Technical SEO Question about TLD combined with SubDomain

I am making a new website but need to figure out the best way to do this in terms of SEO.
I would like the website to have functionality of brochure website combined with an online store.
My issue is that I will be using software called prestashop for my online store and CMS called MODx to develop my brochure site. (These can not be combined into one CMS).
I can create brochure site with MOdx = www.example.com & then from that a subdomain using prestashop for my online store = store.example.com
Can I get Google to index these as one site or would I be better off trying to get everything under the TLD.
Ideally I would like just one site without subdomain
Bacially what I am asking is...
What are the effects of having subdomains in terms of SEO?
Am I better of having everyhitng under TLD?
Can I get Google to view TLD and Sub as one site?

There is no evidence i have seen that shows a subdomain acts any different to a subfolder. Rather the opppersite

Hello We have a free eBook - its a great resource and great piece of content. It is available to download on our website here - http://re-timer.com/the-product/how-to-sleep-better/ The book is available as a whole or as individual chapters (i.e. http://re-timer.com/app/uploads/2015/07/Chapter8.pdf?b0df38). The PDF chapters appear to be doing well in Google search for certain keywords. I can't measure this in GA though. I would like the eBook to assist the SEO of my website overall. If I create a web page and 'embedded' the PDF into it will Google still crawl this page? At the moment we are also using this to collect email addresses, this is a nice to have and it is OK if people get the eBook without doing this (if they find a chapter in Google they currently don't have to enter their email address). Woocommerce SEO and Product attributes
Hi friends! I have a question that is advanced Woocommerce and seo-related.

I'm seeing http://www.mywebsitex.com/pa_keyword/indexed in Google, but it cannot be properly optimized, and I would prefer to have a WordPress Page indexed for that keyword instead, which also lists those products and can be fully seo optimized. Woocommerce SEO plugin by Yoast lacks documentation and I have no clue if that would even fix this. I do have the Taxonomy (pa_keyword) set to not include these in the sitemap, but there doesn't seem to be a way to noindex/nofollow product attributes.
1. How can I best accomplish this?

Best way to move blog from subdomain to folder?
Hey all, Our company has 4 product websites, and each has its own separate blog. They are currently set up as subdomain blogs (blog.company.com) hosted on wordpress.com, but I would like to transition them over to root folders (company.com/blog) in order to improve accessibility and SEO. What is the best way to go about doing this? Should I continue to host the blogs on wordpress or are there better options? Would I migrate the blog posts over or just redirect? I'd like to get a general framework/plan of action going in order to know what to expect. Thanks!

Subdomains, duplicate content and microsites
I work for a website that generates a high amount of unique, quality content. This website though has had development issues with our web builder and they are going to separate the site into different subdomains upon launch. It's a scholarly site so the subdomains will be like history and science and stuff. Don't ask why aren't we aren't using subdirectories because trust me I wish we could. So we have to use subdomains and I'm wondering a couple questions. Will the duplication of coding, since all subdomains will have the same design and look, heavily penalize us and is there any way around that? Also if we generate a good amount of high quality content on each site could we link all those sites to our other site as a possible benefit for link building? And finally, would footer links, linking all the subdirectories, be a good thing to put in?

Blog on Subdomain or Subdirectory?
I was wondering what the SEO impact was of having a blog on a sub domain or sub directory. Which of the following is better? blog.companysite.com companysite.com/blog Personally, I like making the blog a more important part of the site so 2) is preferable; however, I don't know which one is best for SEO purposes. Best SEO Strategy for Social Games
Hi all - wondering if you can help.... We have a social gaming startup with a few million users. Our first game is http://iamplayr.com (currently just a landing page) - now we're just about to launch some more games. We'll have approx 6 titles by the end of the year (note most of our users are on Facebook.com).I'm a little unsure the best way to approach this from an SEO perspective. 1) Should we direct everything to a games specific .com site like http://iamplayr.com -> and if so, should we build out this site to attract more keywords2) Direct everything to our Facebook app e.g. http://farmville.com 3) Have 1 central site for our multiple titles, with each game having a subdomain e.g. ala King.com / Zynga.com etc?
