Why does GWT still show some links from a disavowed domain?

We have disavowed a lot of spam links that were pointing to our website.
We've disavowed on a domain level and a lot of links have now disappeared on GWT.
However, there is a domain that we disavowed where MOST of the links have disappeared in GWT but there are STILL some remaining even a month and a half after disavowing.
The disavow file has been sent in numerous times since then with new domains.
Is there an explanation as to why some links still remain on this domain even though most of them have been disavowed and removed from GWT?

Unfortunately, there's very little transparency on this topic. Google may not remove them at all in GWT, in some cases, and even if they do, it can take a very long time. There's no great way to tell whether Google has actually disavowed a link, other than the end result of a penalty being lifted, etc.

That's strange because most of the links we've disavowed have disappeared from our GWT. How can this be?

When you disavow links or domains it doesn't cause them to be removed from your webmaster tools list of links. Google will apply an invisible nofollow tag to the links but there is no outward evidence of this being done.

What is OPE? Are you referring to Open Site Explorer? If so, you should note that the disavow tool in GWT doesn't remove links from the sites, it's just supposed to remove them from your Google link profile. So, any outside link aggregator (like Open Site Explorer or Majestic SEO) will still show those links because they report what links actually exist (the one's they've found) not what links Google is counting. They don't have access to the disavow request or Google's link profile.
As to the original question, Google can take a while to process disavow requests. So, it may just be a time thing. I'm also wondering if Google filters new links it finds through the disavow list? This isn't based in experience or even anything I've read, I'm just wondering. If you disavow a domain and Google removes those links, but then later they crawl that site and find more links (new to them), do they automatically not include those links because you've already disavowed the site or does the crawler add it to your link profile and then they filter those links through the disavowed list after the fact, if at all? If they add the links and then filter it later, that could explain what you're seeing.
Perhaps there's someone out there who's tested or observed this who could provide more clarity.

GWT does take time to update its data. Use OPE and see if those links still appear on your back links profile

Inbound link is follow link but we put no follow link back - is it beneficial for rankings?
Dear Moz Community, We are operating in a niche market, where there are not so many content marketing options. What we are left with are link exchanging with relevant sites that are on the same topic but to not directly compete with us. Now we know that if we link back to site A and site a links back to us - for google this is not a very good link. But, some of the sites we are exchanging links with, do not know the term follow vs no follow links. My question - if your link is to site A is a no follow link but they give us a follow link - does it mean thats a better option than a follow vs follow. Thanks for help!

Internal Linking - Post links vs Side Bar Links behaving differently
Hi, I have a question regarding the internal linking behavior. My website is www.hindimeaning.com which is approx 3 years old. I have approx 450 posts. Now i have a widget on right sidebar "Popular posts". A widget below my posts "Related Posts". And a simple html CSS menu above the posts (I removed menu around 6 month before so currently it will not show.) I crawled my site with moz crawler (same are the result from google crawler as well) and it shows menus links as internal links. While sidebar widget "Popular posts" and "Related Posts" are not showing as internal links. If we talk theoretically what i learn till now is "every link on a page behaves as internal link". Then why the widget links are not showing as internal links. Thanks, Mahesh Kumar

What is Followed Linking Root Domains ?
Is it to just have different URLs pointing to my site? I understand that if 1 site posts 5 of my URLs, it only counts as 1. I am just not understanding how I increase this number if link building is now frowned up. Thoughts?

Link from or 301 Domains?
I have 3 domains that are in the same niche as my main site and not connected in any way. Now my question is should I just link to my main site from each of them on a page that is relevant to my main Keywords or should I 301 them to the site? I am thinking that building a link to my main site would have more effect than 301's. Thanks in advance!

Why do my inbound links hardly ever show up?
I'm sure this question has been asked before but I couldn't quite find the answer I was looking for. Basically, I'm trying to understand why the inbound links I've created hardly ever show up in Webmaster Tools or Open Site Explorer, when other (relatively new) sites have hundreds of them. For example, I'm building a small niche site for which I have written all original content; some product reviews, some more general articles. Then I have rewritten the articles and posted them on popular Web2.0 sites to find human traffic as well as building authority through the links. I've linked some of the smaller sites together to form a wheel for additional authority. I've pinged the off-site articles and some of them have been indexed but the links don't show up in, even after a couple of months. I've checked the articles for duplication, just in case, and they're all 80-90% unique, or more. I've done similar things for other small sites and the links sometimes show up, but it takes 4-6 months which seems ridiculous. It's frustrating when I'm doing everything by the book (as far as I'm aware) and getting nowhere in the SERP's, while other sites have hundreds of links from spam blogs with poor quality, unrelated content and are sitting on page 1. I've also bookmarked the off-site articles and submitted the RSS feed where appropriate. My intention was to continue adding content on and off site but it just seems pointless if it never has any value. I just don't know what else I'm supposed to do.
