Dtox showing 64% of backlinks are TOX1 but still ranking

A local business has been smashing the SERPs for a while now, but since May (updates) it has been sliding and search visibility has plummeted.
They came to me for help, so I ran a Dtox report and it's showing a lot of bad links (2,863 links in total). TOX1 are deindexed website so it was being linked to from a huge private blog network.
MY question is, with only 209 decent links pointing to them, are they ranking because Google hasn't picked up all the shitty links or DESPITE them?
I assume that after Google deindexes a domain, that link is wiped out in their index? Which is the reason for the huge drop in rankings and visibility. However, they are still there or there abouts for 40% of their keywords.
Whats the best course of action here, do you think? They haven't had a penalty (as far as I know). Should I proceed to disavow? Leave them to drop away and juts build quality links? I don't want to disrupt anything at the moment, they still do well in bing. They say their rankings are slowly sliding.
Any ideas would be good!

Check their analytics, see how far they've fallen. Monitor the rankings first and study it.
If you see dancing URL's (changing urls, dropping to 50-200 then to the original ranking) etc then that's an obvious penalty.
You might want to start with cleaning out and ironing out the existing links, try to improve those.
Get new strong links, all the while analysing and creating a spreadsheet for the bad links to submit.
Since this is local, it might just be because of the local changes, the business listings ,etc that hurt their visibility. You might want to optimise their local seo process + links first and see if they improve. If they do, then that makes things easier.

Still Not Secure in Chrome
Hi We migrated to HTTPs in November - but we still aren't showing as Secure. I thought it was due to there being an Insecure SHA-1 script in the SSlL Certificate, so am waiting to get this fixed. Meta Keywords: Do They Hurt Rankings
I know that Google doesn't use meta keywords, but does it hurt to have anything in there? Just wondering if I need to remove all the meta keywords that are on my site, or are they harmless to have. Also, would meta keywords ever be used by an internal search plug-in if we were to install one in the future, or do they generally look at the product title and description for that info?

Site rankings down
Our site is over 10 years old and has consistently ranked highly in google.co.uk for over 100 key phrases. Until the middle of April, we were 7th for 'nuts and bolts' and 5th for 'bolts and nuts' - we have been around these positions for 5-6 years easily now. Our rankings dropped mid-April, but now (presumably as a result of Penguin 2.0), we've seen larger decreases across the board. We are now 5th page on 'nuts and bolts', and second page on 'bolts and nuts'. Can anyone please shed any light on this? Although we'd fallen some before Penguin 2.0, we've fallen quite a bit further since. So I'm wondering if it's that. We do still rank well on our more specialised terms though - 'imperial bolts', 'bsw bolts', 'bsf bolts', we're still top 5. We've lost out with the more generic terms. In the past we did a bit of (relevant) blog commenting and obtained some business directory links, before realising the gain was tiny if at all. Are those likely to be the issue? I'm guessing so. It's hard to know which to get rid of though! Now, I use social media sparingly, just Facebook, Twitter and G+. The only linkbuilding I do now is by sending polite emails to people who run classic car clubs that would use our bolts, stuff like that. I've had a decent response from that, and a few have become customers directly. New site - when will it rank?
We changed our domain 6 weeks ago as we had a penalty we couldn't shake off... My question is: How long will it take to rank for our keywords. I appreciate this is a difficult questions as there are a lot of factors that will effect our ranking. Do Google wait a period of time before allowing a new site to rank well?

Visited stats affecting rankings?
If visitor stats affect rankings should we be worried as we are making our website probably the most user friendly useful site in our field but this includes cutting down the time it takes for a user to order and our pages are also one page so all the information is there and easy to use the problem is this results in 1 page visits and probably one of the lowest visit times of our industry. Say for example a user sees all of the information and and gets a quote another website has 5 pages the users spends more time and visits more pages to find how to order but they eventually leave after they have give up would this site win via Google user stats?

How to get rid from unwanted backlinks
Hello, Before joining seomoz I was desperate to hire seo expert for my website and each posts on my website. I did some research and found some cheap services on fiverr.com as I didn't had huge marketing budget and I purchased some services (gig) on fiverr.com to add many backlinks to my latest post. Now before ordering this services I was on 3rd page of Google for my relevant keywords but after adding backlinks I am not on first 50 pages for my specific keywords. I admit that when I was on 3rd page the competition for my keywords was about 50,000 (with comma ofcourse) and now it is 186,000 so I do believe that competition is increased but I didn't expect such a drop in rankings. I suspect that may be Google put my site far behind because of so much backlinks and that too generated within one week. I didn't know that it will cause such a drop in rankings. I even suspect that may be there were spam backlinkgs or linkings which google doesn't like. So my question is first of all how do I know that is there any backlinks on my website or posts which can harm my rankings and if yes how do I get rid of them. Please guide me as I want to do proper and genuine seo which google likes and finally my rankings get better. Thanks Bhadresh

Stability in the rankings - Domain mapping
Tues domain mapping of multiple (more than 180) urls to a single address can harm rankeamento these urls? I have the following scenario… Mapping domain addresses: www.meusitecidade01.com www.meusitecidade02.com www.meusitecidade03.com ... www.meusitecidade181.com to: www.meusite.com where I have a index.php page which will assemble according to the url mapped. This could be hurting my SEO in any way? There has been a lot of stability in the rankings (not google dance) some of these urls for some keywords and unique pecularidade see that, relative to other site, is the above scenario.

Home Page Rankings Drop
Hi all we have being working with a small local client in the last few weeks getting good rankings using onsite op, and business listings we have been getting good ranking ie top 15 then today we drop right out the top 50, after completing manual checks i see the keywords as all related | glasgow catering | Not in Top 50 | down > 42 | |
