Error in how URLs were set up, how can it be fixed?

Hi, I managed a website port to a WP responsive deisgn for a client, see http://chicagotelephony.com. Unfortunately, he wanted me to work with a graphic designer rather than a web geek, so the resulting website has messed up URLS, i.e. index.php is smack in the middle of almost all the pages. I know that is all wrong, but I also realized that she was not fluent in the way the Genesis framework was set up or how the particular template I selected, operated. So I just wanted to get it out there.... and now it is live, but has all these errors. Do I have to do 301 redirects? Is there a setting or a button inside of the WP template that would put correct slugs but get rid of the index.pho within the URL? For example, http://chicagotelephony.com/index.php/cloud-based-solutions/ and http://chicagotelephony.com/index.php/var-network-value-added-reseller/ should be chicagotelephony.com/cloud-based-solutions/ and chicagotelephony.com/var-netowrk-value-added-reselle/ and so forth.

Hi DianeDP - This question is more appropriate for the Genesis team to handle. If you have a legitimate license for the framework, you can contact their support team and they'll help you remove that nasty index.php in your links.
It's great that you've identified this as a problem, there's no good reason to have that in there.
If the site doesn't have much authority then 301ing the links won't provide benefit. Since the site is new you can still simply correct the URL issues.
As a side note, web developers are not web geeks We also do not like the terms ninja, guru, rock stars, wizards, mercenary, or similar. If someone is communicating their profession to you in that way they are probably not highly experienced.

Sitemap error in Webmaster tools - 409 error (conflict)
Hey guys, I'm getting this weird error when I submit my sitemap to Google. It says I'm getting a 409 error in my post-sitemap.xml file (https://cleargear.com/post-sitemap.xml). But when I check it, it looks totally fine. I am using YoastSEO to generate the sitemap.xml file. Has anyone else experienced this? Is this a big deal? If so, Does anyone know how to fix? Urls Too Long - Should I shorten?
On the crawl of our website we have had a warning that 157 have urls that are too long. When I look at the urls they are generally from 2016 or earlier. Should I just leave them as they are or shorten the urls and redirect to new url? Thanks

Duplicate Page Errors
Hey guys, I'm wondering if anyone can help... Here is my issue... Our website:

It's built on Concrete 5 CMS I'm noticing a ton of duplicate page errors (9530 to be exact). I'm looking at the issues and it looks like it is being caused by the CMS. For instance the home page seems to be duplicating.. http://www.cryopak.com/en/

No Keyword in URL
SEOMoz (and other platforms) advise that I need to add my keyword to the page URL, however as far as I'm concerned it has been, so why don't these platforms see it. My home page URL is www.salesandinternetmarketing.com, but apparently I haven't added the keyword internet marketing to the URL, what advice can you give me please? Lindsay

Does it really matter to set 301 redirect for not found error pages?
I've very simple question for not found error pages. Does it really require to set up 301 redirect for all not found error pages which detected in Google webmaster tools? Honestly, I don't want to set 301 redirect exclude externally connected pages. So, what will impact on ranking after follow this process?

URL Structure Question
Hey folks, I have a weird problem and currently no idea how to fix it. We have a lot of pages showing up as duplicates although they are the same page, the only difference is the url structure. They seem to show up like: http://www.example.com/page/ and http://www.example.com/page What would I need to do to force the URLs into one format or the other to avoid having that one page counting as two? The same issue pops up with upper and lower case: http://www.example.com/Page and http://www.example.com/page Is there any solution to this or would I need to forward them with 301s or similar? Someone is redirecting their url to mine
Hello, I have just discovered that a company in Poland www.realpilot.pl is directing their domain to ours www.transair.co.uk. We have not authorised this, neither do we want this. I have contacted the company and the webmaster to get it removed. If you search for the domain name www.realpilot.pl we (www.transair.co.uk) come up top. My biggest worry is that we will get penalised by Google for this re-direct as it appears to be done using some kind of frame. Does anyone know anything about this kind of thing? 4xx Client Error
I have 2 pages showing as errors in my Crawl Diagnostics, but I have no idea where these pages have come from, they don't exist on my site. I have done a site wide search for them and they don't appear to be referenced are linked to from anywhere on my site, so where is SEomoz pulling this info from? the two links are: http://www.adgenerator.co.uk/acessibility.asp http://www.adgenerator.co.uk/reseller-application.asp The first link has a spelling mistake and the second link should have an "S" on the end of "application"
