Good Internal Site Structure Idea?

After reading a bunch of your Site Structure articles, I've decided to make ours more flat. There are numerous pages on our site which are linked to directly from our homepage, wasting mysterious amounts of Link Juice every day. I want to remove most of these links so that the Fewer, and now more heavily weighted, Homepage Links will be more powerful... but I am worried that the pages which I am knocking down to the 3rd tier level already have high rank and are distributing this Juice to other pages.
The problem is that 3 of these 9 pages are great for assisting our sales team, so I cannot take those 2 links off of the homepage...so I will be forced to Nofollow them instead. I am worried this is cutting down the number of pages on the site, also cutting out content which was previously indexed. Is this whole thing a good idea at all?
And should I just leave those 2 pages alone because I can't remove the link? I'm thinking maybe I should rel=canonical it back to the homepage? I am ultimately trying to rank the homepage for the keyword "POS Software" and this is my on-site strategy for it. Maybe adding a link from those 2 pages that say "POS Software" back to the homepage is the best bet in this scenario? I am trying to learn the absolute best thing to do instead of guessing.

OK, so, a flat architecture would suggest more links on the homepage, not less. You're trying to reduce the number of clicks from the homepage to each piece of content, not increase it.
If there's good quality content on those pages that helps your sales team, leave it up! If it helps the sales team, then removing it will probably cost you sales, right? I'd stay away from nofollowing those links, and I'd stay away from using rel="canonical", since the way you mentioned using it isn't how it should be used.
Removing 9 links from the homepage won't do all that much for you IMO. I'm looking at your homepage now. I don't think you need to worry about removing internal links. I would recommend changing the links for "QuickBooks, Peachtree, Simply Accounting, MAS 90, MAS 200, and Line 50." Either remove the links and leave the text, OR a better solution would be to link them to an internal page on the site such as /quickbooks-pos-integration.html, and target those types of keywords. But definitely don't link to quickbooks.com's homepage, they don't need that link juice and it isn't valuable to visitors.
Taking a look at the link metrics for your site, you're at homepage PA 53 and DA 43, which isn't far off from the page 1 ranking sites. I think some link building would make you much more competitive for that keyword. You're currently on page 4 when I search for "POS software", and it's an internal page that's ranking, not your homepage. Get more links to your homepage using POS Software as the anchor text, and do it in a non-spammy way. That will help quite a bit I think.

Consolidating a Large Site with Duplicate Content
I will be restructuring a large website for an OEM. They provide products & services for multiple industries, and the product/service offering is identical across all industries. I was looking at the site structure and ran a crawl test, and learned they have a LOT of duplicate content out there because of the way they set up their website. They have a page in the navigation for “solution”, aka what industry you are in. Once that is selected, you are taken to a landing page, and from there, given many options to explore products, read blogs, learn about the business, and contact them. The main navigation is removed. The URL structure is set up with folders, so no matter what you select after you go to your industry, the URL will be “domain.com/industry/next-page”. The product offerings, blogs available, and contact us pages do not vary by industry, so the content that can be found on “domain.com/industry-1/product-1” is identical to the content found on “domain.com/industry-2/product-1” and so-on and so-forth. This is a large site with a fair amount of traffic because it’s a pretty substantial OEM. Most of their content, however, is competing with itself because most of the pages on their website have duplicate content. I won’t begin my work until I can dive in to their GA and have more in-depth conversations with them about what kind of activity they’re tracking and why they set up the website this way. However, I don’t know how strategic they were in this set up and I don’t think they were aware that they had duplicate content. My first thought would be to work towards consolidating the way their site is set up, so we don’t spread the link-equity of “product-1” content, and direct all industries to one page, and track conversion paths a different way. However, I’ve never dealt with a site structure of this magnitude and don’t want to risk messing up their domain authority, missing redirect or URL mapping opportunities, or ruin the fact that their site is still performing well, even though multiple pages have the same content (most of which have high page authority and search visibility). I was curious if anyone has dealt with this before and if they have any recommendations for tackling something like this?

To change or not to change site URL structure?
I am learning my way around SEO, having always used professionals for it in the past on previous businesses i have decided to do it myself and learn more about it. Now the dilemma i am up against is i recently changed some of my permalinks on quite a few main pages throughout the site. The site launched in April this year so we're quite new. The problem is since my last change i have not seen any increase...a decrease which in fact hasn't recovered at all. Having now analysed them in more depth and read up more on the whole subject of SEO, (which is endless) i have put together a complete new strategy; with this increased understanding of what i am doing (but by no means conclusive) i want to complete a full overhaul on all SEO (via Wordpress which i use along with YOAST SEO tools), ensuring i have all my keywords, permalinks and descriptions spot on throughout every page, post and picture. I spent a lot of time mapping these out, ensuring there is no Focus keyword duplication, and that the site is relatively flat in terms of its layout. What i am unsure about now is whether changing my permalinks again is a bad thing to do?

Could it permanently damage my rep going forward?
Should i just focus on my content and keywords/descriptions? I am at a loss as i don't want to do irreparable damage to our reputation. The site is still reasonable easy to manage so changing now is the best time to do it, but if changing the URLs is a waste of time then i may just forget that and just work on the keywords, descriptions and content. Redirecting pages (old site to new site)
I have a question- there is one location, one set of pages for both the old and new site on the same host environment so when I did the redirect it get into a loop trying to redirect from itself to itself Not sure how its gonna affect SEO. Will pages get hit for duplicate content?

Internal Linking
I am trying to figure out internal linking. Please help me. Your "root domain" (the top level example.com) is the easiest to rank on a SERP. When you build Page Rank on this page, you want to make sure the majority of the PR goes into internal pages that matter. To do this you determine what internal pages are most important and put them on the menu bar. You then link to these pages in the body text, or via side bars. This will ensure that the PR is flowing from the root domain into the internal pages multiple times. The second part is to link from these secondary pages back to the main page. Correct? When you build back links on the internal page, you want to pass the PR back to the main page... Please discuss this...

Duplicate Content - Meta Data for International Site Roll Out
Hi All, We have a site targeting Ireland, so all on-page SEO is completed and launched on the Irish site. We are now rolling out this site to the UK...how much of this content & SEO meta data has to be changed for Google to not recognise it as duplicate content? Site structure is as follows: http://www.domain.com/ie-en/ - Irish site http://www.domain.com/uk-en/ - UK site Or will it even be considered duplicate content as we have the uk and Irish signals in the subfolders, will be using geo targeting on webmasters, and will have UK specific addresses and phone numbers? We will be rolling this site out to may more countries so would be great to get this straight from the start so we don't waste time creating many versions of the meta data unnecessarily! More than 100 internal links from a page
Hi, we have been developing our new site and improving the internal linking for 2 reasons, 1 to improve spidering and 2 to up sell more to customers. The error reports from SEOMoz are showing our biggest problem is too many internal links from 2000+ pages. How much of an impact does it have by having say 180 internal links compared to say 99 on a page? Our website has been moving up the SERPs so should i worry about it or should I ignore the warnings and continue with the menu system and internal linking we have in place already? Thanks
