Site structure from an SEO standpoint

I am fortunate enough to be working with a client who is still building their website. From a site structure standpoint, what can I look for with my SEO hat as they build their wire frames and storyboard their site? I want to make sure I don't miss any components that might be helpful short and long term

What kind of site is it?
I would make sure the homepage has plenty of space to include content. Wether that is a content block or integrated into the different elements on the homepage. Either way, you want to be able to add content or use images very wisely. If there is a slider, make sure Google can view each image and the information with that image.
I would make sure the subpage's content shows up before the sidebar.
Make sure they add images wisely and use CSS whenever possible. I've had too many sites that are all images instead of content blocks and it kills opportunity.
Navigation needs to be scrollable and doesn't include the H1 tag. It seems as if designers use the h1 tag too often to be the main navigation in sidebar. Watch out for that.
I'm sure others will have some more advice but those are a few things I'd have my eye on.

Site structure / IA out of balance? What does that mean to SEO?
I often see commentators mentioning out of balance site structures/IA but what does this actually mean in SEO terms? For example, Yoast advises: "If one category grows much larger than others, your site’s pyramid could be thrown off balance." Neil Patel advises "Try to balance the amount of subcategories within each category. Basically, try to keep it approximately even. If one main category has fourteen subcategories, while another main category has only three subcategories, this could become a little unbalanced." Does this have any direct influence on SEO (crawlability, etc.) or is this more a UX issue? I look forward to receiving your feedback.

Question regarding Site and URL structure + Faceted Navigation (Endeca)
We are currently implementing the SEO module for Endeca faceted navigation. Our development team has proposed URLs to be structured in this way: Main category example: https://www.pens.com/c/pens-and-writing/ As soon as a facet is selected, for example "blue ink" - The URL path would change to https://www.pens.com/m/pens-and-writing/blue-ink/_/Nvalue (the "N" value is a unique identifier generated by Endeca that determines what products from the catalog are served as a match for the selected facet and is the same every time that facet is selected, it is not unique per user). My gut instinct says that this change from "/c/" to "/m/" might be very problematic in terms of search engines understanding that /m/pens-and-writing/blue-ink/ as part of the /c/pens-and-writing/ category. Wouldn't this also potentially pose a problem for the flow of internal link equity? Has anyone ever seen a successful implementation using this methodology?

SEO for Metasearch sites like KAYAK or Trivago
Interested in getting some opinions of best practices for large dynamic sites? My main question is, should we be focusing on a different "strategy" if we have a similar type site or does the same principles still apply? Second question is would building a blog presence in our community be a better strategy than trying to get our dynamic pages to rank? If there is a great step by step or white paper resource anyone could recommend, would be greatly appreciated, as our technical team is just diving into SEO. Rankings Tanked since new Site redesign land new url Structure ? Anything Glaringly Obvious I need to check ?
Hi All, I've just checked my rankings and everything on my eCommerce Site has pretty much tanked really badly since my new URL structure and site redesign was put in a place 2 weeks ago. My url structure was originally long and had underscores but we have now made it clean, shorter and use hyphens. We also have location specific pages and we have incorporated these into the new url structure.Basically it now pretty much follows the breadcrumb trail on our website. We were originally a general online hire site but now we have become niche and only concentrating on one types of products, so we got rid of all the other categories/products and pages we do not deal with anymore. Our Rankings issue , was only bought to light in the most recent MOZ Ranking report so it's looking site google hates our new store. Someone mentioned the other day, that Google may have been doing a Panda/Penguin refresh last weekend, but I am surprised to have dropped like 20 to 50 places for most of my keywords. We have set up the 301 redirects, We have also made the site alot smaller and set up a few thousand 404's to get rid of a lot of redundant pages . We have cut down massively on the thin/duplicate content and have lots of good new content on there. We did new sitemaps , set up schema.org. , increase text to code ratio . Setup our H1-H5 tags on all our pages. made site mobile responsive.. Basically , we are trying to do everything right. Is there anything glaringly obvious , I should be checking ?. I did everything possible to not get offline, but I did, some months before my domais were extremely slow, leading to failures over failures. I got them down and moved to another host. What should I do in SEO know that the mess is done ?

New site now links disappearing in Open Site Explorer and GWT
We launched a new site at the beginning of December 2012 and carefully 301'd all URLs from the old site to the new (custom CMS on old site wordpress on new). Our rankings have slipped quite badly but the most worrying thing is that we used to have about 1200 backlinks according to GWT/OSE before the new site launched and now we're down to about 30. Can anyone help shed some light on this please? The site is www.littleoneslondon.co.uk A few things that might help: 1. We were getting a lot of links through our job feeds (it's a nanny recruitment site) on indeed and trovitt, for some reason no new ones from these have appeared in site explorer and all the old jobs are gone completely. 2. We had 1000s of not found errors in google webmaster tools and once these were redirected and marked as fixed this is when the links disappeared. 3. We are getting quite a few 504 errors on the site due to an old proxy redirect (/blog was hosted on a different server on the old site and has not been removed yet), this will be fixed tomorrow but could this be a factor? 4. The developer seems to have redirected all the links through wordpress directly some how (I don't see any redirect plugins but there are lots of pages called 'redirect'). There are no references in the htaccess file for any redirects other than from the /blog folder that the wordpress instance sits in. Sorry for the long post, I hope I've given any details you'd need and I really appreciate any help anyone can give. Thanks, Karl
