Disavow tool removed all our links from webmaster tools

We recently used the Google Disavow tool to remove 200 bad links but Google has nearly removed all our links from webmaster tools from over 2000+ we only have 150 now!
Has anyone had the same problem? Any advice would be much appreciated.

Abdul is right, looks as though WMT is having a bit of a hiccup today. Here's a link to (one of) the discussions going on in the products forum. Looks as though Google is aware of the problem. My guess is that it might have something to do with the Google PageRank update.
Furthermore, as far as I am aware, Google does not remove any disavowed links from your WMT report. Source A, Source B. Think the link has to be physically removed from the site in order for WMT to stop reporting it, even then it may take a long time.

Google webmaster tool is showing less link data today. you can google this news. so just relax and wait for the proper update regarding this issue.

Probably unrelated, but did you get a link warning in Webmaster Tools and that is what prompted the disavow?

Thanks for your comments.
We only put the 200 links that we wanted to remove in the disavow. We didn't include the *.site.com.
This is very strange.

It depends really - did you put in 200 exclusive pages, or did you say remove everything from *.site.com (which would remove all links from all pages on a domain)?
I have only had to do 2 disavow's but never had more links removed than were recommended.

Hello, I am currently designing the webpages of my website and I am wondering if I should link externally or if it going to hurt me ? I am in the travel industry and for example in the France in the Loire valley, I want to list hotels that people can stay at in pre and pods trip. What link would be better?
Hi Guys, Just wondering what would be better in this instance: finding an old post (with good authority) and getting a link from that old article or creating a brand new article and adding the link to that. To me, number 1 as the page already has authority but then again number 2 since Google might place some weight to recency. Any thoughts? Cheers.

URL Errors in webmaster tools to pages that don't exist?

Consensus on Paying to Remove Links
Hi all, For discussion... I am painstakingly working my way through a link profile, highlighting 'unnatural links' and contacting webmasters to try and get the links removed - I haven't got as far as 'disavow' or a 'Reconsideration Request' I have found a large number (around 150) of links from http://www.bookmarks4you.com and when I have attempted to contact the site for link removals I have had a payment request in order to do so. Now the amount being requested is low and so it may be worthwhile, however, I wondered what the consensus was with regards to this sort of demand? I know I could simply add the links to my 'disavow list' but for the sake of a small payment, I could get rid of them much quicker! Also, the majority of sites that I am contacting only have a contact from as opposed to an email address that I can use directly - what I am doing is taking a screen print of each contact form in order to have proof that I am actually doing the 'hard graft' as opposed to simply adding sites to a disavow list - is this a worthwhile exercise? My indexed pages count is shrinking in webmaster tools. Is this normal ?
I noticed that our total # of indexed pages dropped recently by a substantial amount (see chart below) Is this normal? http://imgur.com/4GWzkph Also, 3 weeks after this started dropping, we got a message on increased # of crawl errors and found that a site update was causing 300+ new 404s. could this be related ?

Maximum number of links
Hi there, I have just written an article that is due to be posted on an external blog, the article has potentially 3 links that could link to 3 different pages on my website, is this too much? what do you recommend being the maximum number of links? Thanks for any help
