Why don't directory backlinks show up in Open Link Explorer?

Why don't we see linking root domains like yelp, google, yahoo, etc? Is there any way to get a more accurate list of links to a domain where webmaster tools are not an option?

Sadly, we don't have quite the server farms and processing power and PhDs that Google and Bing have to throw at this, so we don't have as robust an index. For sites that you can't verify in Google Webmaster Tools, don't forget to check out Bing. They announced at SMX Advanced in June of 2012 that they're again offering up a ton of link data for even non-verified sites.

SEO SpyGlass is not a half-bad additional link tool to check out as well. SpyGlass is slower and will not pull data instantaneously like Majestic or OSE. However, what I like about SpyGlass over the other tools is it will actually visit the sites and see if the links still exists, which is why it takes so long to get all the data together.

Open Site Explorer actually has quite a limited crawl. We don't find it unusual for OSE to report under 5% of the links that something like Majestic reports. However it does try to target the top end, so you don't end up wading through page upon page of dross.
You should also be aware that it isn't updated as often as some of the other tools. That can mean that newer links don't appear.
OSE is good for finding a picture of the links that are likely to actually be helping in rankings. If you want a full and fresh set then it probably isn't the best tool, but you might find that "full and fresh" isn't always the most useful.
As broadbeach says, Ahrefs or Majestic would be good options (I love ahrefs at the moment). Raven just uses data from OSE and majestic, so there are no new sources in that, although it is a great tool for many other reasons.

If you believe that Open Site Explorer doesn't show every single link (which may well happen), you can always double check a website by using the following tools:

Raven Tools
I believe the best one is still the link report you can find in Google Webmaster Tools (with Majestic SEO second), but as you say, that is not always an option.

Backlinks from different TLD's impact
Hi MOZ'ers, I'm wondering what the impact of different TLD backlinks is for same language pages. For example: we're on a website that has a German national TLD .de. We're earning backlinks and they are coming from .de as well as .ch (Switzerland) or .at (Austria) pages. What would be more desirable, and how big would you consider the difference? Typical percentage of links found in Webmaster Tools but are not in Open Site Explorer?
50% of our links are found in Webmaster Tools but are not found in Open Site Explorer. Is this normal? If these links are not indexed does that mean our DA will not grow as high as it could until they are crawled?

This is probably going to sound like the silliest question ever, but I have to ask. Does an article that requires a subscription to read count as a backlink? Is there any difference in that type of backlink as opposed to one that doesn't require a subscription? Thanks.

When pitching a whitepaper as Push Content for Link Building, is it ok to give the person I'm pitching a link to a landing page with a form on it?
When pitching a whitepaper as Push Content for Link Building (i.e. pushing out content that my client has created), is it ok to give the person I'm pitching a link to a landing page with a form on it? Or should I create a landing page with the whitepaper included on it? I’m not sure if the client will be ok with this b/c I know they use the whitepaper for sales purposes to gain leads. For example, my pitch email would include a line such as this, "the whitepaper can be found at LINK and I'd love if you could share it with your readers." I think it may be weird/a little wrong to ask a webmaster to include a link on his site to a landing page with a form to get the whitepaper. Does this make sense? What have others done with whitepapers as Push Content for link building?

Link Building - Affiliate Link Programs
I'm getting some conflicting information when researching this... I want to create the most organic link building strategy that not only gets high authority sites linking to a website, but relevant websites. I'm creating an affiliate link program where I link to partner and affiliate companies, who in turn link back to me. The question is where to put these links. I was initially thinking of putting them in the footer so they add credibility to every page, and in turn ask my affiliates to do the same thing. However; some sources say that Google no longer looks at links in the footer section. Is it true that Google doesn't count links in footer sections? And do you have any tips on creating this Affiliate Link Program?

I'm hiring a link building company - need help choosing
I asked this question before and got mixed feedback. Companies vs. Freelancers. Well I have a couple questions here. At a certain point it is definitely worth going in house, but what about the knowledge that we could gain from working with a big agency? Does that really add any value? Can I hire a freelancer and trust him as much as a big agency? or vice versa? Can I hire an agency and trust them as much as a freelancer? I have also been advised to make sure they offer competitive / site analysis as a first step, AND inform you of exactly how many links they plan to build per month, how much time they will dedicate to you and your account, expect turn around times, and light strategy details that they would likely use.
