De-indexed Link Directory

Howdy Guys,
I'm currently working through our 4th reconsideration request and just have a couple of questions.
Using Link Detox (www.linkresearchtools.com) new tool they have flagged up a 64 links that are Toxic and should be removed.
After analysing them further alot / most of them are link directories that have now been de-indexed by Google.
Do you think we should still ask for them to be removed or is this a pointless exercise as the links has already been removed because its been de-indexed.
Would like your views on this guys.

just because a link is not indexed by Google does not mean they don't know that your link exists. I would definitely remove these directory links from your link profile and if you are unsuccessful contacting the webmasters make sure you keep the emails and notes in your spreadsheet.
I have found its good to have this data in a Google Docs Sheet as it makes it easier to share with the Google Spam team once you do submit your reconsideration request

Yea, I'm keeping all correspondence in an excel spreadsheet which I'll submit with our next reconsideration.

I would email each webmaster and save the corrospondance so that you can atleast prove to Google that you have tried to remove the links when you send your next Reconsideration request.
We wernt hit by any penalties, but after running the detox tool, we found a few sites that had been deinexed and got a decent response rate when asking for the link to be removed
If we ever get hit by a dodgy link penalty, we can at least provide some proof that we tried to clean up our link profile.

Reasonable to Ask URL of Link from SEO Providing New Links before Link Activation?
My firm has hired an SEO to create links to our site. We asked the SEO to provide a list of domains that they are targeting for potential links. The SEO did not agree to this request on the grounds that the list is their unique intellectual property. Alternatively I asked the SEO to provide the URL that will be linking to our site before the link is activated. The SEO did not agree to this. However, they did say we could provide comments afterwards so they could tweak their efforts when the next 4-5 links are obtained next month. The SEO is adamant that the links will not be spam. For whatever it is worth the SEO was highly recommended. I am an end user; the owner and operator of a commercial real estate site, not an SEO or marketing professional. Is this protectiveness over process and data typical of link building providers? I want to be fair with the provider and hope I will be working with them a long time, however I want to ensure I receive high quality links. Should I be concerned? Thanks,

Top hierarchy pages vs footer links vs header links
Hi All, We want to change some of the linking structure on our website. I think we are repeating some non-important pages at footer menu. So I want to move them as second hierarchy level pages and bring some important pages at footer menu. But I have confusion which pages will get more influence: Top menu or bottom menu or normal pages? What is the best place to link non-important pages; so the link juice will not get diluted by passing through these. And what is the right place for "keyword-pages" which must influence our rankings for such keywords? Again one thing to notice here is we cannot highlight pages which are created in keyword perspective in top menu. Thanks

Directory links with no follow
Hi I'm researching competitor backlinks & they have a lot of directory links which are no follow - but they rank very well. Is this type of link building even allowed by google? I know they they aren't allowed followed directory links, but will no following them help with rankings?

Internal links question
I've read that Google frowns upon large numbers of internal links. We're building a site that helps users browse a list of shows via dozens of genres. If the genres are expose, say, as a pulldown menu as opposed to a list of static links, and selecting the pulldown option filters the list of shows, would those genres count against our internal links count?

How to have pages re-indexed
Hi, my hosting company has blocked one my web site seeing it has performance problem. Result of that, it is now reactivated but my pages had to be reindexed. I have added my web site to Google Webmaster tool and I have submitted my site map. After few days it is saying: 103 number of URLs provided 39 URLs indexed I know Google doesn't promesse to index every page but do you know any way to increase my chance to get all my pages indexed? In order to improve SEO with silos'urls, should i move my posts from blog directory to pages'directories ?
Now, my website is like this: myurl.com/blog/category1/mypost.html myurl.com/category1/mypage.html So I use silos urls. I'd like to improve my ranking a little bit more. Is it better to change my urls like this: myurl.com/category1/blog/mypost.html or maybe myurl.com/category1/mypost.html myurl.com/category1/mypage.html Thanks

Increasing Internal Links But Avoiding a Link Farm
I'm looking to create a page about Widgets and all of the more specific names for Widgets we sell: ABC Brand Widgets, XYZ Brand Widgets, Big Widgets, Small Widgets, Green Widgets, Blue Widgets, etc. I'd like my Widget page to give a brief explanation about each kind of Widget with a link deeper into my site that gives more detail and allows you to purchase. The problem is I have a lot of Widgets and this could get messy: ABC Green Widgets, Small XYZ Widgets, many combinations. I can see my Widget page teetering on being a link farm if I start throwing in all of these combos. So where should I stop? How much do I do? I've read more than 100 links on a page being considered a link farm, is that a hardline number or a general guideline?
