Link from each page or only from homepage

In addition to my main site (A), I also have another website (B) (question/answer) type, which has over 400,000 indexed pages in Google.
I'm trying to do linkbuilding for a.com:

should I link from B to A ?
-
should I place a link only on the homepage of B?
-
should I place a link on homepage of B and each of the 400,000 pages to A?

should place multiple links on B to A.com/subdirectories/

I would like to add one point many people forget - disclosure. Google is pretty forgiving in terms of linking of own websites if the disclosure is clearly stated and it doesn't look like an SEOs attempt to manipulate link signals.
My suggestion is to link to your other site via a specific page on your first site and explain their relationship. This is a good practice in general, not just search engines.

Just tossing out another opinion....
Is site B related by topic to site A? If not then the links will be worth very little.
Does site B have 400,000 pages of unique and substantive content? If not then the links from that site will likely be worth very little.
Does site B have lots of links from outside of your network of sites? If not then the links will be worth very little.
That is my technical analysis.
My opinion based upon a small number of observations is... if you put 400,000 links from site B into site A the rankings of site A are likely to remain unchanged.
If my competitor said he was going to juice his site with 400,000 links from a Q and A site I would not be very worried.

I'd recommend you steer clear of sitewide links from B to A. The majority of your duplicate links will be disregarded by search engines and they look like spam. Far better to put one link on the homepage of B and have 1 authority link instead of 400,000 discounted ones from PR0 pages (which I will assume most of them are?). Its always better to have links from diverse sources than many links from one source - even if its a notable one.

AllTop Linking Me to Other Sites Feeds, Webmasters Reporting Lots of Broken Links
I submitted my blog to All Top awhile ago and something seems to be wrong with their feed. They're sending people to mysite.com/truth-o-meter.com/this-is-a-post. It's not just truth-o-meter either. I'm getting links that are supposed to go to all kinds of political blogs. As a result, I'm getting a ton of broken links reported on Google Webmasters. I couldn't find any real support option on alltop.com, and when I log in, there are no sites for me to manage. Instead, I resubmitted the site with the correct feed address and in the comments, I mentioned the problem. All I got was a message saying the site was rejected. I believe because I already added the site. But I'm thinking they didn't pay attention to the comments. (In fact the message may have gone through an auto-filter considering how quickly it was rejected.) Is there a way to solve this? Is this a situation in which I would use the disavow tool? If All Top continues to create bad links, how do I stop the issue once and for all? Thanks!

Individual keyword pages or single page with backlinks and anchor text?
Hi, I was wondering which is the better strategy? People say the keyword dig is the basis for any SEO strategy, which i totally agree with, however, traditionally the strategy for these keywords has been to write fresh content based on sometimes very similar keywords / terms to attract specific keywords traffic... With google getting smarter and smarter, would you say it is safer (if you know you have a very tight and stable backlinking strategy) to backlink a page that has a number of your similar keywords present, with the relevant anchor text on the inbound sites? So in essence the site ranks for multiple keywords..? I hope this makes sense, it's a very difficult one to get out onto paper! 🙂 Many thanks in advance!

JavaScript is crawled by search engines, isn’t it? Does it mean that links embedded in JavaScript pass link juice?
I wonder If links embedded in JavaScript from an external Website pass link juice to the linked page and thus have a positive effect on google rankings. I read that JavaScipt is craweld. Does it mean that also the link juice is passed? I'm looking forward to your answers.

Will a mega menu on all pages dilute the link juice?
On our web site (http://www.betxpert.com) we have a mega menu with quite a lot of links in it. I am getting warnings in SEOmoz saying we have far to many links in our pages. But a lot of pages have large menus with a lot of links - are all pages punished for this then? My primary question is: Since the menu is on all pages, the pages linked in the menu will have a link in from all of our pages (200K+ pages) and a lot of these do not have a good ranking. So what I want to know is if the pages linked in the menu will have lower ranking because of the many links in - or is this a good thing? Should I consider setting "nofollow" for som of the links on other pages than the homepage (since this is the page with the best rank)?

What link would be better?
Okay, I found a niche blog that has a google PR6. They have a ton of dollow blogroll links, as well as a ton of internal links on homepage. Would I be better off getting the blogroll link? Getting a link in an existing post with a lower PR? Getting an advertiorial written with a link in it? I just don't know. It has a domain authority of 33 currently. It's not a cheap link for blogroll. The in-post, or advertorial isn't too bad, but not cheap either. Thanks in advance.
