11 000 links from 2 blogs + Many bad links = Penguin 2.0\. What is the real cause?

Hello,
A website has :
1/ 8000 inbound links from 1 blog and 3000 from another one. They are clean and good blogs, all links are NOT marked as no-follow.
2/ Many bad links from directories that have been unindexed or penalized by Google
On the 22nd of May, the website got hurt by Penguin 2.0. The link profile contains many directories and articles.
The priority we had so far was unindexing the bad links, however shall we no-follow the blog links as well?

Sitewide links are not the ideal, even if their are good.
I suppose the links in the good blogs are from a blogroll in sidebar, and that location for a link may sound suspect.
Said that, I would maintain them at first, concentrate in cleaning the toxic links you have detected, do a reconsideration request (and eventually uploading a disavow).
Just in the case the penalization is not quit, then I will consider the idea of asking the blogs to move the link from a sitewide situation to an editorial one (maybe creating a page: "The site we like", which should not be just a list of links but also give an explication why the blogs like those sites.
That would be helpful also for the sites themselves, because they will get rid of any suspect of manipulative link building from their side.

I'm assuming those blog links are sitewide links like in the header/footer/sidebar?
In which case the question is really, is it a natural link? It's not the fact that it's a sitewide link that's really the problem. You'd expect sitewide links in some situations, for example with group company websites that link back to the main group website and this is natural behaviour. It's more where you get links that just have no reason to be there, Like, 'Blogroll:' and then 5 random unrelated sites linked by their anchor text. If on the other hand you've earned a couple of links in a list of good related resources in the sidebar, these are unlikely to cause you any problems.
If they don't 'feel natural', I would definitely ask if they can be made no-follow or better still, ask if they could each just give you one nice in-content link

I think you just need to ask the question - how "natural" is it to have 8000 or 3000 links from just 1 domain? And how natural is it that it takes up a large proportion of your link profile?
The answer is likely to be not very natural at all. And for that reason, you should remove/nofollow/disavow if you can. Incidentally, if the amount of links has been inflated by tagging/category issues on that blog, then your website is potentially being linked to by masses of duplicate content, which is even more of a problem.
All 8000 links might be contextual and earned, but I'm almost certain Google would not see it that way and that's contributing to your algorithmic penalty. I'd nofollow if you can or better yet have the links removed.

Why are there so many links from just 2 domains?
If they are sitewide, Google is not a fan of that unless they are nofollow, however why are some nofolow and others follow? Is that not a signal to Google in some way? Why would a site naturally have some nofollow and some dofollow links to your site?

Page plumetting with a optimisation score of 97\. HELP
Hi everyone, One of my pages has an optimisation score of 93, but ranks in 50+ place. What on earth can I do to address this? It's a course page so I've added the 'course' schema. I've added all the alt tags to say the keyword, UX signals aren't bad. Keyword is in the title tag. It has a meta description. Thousands of links - Am I being sabatoged?!
It seems that I am being sabatoged. I have been disavowing links every month because there seems to be more and more spam links that are popping up on my site and I'm not doing ANYTHING to allow that to happen. Does anyone have any insight? A. do you think I am being sabatoged? B. Is there a way to find out who is doing it?!

Link profile heavy with press release syndication links caused drop at Penguin 2.0
I'm wrestling with something that I'm hoping members of the community can provide input on.... I've working with an enterprise level client that is in the business of data capture and distribution. I've diagnosed a clear drop of traffic on May 22nd, i.e a loss of search visibility post Penguin 2.0. Their link profile is big! Discussions with internal stakeholders who have been with the company 10's of years confirm that no "link building" service providers have ever been hired and no over-zealous employee is ever likely to have tried to "do" link building internally. They are just one of those lucky companies that by their nature publish information that people want to link to and share. As a first port of call I've grouped links by anchor text and can see groups of hundreds of matching anchors based on their brand URL and specific page titles. The matching anchors have resulted from big take up of interesting data that they have marketed via press releases. NOT for link purposes. My question is this.... Does the community think or have evidence (or can point me toward any case studies) that show that Press release syndication alone could result in: a) a penguin penalty or...

Should I Disavow Links if there is No Manual Action
Hello, I just recently took on a client that had hired a very black hat seo and used their service for roughly two years. He outsourced link building and the link profile is full of spun articles and blog commenting on chinese websites etc… The anchor texts/pages used for all this spamming no longer rank, but there is no penalty in Webmaster tools manual actions. I was thinking about disavowing some of the obviously spammy backlinks that exist but would that be raising a red flag that could lead to a manual action and even more negative movement? Have you ever heard of anything like the situation i'm dealing with where its obvious the pages have been hit but there is no manual action? What do you all think/suggest? And Should I disavow some terrible links and potentially open a can of worms?

Guest post linking only to good content
Hello, We're thinking of doing guest posting of the following type: 1. The only link is in the body of the guest post pointing to our most valuable article. 2. It is not a guest posting site - we approached them to help with content, they don't advertise guest posting. They sometimes use guest posting if it's good content. 3. It is a clean site - clean design, clean anchor text profile, etc. We have 70 linking root domains. We want to use the above tactics to add 30 more links. Is this going to help us on into the future of Google (We're only interested in long term)? Is 30 too many? Thanks.

Penalized by Penguin 2.0
I believe our site has been penalizes by Penguin 2.0. Our impressions in Google Webmaster are down and our traffic in Google Analytics also took a hit. Both of these occurences took place right when Penguin 2.0 was unleashed. What are the steps I need to take to regain my ranking? Is disallowing all the links I think maybe spammy the first thing to do?

How to know if a link in a directory will be good for my site?
Hi! Some time ago, a friend of my added our site to a directory. I did not notice it until today, when in the search results for my domain name, the directory came in the first page, in the four position. My friend wrote a nice article, describing our bussiness, and the page has a doFollow link. Looking at the metrics of that directory, I found the following: Domain Authority: 70; main page authority: 76; linking domain roots: 1383; total links: 94663 (several anchor texts); facebook shares: 26; facebook likes: 14; tweets: 20; Google +1: 15. The directory accept a free article about a company, does not review it before it is published, but look for duplicated articles representing spam; so one company can only have one listing (in theory). Is there any formula to know if a directory is safe to publish a doFollow link? If they don't review the link I would say is not a good signal, but is there any other factors to take into account?
