It depends what you mean by backlink checker tool.
If you're talking about competitive & research analysis then OSE, MajesticSEO and ahrefs are fantastic tools.
If you're requiring backlink monitoring tools for your own projects I would recommend these three great tools: Raven, Buzzstream, CognitiveSEO.

Tom is spot on with tools for a link profile analysis.
If you know that you are being penalized by Google (via a warning message) i would also suggest checking out www.linkdetox.com to give you a quick run down on what are good, bad, and suspicious links for removal.

SEOMoz's own OpenSiteExplorer is very useful. The metrics it uses to rank pages are widely considered to be very accurate, while the new 'just discovered' feature is a great way to check on links as they are indexed.
I use it in conjunction with MajesticSEO - which has a larger link database and also some very accurate metrics in the form of Trust Flow and Citation Flow.
Many people I know also recommend Ahrefs.

Strange new links being picked up in Webmaster tools affecting SERPs
Hi, I have a question regarding new links being found by Google, and showing in our latest links file from Webmaster tools. I run this site: http://www.propertysales.com it's a fairly new website with a small (ish) link profile but over the last 3 months I've seen a lot of links being found in Google like this: http://www.financecourier.com/news/story/523316/foreign-carmakers-milk-chinas-cash-cow/full_story.html it's clearly a scrap of a webpage from the FT.com, who we partner with, that has a link to PropertySales.com but the number of links Webmaster tools is seeing is much bigger than we would normally get in any given month. As a rule I would normally ignore scrapper sites as I’ve always assumed Google is smart enough to know which site these are and thus wouldn't affect your SERPs but I’ve also seen a drop in our SERPs over the same month so now I’m thinking these are effecting the sites SEO. Does anybody have any insight into this or advice on the best way to handle this, I looking at going through these site and adding them to our disavow file but this can take a few month to take effect so are they any better options or way to handle this? Thoughts on using the disavow tool for removed links?
Our website has been penalized by Google for the past few months due to unnatural links. We have spent the past 2 months submitting link removal requests to the domain owners with success. However, the Google Webmaster Tools "links to site" has not updated the list. I understand that they update the list of links as they crawl the website, but it has been 6-8 weeks on a lot of them (mostly our biggest offenders). We attempted to send a reconsideration request anyways, hoping Google would see that even though it is still listed, the link isn't actually there. We received a response that it is still in violation, but I believe it is because the webmaster tools links have not updated and perhaps this is what they go off of. Would you recommend submitting these domains to the disavow tool even though our link has already been removed for the past 6-8 weeks? Or even just listing them with the "#" comment tag so they can see they had been removed? Or would you continue waiting for it to update? Of course, we would like the penalty removed as soon as possible and were concerned that the list hadn't removed these websites the past 6-8 weeks our link had been removed. Example: This domain shows we have 3,397 within this website. It was an affiliate that had this URL forwarding to our pages: http://www.binet.lv/go.pl?PID=49276714O2422 . This no longer forwards to our webpage and the affiliate has been expired, but the GWT still shows them at the top of the links list. I also noticed a lot of sites left the links up, but added the nofollow attribute. These are still coming up in the Links list and does not decipher between which do and do not have nofollow. Could the spammy sites with our links as nofollow still be hurting us? Thanks for any help and recommendations!

Is there a tool in SEOMOZ that will make sure backlinks are still active and searchable every month?
I'm looking for a way to track backlinks that are made and make sure that they don't disappear. Is there a way in SEO Moz to have it check the backlinks that it has identified every month to make sure they're still there, or do you have to do it manually by download the list every month and comparing them?
