If I had an issue with a friendly URL module and I lost all my rankings. Will they return now that issue is resolved next time I'm crawled by google?

I have 'magic seo urls' installed on my zencart site. Except for some reason no one can explain why or how the files were disabled. So my static links went back to dynamic (index.php?**********) etc. The issue was resolved with the module except in that time google must have crawled my site and I lost all my rankings. I'm nowher to be found in the top 50.
Did this really cause such an extravagant SEO issue as my web developers told me? Can I expect my rankings to return next time my site is crawled by google?

Thanks for your reply. Your answer sounds logical and well informed. I have heard about some google changes recently but that was regarding Exact Match Domains but if that was all I should be fine.
As a little update. I have asked the developers who fixed the problem exactly what they did; details. Their reply is as follows:
"Regarding Magic SEO Issue
Whenever Magic SEO is installed in .htacess file it is activated from admin; it makes a new cache folder for its functionality.Some one have rename cache file on live server. Magic SEO needs cache folder which is in root directory not in magic SEO folder.So we have reinstalled magic SEO as we want to create a new cache file for its proper working."
You mentioned accessibility of dynamic files. That's interesting. I will take that up with technical support with my hosting provider and also if they know about why the cache file was renamed.

Hmmm, who knows, certainly, it is feasible that you may have had a problem on the back of none of your pages existing any longer (well, they did, but on a different URL which may have made matters worse as they could have been seen as duplicates).
Without a URL and access to analytics it is impossible to say for sure but it is certainly feasible. I would also double check against known algorithm updates to see if there are any other traffic drops on significant dates.

Will the ranking return?
They should do, if nothing else has changed then when those pages come back up they should. You will want to be double sure that the dynamic addresses are not accessible and that there is no potential for duplication but in theory, once everything returns and settles down, your rankings should return if this is indeed the (only) issue.
It may not happen overnight though!

Magento 1.9 SEO. I have product pages with identical On Page SEO score in the 90's. Some pull up Google page 1 some won't pull up at all. I am searching for the exact title on that page.
I have a website built on Magento 1.9. There are approximately 290,000 part numbers on the site. I am sampling Google SERP results. About 20% of the keywords show up on page 1 position 5 thru 10. 80% don't show up at all. When I do a MOZ page score I get high 80's to 90's. A page score of 89 on one part # may show up on page one, An identical page score on a different part # can't be found on Google. I am searching for the exact part # in the page title. Any thoughts on what may be going on? This seems to me like a Magento SEO issue.

404 broken URLs coming up in Google
When we do a search for our brand, we are get the following results in google.com.au (see image attachment). As outlined in red, there are listings in Google that result in 404 Page Not Found URLs. Google suddenly indexing and displaying URLs that haven't existed for years?
We recently noticed google is showing approx 23,000 indexed .jsp urls for our site. These are ancient pages that haven't existed in years and have long been 301 redirected to valid urls. I'm talking 6 years. Checking the serps the other day (and our current SEOMoz pro campaign), I see that a few of these urls are now replacing our correct ones in the serps for important, competitive phrases. What the heck is going on here? Is Google suddenly ignoring rewrite rules and redirects? Here's an example of the rewrite rules that we've used for 6+ years: RewriteRule ^(.*)/xref_interlux_antifoulingoutboards&keels.jsp$ $1/userportal/search_subCategory.do?categoryName=Bottom%20Paint&categoryId=35&refine=1&page=GRID [R=301] Now, this 'bottom paint' url has been incredibly stable in the serps for over a half decade. All of a sudden, a google search for 'bottom paint' (no quotes) brings up the jsp page at position 2-3. This is just one example of something very bizarre happening. Why will google not index my pages?
About 6 weeks ago we moved a subcategory out to becomne a main category using all the same content. We also removed 100's of old products and replaced these with new variation listings to remove duplicate content issues. The problem is google will not index 12 critcal pages and our ranking have slumped for the keywords in the categories. What can i do to entice google to index these pages?
