In Yoast seo plugin, under the general settings is Sitewide
meta
settings,under which there is an option to either check or leave unchecked Noindex subpages of archives which says: If you want to prevent /page/2/ and further of any archive to show up in the search results, enable this.I am very confuse if to check or not. What is the best seo practice? Most of our posts are in categories which have 2-4 pages.

This is really helpful info! The issue with th sitemap is actually strange because webmaster tools does index it but it seems to vary, sometimes it says 'no sitemap submitted' and sometimes it is fully indexed, I had this for one of the many quirky characteristics of WT, I hope including a link in the footer will solve this.
The only part I am not fully certain about is to set paginated pages to no index, since the theme uses the archive template for custom post types, wouldn't this mean that all posts on page 2 - 3 , etc would no longer be indexed?

Include a link to your sitemap on your home page footer (preferably site wide)

Submit your sitemap to Google in Webmaster tools to confirm its been indexed.
2.) Come to think of it, because your archive template pages target the same keywords, perhaps you can actually check that option to no-index paginated pages as there is no need to index them. (all paginated pages target the same keywords creating whats called "cannibalization" which essentially means your pages are competing with each other)
While your at it though, be sure to also update the title tags for these archive pages.
IE: "Beach Villas" could be "Kenya Luxury Beach Villa's"
When you edit the page, you should see the Yoast tool near the bottom with an option to include a Title Tag.

Thanks a lot for all this helpful information, this certainly clears things up for me.
Our sitemap is generated by the Yoast SEO plugin and is located on http://villasdiani.com/sitemap_index.xml, is this a good practice? I have noticed lots of web analysis not finding this sitemap, should there be a link to it from the homepage or footer?
Yes I think the title tags on rentals pages must be generated automatically (I think it creates an H2 tag for each title) but I have no idea to prevent it from doing so or setting the main descriptive keyword, any pointer in the right direction to get this done would be highly appreciated

The examples you gave aren't duplicates so don't worry about enabling that option.
All the "rentals" pages are using the archive template. Essentially its just a template like any other template you have set up. Usually archives list historical articles and posts and are generally no-indexed but your archive template is set up differently.
2 things i noticed.
You don't have a sitemap on your home page and nothing here: http://villasdiani.com/sitemap.xml
Your archive title tags im guessing are generated automatically, you might want to change the title tags on all "rentals" pages and only include the main descriptive keyword.

This is category posts with villas(which I do not understand why they are as archives) http://villasdiani.com/rentals/beach-villas/ We have as well http://villasdiani.com/rentals/boutique-hotels/ (which also shows as a archives and I don't know why) and this is category with posts(which doesn't show as archives) http://villasdiani.com/category/kenya-news/

The reason for this option is to avoid duplicate content from being indexed.
Could you give an example of one of your category pages?

SEO Elements for Canonicalized URLs?
I am helping a client with SEO for their ecommerce store. They have around 65 products, but close to 500 URLs all for those same products. Basically they have a bit of an index bloat problem but long story short restructuring was too much of a lift for them, so I got them set up with a canonical URL strategy to ensure all duplicate pages point to one "main" product page. Getting to the point: They also need an on-page overhaul. I've created keyword optimized titles, metas, H1s, etc. for each product. Do these elements need to be added to every single one of the 450+ product pages OR do I only need to add them to the 65 "main" product pages that everything else is pointing to, since that will ultimately be the page that gets crawled?

Website redesign: impact on SEO rankings?
Hi We're redesigning a website for a client whose SEO rankings are fairly strong, and are driving a good volume of enquiries through their website. We would like to do our best to ensure the redesign has a minimal impact on the rankings but aren't sure if there's anything in particular we should be doing to avert a severe dip in results. The content will be similar on many pages, with the major updates being from 2013 products to the 2014 suite. Layouts and images will, of course be updated, and we're going to do our best to keep the inbound links going to the correct place - any advice here would be much appreciated, too. How to SEO a Website Built off Godaddy?
I have a client whose website is built off Godaddy services. I know Godaddy is not the right choice for building a website, but what's done is done. The client has already bought the Godaddy services and there's no way I can tell him to go rebuild his website before we could optimize it for SEO. I'm already facing a lot of challenges while optimizing on-page elements. When I wanted to verify the ownership for Google Analytics and Webmaster Tool via his Godaddy account. the process failed many times. it looks like Godaddy is using some kind of caching not allowing us to modify the codes. For example, I'd applied the site verification codes for Webmasters Tool 48 hours ago, and the metatag for google site verification is not yet updated in the frontend. It's quite frustrating. What would you suggest?

What are your thoughts on Twylah and SEO?
I recently signed up for Twylah. If you are not familiar with it, Twylah creates a summary of all your tweets, which you can then add to your site to make them easily accessible for humans and for search engines. Is SEO moz ranking tool reliable?
Good afternoon from 21 degrees C hot and sunny wetherby UK with the aroma of wetherby whalers fish and chips wafting through the office window... I'm begiining to question the vailidity of SEO moz ranking tool. Specifically for this site www.davidclick.com it ranks the site zero for term "York wedding photographer" Here is the evidence: http://i216.photobucket.com/albums/cc53/zymurgy_bucket/ranking-25-may-12copy.jpg I question it after checking this term on PC and networks ive never used before and i get the term ranking at 5th.
