails to rank at all. Is Google discounting the main company's page? Is it a matter of trust or time? or is it something else? How can I get Google to prioritize the main company website rather than a lower level domain affiliate?

Removing 301 redirect from 2.5 yr old domain
Hello, Need Advise. We are in Automobiles We have an Automotive site - build 3 yrs back - which is our main site (Site A) We built a separate niche site on Used cars 2.5 yrs back (Site B - url http://www.usedcarindelhi.com) - did seo - promote it for a year and later on in feb 2013 - did 301 domain redirection to Site A Now - we thinking to rebuild Site Site B again and remove redirection Will there be any harm on Site A, as we have now removed the redirection or shall we pass on link from home page of Site B to Site A i.e say Powered by Site A (on Top) or at all no direct linking is actually needed. Do links to PDF's on my site pass "link juice"?
Hi, I have recently started a project on one of my sites, working with a branch of the U.S. government, where I will be hosting and publishing some of their PDF documents for free for people to use. The great SEO side of this is that they link to my site. The thing is, they are linking directly to the PDF files themselves, not the page with the link to the PDF files. So my question is, does that give me any SEO benefit? While the PDF is hosted on my site, there are no links in it that would allow a spider to start from the PDF and crawl the rest of my site. So do I get any benefit from these great links? If not, does anybody have any suggestions on how I could get credit for them. Keep in mind that editing the PDF's are not allowed by the government. Removing Canonical Links
We implemented rel=canonical as we decided to paginate our pages. We then ran some testing and on the whole pagination did not work out so we removed all on-page pagination. Now, internally when I click for example a link for Widgets I get the /widgets.php but searching through Google I get to /widgets.php?page=all . There are not redirects in place at the moment. The '?page=all' page has been rated 'A' by the SEOmoz tool under On Page Optimization reports and performs much better than the exact same page without the '?page=all' (the score dips to a 'D' grade) so need to tread carefully so we don't lose the link value. Can anyone advise us on the best way forward? Thanks in advance.

Content linking ?
If you have links on the left hand side of the website on the Navigation and content at the bottom of the page and link to the same page with different anchor text or the same would it help the page (as it is surrounded by similar text) or is the first one counted and this is it?

Link anchor text: only useful for pages linked to directly or distributed across site?
As a SEO I understand that link anchor text for the focus keyword on the page linked to is very important, but I have a question which I can not find the answer to in any books or blogs, namely: does inbound anchor text 'carry over' to other pages in your site, like linkjuice? For instance, if I have a homepage focusing on keyword X and a subpage (with internal links to it) focusing on keyword Y. Does is then help to link to the homepage with keyword Y anchor texts? Will this keyword thematically 'flow through' the internal link structure and help the subpage's ranking? In a broader sense: will a diverse link anchor text profile to your homepage help all other pages in your domain rank thematically? Or is link anchor text just useful for the direct page that is linked to? All views and experiences are welcome! Kind regards, Joost van Vught
