Changing URL Parameters in Webmaster Tools

We have a bit of a conundrum. Webmaster tools is telling us that they are crawling too many URLs:
Googlebot found an extremely high number of URLs on your site: http://www.uncommongoods.com/
In their list of URL examples, all of the URLs have tons of parameters. We would probably be ok telling Google not to index any of the URLs with parameters. We have a great URL structure. All of our category and product pages have clean links (no parameters) The parameters come only from sorts and filters. We don't have a need for Google to index all of these pages.
However, Google Analytics is showing us that over the last year, we received a substantial amount of search revenue from many of these URLs (800+ of them converted)
So, Google is telling us they are unhappy. We want to make Google happy by ignoring all of the paramter URLs, but we're worried this will kill the revenue we're seeing.
Two questions here:
1. What do we have to lose by keeping everything as-is. Google is giving us errors, but other than that what are the negative repercussions?
2. If we were to de-index all of the parameter URLs via Webmaster tools, how much of the revnenue would likely be recovered by our non-parameter URLs?

Common behavior for a visitor on an e-commerce site is to reach a catalog page and then use the available search and filter functions to find items he or she is looking for. Preventing indexing of these pages will certainly not prevent visitors from accessing those pages and converting into customers. I'm betting that these overly dynamic URLs aren't your landing pages, so I would certainly add URL parameters to WT to tell the search engines how to best handle these URLs on crawls.

Submitted URL marked 'noindex'
Search Console is giving this issue for near 100 pages of my website. I have checked the Yoast plugin settings. We haven't used any meta robots tag for these pages, neither have these pages been disallowed in robots.txt. Previosuly this issue was for some 20+ pages. I tried to reindex them by submitting the urls again. Now the count has risen to 100+. There is also this "Submitted URL blocked by robots.txt" issue for pages which are NOT disallowed in robots.txt. Can anyone please suggest me a solution here?

My web site sells shoes. These items go out of fashion and are replaced. Shall I 301 a Url that has a discontinued product or shall we remove from Googles index using webmaster tools. I seem to have a massive 301 list that carries on growing and Im concerned that to carry on doing 301s is not the right way.

Domain Sub folder tracking from Google webmaster tool
I have created separate google webmaster access for this sub folder http://lineonebus.com/content/ Original domain http://lineonebus.com/ Search results in webmaster shows no search queries though this subfolder created in wordpress is ranking for some keywords.

How do I set up goals in analytics to track the sales funnel when several pages of the steps required to checkout have the same url?
I have found this in Google Analytic but it makes no sense to me - is there are better resource which explains how you do this step by step ( or a good video perhaps?) Identical URLs Across Multiple Steps In some situations, the URL does not change across a sequence of activity. For example, a sign-up process might have the following URL path: Step 1 (Sign Up): www.example.com/sign_up.cgi Step 2 (Accept Agreement): www.example.com/sign_up.cgi Step 3 (Finish): www.example.com/sign_up.cgi To track visitors' progress through a funnel with the same URL for each step, modify the tracking code to create a virtual URL for each step in the sequence that you want to track. For details on how to use this in your tracking code, see Virtual Pageviews in the _Asynchronous Migration Examples_guide, which shows how to do this in all versions of the tracking code. "not selected" is gone from Google Webmaster Tools Index Status Advanced
Just noticed today that the "not selected" has been removed from the Index status, Advanced section of Google Webmaster Tools. Anyone know why. I've used this metric to determine how or why Google was not selecting pages, particularly to gauge canonical's, 301's and duplicate content. It will be missed if gone for good.

For the past 2 days Google Webmaster has recorded 0 search queries to my site, but traffic seems stable. Any ideas about why this is happening and what I should do about it? Or is it a Google glitch I should not be concerned about (hoping for this option)
