How to handle a merge with another site

I own a gaming site at legendzelda.net
Recently a site zelda-temple.net wanted to merge communities and sites. We pretty much scrapped their content (a lot was articles I already had topics on), merged the user databases, and redirected the domain to mine.
What is the best seo way to redirect that domain. I tried to set up a 301 on the entire domain to gain all the backlinks that site had (A LOT) but it seems as if a lot are not being picked up by the open site explorer and other tools.
Advice?

The main focus of my site is news and coverage on the most recent games.

The other games are older and get less coverage and sadly my site was not around when some of these games came out (back to the 80's) so I am focusing on news and the most recent games. As you will see the page linked there has a better PA than some the older games as this one just came out and was the focus for quite some time.
So am not looking to boost the PA for most inner pages. Just wanting to get all the pages from that old site to go to my main page, get the news, see who I am, and hopefully become a daily reader.

I do not believe that will work for you the way you are hoping. As it stands, what you are doing is redirecting every page on zelda-temple to legendzelda.net, your home page. Since I don't know much about legends of Zelda (I am more of a Modern Warfare kinda guy)
I am assuming the site generates money from sponsors and that those sponsors are on various pages throughout.
If someone wants to go to a given page for say "majoras Mask", your PA there is 21 (you only have one linking root domain) whereas your homepage today is at 51.So long as you believe all will come to the homepage and stay there long enough to look at sponsors before going on, leave it as is.
If you want to enhance the site and have more people seeing individual pages (through better ranking) as opposed to the homepage, you need to change the 301 so that you are linking url to url.

I have implemented this and it seems to be working now. Does this look like a solution that will work and if so will I start to see the links coming toward the new domain here when the linkscape update goes down next month?

I have tried a variety of 301s and rewrites with no success.
And this merger actually went down back in late October and i had the domain redirecting to my new one and been checking for updates to the linkscape since then and havent seen anything.

if your 301 is domain to domain it will not work or will take forever. You need to set up the 301 in the .htaccess file and do it url to url. So, if you had zelda-temple.net/xyz/ and on your site you had othertemple.com/xyz you would 301 the zelda/xyz to yoursurl/xyz.
This way the link juice will be transferred around 90%
Typically we see as much as 95% transferred over several months.
As to showing in OSE, due to the timing of the crawls you will not see changes for 5 to 7 weeks and then monthly thereafter. No need to watch that daily. The schedule for the crawl is here: http://apiwiki.seomoz.org/w/page/25141119/Linkscape-Schedule

Representing categories on my site
My site serves a consumer-focused industry that has about 15-20 well recognized categories, which act as a pretty obvious way to segment our content. Each category supports it's own page (with some useful content) and a series of articles relevant to that category. In short, the categories are pretty focal to what we do. I am moving from DNN to WordPress as my CMS/blog. I am taking the opportunity to review and fix SEO-related issues as I migrate. One such area is my URL structure. On my existing site (on DNN), I have the following types of pages for each topic: / <topic>- this is essentially the landing page for the topic and links to articles</topic> /<topic>/articles/ <article-name>- topics have 3-15 articles with this URL structure</article-name></topic> With WordPress, I am considering moving to articles being under the root. So, an article on (making this up) how to make a widget would be under /how-to-make-a-widget, instead of /<widgets>/article/how-to-make-a-widget I will be using WordPress categories to reflect the topics taxonomy, so I can flag my articles using standard WordPress concepts.</widgets> Anyway, I'm trying to get my head around whether it makes sense to "flatten" my URL structure such that the URLs for each article no longer include the topic (the article page will link to the topic page though). Thoughts?

Will sitemap generated in Yoast for a combined wordpress/magento site map entire site ?
Hi For an ecommerce site thats been developed via a combination of wordpress and magento and has yoast installed, will the sitemap (& other yoast features) map (& apply to) the entire site or just wordpress aspects ? In other words does one need to do anything else to have a full sitemap for a combined magento/wordpress site or will Yoast cover it all ? Re-using site code.
Hi, I'm looking at launching a new website, and am keen to understand whether re-using the basic code behind one of my other sites will cause me an issue. I'll be changing the directory structure/ file names, etc - but it will basically leave me with a very similar-looking site to another in my portfolio - using code thats all ready out there, etc. Thanks, David

Site not passing page authority....
Hi, This site powertoolworld.co.uk is not passing page authority. In fact every page shows no links unless it has a link from an external source. Originally this site blocked Roger from crawling it but that block was lifted over 6 months ago. I also ran a crawl test last night and it shows the same thing. PA of 1 and no links. I would like to point out that the problem seems to be the same for all sites on the same platform. Which points me in the direction of code. for example there is a display: none tag in the ccs which is used to style where the side bar links are. It's a Blue Park platform. What could be causing the problem? Thanks in advance. EDIT Turns out that blocking the ezooms crawler stopped it from being included.

Poor Site Performance
Hello, A couple of months ago, this site was dropped from google due to a noindex, nofollow tag thewealthymind(dot)com It's back up, but performing poorly. Take for example the term "The 4 step belief change" in the home page title tag. This site is the #1 authority on that and yet it ranks 3rd below weaker pages. There's 180 404 errors in GWT, many from past versions of pages of the site but also including thewealthymind(dot)com/index.html and thewealthymind(dot)com/index.htm even though there is a rel=cononical tag on the home page. What's the process of getting this site back to health?

Google has not been visiting my site
Hi I am working on a site at the moment http://www.cheapflightsgatwick.com and i had the site using a different template and in the search engines for the search term cheap flights gatwick we were fourth and for the term holiday magazine we were 12th in google but now we are not even in google on the first page for the search terms. But now after changing the template in joomla our rankings have gone out of the window. It took me about a day to sort out the site with the new template so i was not expecting any problems with the search engines but for some reason there is. If you put into the search engine www.cheapflightsgatwick.com then you will see that google has not visited the site for four days and also it is not showing the description and instead it is showing details about joomla. Can anyone let me know if there is anything i need to do to sort this out and why google is taking so long to visit my site
