Link Farms and The Relationship between 2 domain with a 301 Redirect

I have an interesting scenario:
Domain A was worked on by a disreputable SEO company off shore. The owner of Domain A came to me for my assistance and evaluation on how the off shore company was doing. I concluded that he should terminate the relationship immediately. One of the bad things they did was register Domain A with a LOT of link farms.
I started working on a new site that eventually we decided to go with Domain B (a better, but totally related domain name to Domain A). I added a nice new site and had my client write clean, relevant information for it. We've done all legitimate, above ground by-google's-recommendation SEO for Domain B.
I have a series of 301 redirects from Domain A to Domain B. Since April 24th, organic search results have plummeted. I see many incoming links via Webmaster Tools as the massive link farms, but those link farms have Domain A in their databases, not Domain B.
My question: is Domain B inheriting the link juice from Domain A insofar as the incoming links are showing up in Webmaster Tools as directly related to Domain A? Should I sever the ties with Domain A altogether?

There is not much more I can add. I would love to find the time to perform some experiments and see results first hand.
My best guess is some penalties will pass while others will not. This variance would be logical and explain the mixes results which are reported. Some people seem convinced one way or the other. For example, a penalty based on manipulative links would be passed since those links are now pointing at the new site. A penalty based on manipulative on page tactics would not be passed if those tactics are not used on the new site.

Ok, so both of you make good points. The reason I'm accusing Domain A is that I'm seeing incoming links in webmaster tools (tho not in my SEOmoz interface, strangely enough) to Domain B, however when I go to the backlinked sites I see Domain A listed.
I was of your opinion, JustDucky, until last week.

@ Ryan : Have you actually observed 301 redirects associated with transferring content to a new domain result in a penalty against the new site ?
I ask because one of the potential Pennguin recovery strategies is to transfer the best content on the old (penalized) site to a new site and start afresh. Part of the plan is to use 301 redirects so that G does not mistake the pages transferred to the new site as duplicating what G believes is still on the old (penalized) site.
I understand that G may do whatever it arbitrarily wants to its algo. For those of us with large (long tail) sites, creating a new site from scratch to protect our sites from further algo changes may not be the correct choice unless there is already a penalty that you described.
By the way, if penalties do pass through a 301, some of us have suddenly valuable domains available for sale to the ethically challenged. (LOLZ)

Hello Kate,
In my opinion, yes you should stop the redirects from Domain A to Domain B. Google has been cracking down on manipulative links recently and many sites have been penalized as a direct result of manipulative links.
My recommendation would be to disable the redirect then try to determine if your site has been manually penalized. If the site has not received a manual penalty, your rankings should be restored in a month.

Buying a domain vs. renting a domain
I am considering buying and redirecting a domain that has a pretty strong, relevant link profile. However, it's very expensive. There is another option to rent the domain on a month-to-month basis. I am interested in doing this for at least a month just to see what SEO benefits are to be had and if it would ultimately be worth buying or not. Can renting a domain have any negative impacts on my primary site? Would the search engines know if I did this? Is there any harm in having those redirects appear and then disappear?

Are link directories still effective? is there a risk?
We've contracted a traditional SEO firm, mostly for link building. As part of their plan they want to submit our site to a large list of link directories, and we're not sure if that's a good option. As far as we know, those directories have been ineffective for a long time now, and we're wondering if there is the chance of getting penalized by google. When I asked the agency their opinion about that, they gave me the following answer - Updated and optimized by us - We are partnered with these sites and control quality of these sites. Unique Class C IP address - Links from unique Referring Class C IP plays a very important role in SEO. Powered by high PR backlinks Domain Authority (DA) Score of over 20 These directories are well categorized. So they actually control those directories themselves, which we think is even worse. I'm wondering what does the Moz community think about link directory submission - is there still something to be gained there, is there any risk involved, etc. Thanks!

competitor sites link to a considerable amount of irrelevant sites/nonsense sites that seem to score high with regard to domain authority
According to my recent SEOmoz links analysis, my competitor sites link to a considerable amount of irrelevant sites/nonsense sites that seem to score high with regard to domain authority... e.g. wedding site linking to a transportation attorney's website. Aother competitor site has an overall of 2 million links, most of which are seemingly questionable index sites or forums to which registration is unattainable. I recently created a 301 redirect, and my external links have yet to be updated to my new domain name in SEOmoz. Yet, by comparing my previous domain authority rank with those of the said competitor sites, the “delta” is relatively marginal. The SEOmoz rank is 21 whereas the SEOmoz ranks of two competitor sites 30 and 33 respectively. The problem is, however, is to secure a good SERP for the most relevant terms with Google… My Google pagerank was “3” prior to the 301 redirect. I worked quite intensively so as to receive a pagerank only to discover that it had no affect at all on the SERP. Therefore, I took a calculated risk in changing to a domain name that translates from non-latin characters, as the site age is marginal, and my educated guess is that the PR should rebound within 4 weeks, however, I would like to know as to whether there is a way to transfer the pagerank to the new domain… Does anyone have any insight as to how to go about and handling this issue?

Is our sub-domain messing up our seo for our root?
We have a website (mysite.com) that we control and a subdomain (affiliate.mysite.com) that is 3rd-Party Content completely out of our control. I've found that nearly all or our Crawl Errors are coming from this subdomain. Same deal with 95% of our warnings: they all come from the subdomain. The two website are very much interlinked, as the subdomain serves up the header and footer of the root domain through iFrames and the 3rd-party content in the middle-section. On the root domain there are countless links pointing at this 3rd-party subdomain. How do these errors affect the root domain, and how do you propose we address the issue?

How to handle footer links after Penguin?
With the launch of Google's Penguin I know that footer links could possibly hurt rankings. Also too many links on a page are also bad. I have a client http://www.m-scribe.com That has footer links creating well over 100 links on many of their pages. How should I handle these footer links? Suggestions are greatly appreciated.

Does anyone have any suggestions on removing spammy links?
I have some clients that recently got hit by "Penguin" they have several less than desireable backlinks that could be the issue? Does anyone have any suggestions on getting these removed? What are the odds that a webmaster on these spammy sites are going to remove them, and is it worth the time and effort?

Should I 301 Redirect a Site with an 'Unnatural Link' Warning?
Hey Fellow Mozzers, I have recently been approached by a new client that has been issued with an 'Unnatural Link' warning and lost almost all of their rankings. Open Site Explorer shows a ton of spammy links all using main keyword anchor text and there are way too many of them to even consider manually getting them removed. There are two glimmers of hope for the client; The first is that the spammy links are dropping off at a rate of about 25 per week; The second is that they own both the .com and the .co.uk domain for their business. I would really appreciate some advice on the best way to handle this, should I :- Wait it out for some of the spammy links to drop off whilst at the same time pushing social media and build some good clean links using the URL and brand as anchor text? Then submit a recosideration request? Switch the website over from the .com domain to the .co.uk domain and carry out a 301 redirect? Switch the website over from the .com to the .co.uk without doing a redirect and start again for the client with a clean slate? I would still register an address change via Webmaster Tools. Add a duplicate site on the .co.uk domain. Leave the .com site in place but rel="canonical" the entire domain over to the .co.uk Any advice would be very much apprecited. Thanks
