Google Manual Action (manual-Penalty)- Unnatural inbound links

Dear friends,
I just get from Google two "Unnatural inbound links" notifications via Google Webmaster Tools, the first is for our WWW version of the site and the second is for the NON-WWW version.
My question, I should send two identical reconsideration request for WWW and NON-WWW or treat them as different sites?

I agree 100% the procedure recommended by you, and also I want to share with you:
1. Sources where we get links: Webmaster tools, SEOMoz, and link magestic, so you will get a hughe list of links, so we are working on this list, also google know that the problematic links are usually abandoned blogs (which register the domain only for one year) and in general doesn't provides any contact info, even if you contact the hosting people, in general they say "No response from the owner of this account" ....
So we try to remove the possible, and fill the disavow and comment to Google Team the job done.

Alright then you have it right (the www/non-www thing).
First go over all your shady links and try to have them removed or no-followed. There are online tools that can research contact forms, emails, etc from those links, like Link Detox from LinkResearchTools (I think it is).
Run a full report and include all the links that are downloadable from Webmaster Tools, and those from OpenSiteExplorer. By doing that, it will analyze every possible link you have. Then filter all the shady ones, and send an email (a template of course) to each webmaster (if there's no email, try searching for a contact form). Point them where's the link that should be removed in their sites, make their job easy so they actually do it.
Once all have been contacted, wait a couple of weeks for the results, run the report again and create a disavow file with all those links that were not removed.

Get on the reconsideration request (same for both www/non-www); again send them proof of your work, share the spreadsheet you created while removing the links, the emails, some responses, show some removed links, etc.
It could take a while to get your rankings back if the reconsideration is approved, but unfortunately I've read cases where their rankings were never returned.

You're right in all, our site is freesharewaredepot (dot) com it has the non-www redirected (301= to the www and also we use canonical, and google webmaster tools continue for years showing us both versions and even sending us both manual actions notes.
My question is "I have to send different reconsideration request treating both sites as different?"
In my opinion, I should to send the same (identical) reconsideration note for both.
Only to share our knowledge, we are in the hard task of link removal with a success of only 5%

Prior to send the reconsideration request, have you fixed the issue? Have you contacted Webmasters asking to remove those links? If yes, did you submit the non-removed links using the disavow tool?
If all that is done, then one more question before sending that request, why are you serving both www and non-www? If you are, then it will create a duplicate content issue, and if you are not, then one reconsideration request from the site actually needs to rank should be fine (but it won't hurt sending the same to both if the content is actually the same and the backlinks were the same).
Keep in mind that a reconsideration request isn't just a letter, it must show your efforts in correcting the issues, copies of emails, spreadsheets of bad backlinks and their status (contacted/removed/disavowed), etc.

Top hierarchy pages vs footer links vs header links
Hi All, We want to change some of the linking structure on our website. I think we are repeating some non-important pages at footer menu. So I want to move them as second hierarchy level pages and bring some important pages at footer menu. But I have confusion which pages will get more influence: Top menu or bottom menu or normal pages? What is the best place to link non-important pages; so the link juice will not get diluted by passing through these. And what is the right place for "keyword-pages" which must influence our rankings for such keywords? Viewing search results for 'We possibly have internal links that link to 404 pages. What is the most efficient way to check our sites internal links?
We possibly have internal links on our site that point to 404 pages as well as links that point to old pages. I need to tidy this up as efficiently as possible and would like some advice on the best way to go about this.

Organic Listings showing Google Tag Manager + Google Page Title...?
I'm a bit stumped with this. I optimise all my titles etc for Australia - and now the organic liatings are showing something strange. For example ( we sell health supplements ) Meta title = "My Product , Buy Online Australia" If I type "My Product" - the title in the organic listings says "My Product - My Company Limited" - and the only place I can see it getting that from is a combination of Meta Data used in Google Tag Manager + the Name on my Google places page. This is much more obvious for categories.. but it's a pain in the butt. If I type "My Product Australia" Then the original "My Product , Buy Online Australia" comes up. Any ideas on policy etc? I have taken the "Limited" off the Google business page - so hopefully this will change over time - but I can't find any information on why google would do something like this. If you had shed any light on this - would be much appreciated.

H3 Tags - Should I Link to my content Articles- ? And do I have to many H3 tags/ Links as it is ?
Hello All, On my ecommerce landing pages, I currently have links to my products as H3 Tags. I also have useful guides displayed on the page with links useful articles we have written (they currently go to my news section). I am wondering if I should put those article links as additional H3 tags as well for added seo benefit or do I have to many tags as it is ?. Lost Links in Google Webmaster Tools
Last week I had over 1800 backlinks showing up in GWT. 4 days ago I had 20, and now I have 5. I have a very diverse link profile ranging from social bookmarks to YouTube, to Business Listings (Yelp, etc), and they're all gone. Clearly there is not a particular segment of my links that are being targeted here, they've all been completely wiped out. My rankings have fallen, and where I was on page 1/2 for all my targeted KWs, I'm now on Page 3, 4, and 5. There are no penalties showing up in GWT, so I'm completely at a loss as to what is going on. Please help! Website is: http://brownboxbranding.com

Algorithm Penalty?
I've read the FAQs and searched the help center. The URL in question is: http://goo.gl/9lGqxDSince this website was relaunched around the same time as the Panda algorithm update, it's dropped from the 1st page of results down to page 6 or lower. Essentially, this website no longer ranks well in the Google UK for relevant keywords to the business when combined with the place names in it's geographical operation areas.It's worth noting that the website ranks very well in other search search engines such as Bing! The website had a lot of spammy links which we've requested to be removed from the respective site owners. Most of which are either non-responsive or want extortionate amounts of money to remove the links so we have used Google disavow links tool. We suspect the site is being penalised as a result of the spammy inbound links something which is supported by the fact that only the new pages or pages with fresh content are ranking (http://goo.gl/D1NpxH). However, Google Webmaster tools reports no messages or critical issues.On the whole the website is updated occasionally. The writing is very easy to understand, it's quick to load, URLs are clear and the titles and descriptions are partly optimised.We're believe that our only option is to abandon the current domain and completely rewrite the content for a new domain. Does anyone else have any ideas how we can fix this before we go ahead?Many thanks, Ben

Are links that are disavowed with Google Webmaster Tools removed from the Google Webmaster Profile for the domain?
Hi, Two part question - First, are links that you disavow using google webmaster tools ever removed from the webmaster tools account profile ? Second, when you upload a file to disavow links they ask if you'd like to replace the previously uploaded file. Does that mean if you don't replace the file with a new file that contains the previously uploaded urls those urls are no longer considered disavowed? So, should we download the previous disavow file first then append the new disavow urls to the file before uploading or should we just upload a new file that contains only the new disavow urls? Thanks

Links with Parameters
The links from the home page to some internal pages on my site have been coded in the following format by my tech guys: www.abc.com/tools/page.html?hpint_id=xyz If I specify within my Google Webmaster tools that the parameter ?hpint_id should be ignored and content for the user does not change, Will Google credit me for a link from the home page or am I losing something here.
