We lost great amount of Google Traffic. Need Expert Advice, Please!

We are in the business of selling home and commercial light fixtures for about 10 years now. Our website is a very large ecommerce website with more than 40K pages including category, sub-category and product pages. We have been getting decent organic traffic mostly from highly competitive keywords and also from product/solution specific long tail keywords. Recently when Google changed the EMD algo we have seen a dip in the traffic (say about 60%). I can't be so sure that this is because of EMD update, but it started happening only after this update. There has been a rank drop from 1st page to 2nd page, decrease in no. of keywords driving traffic, decrease in no. of pages driving traffic, all these things have an negative impact on our organic revenue.
I know that our back link portfolio is bad and the reason behind this is the SEO companies that we previously worked with, Thanks to them for this sloppy work.

At a quick glance, I noticed that you have two Google Verification tags in the head. I've never encountered this before, so I'm not sure if this is creating "confusion" or not.
I looked at the code and it seems there was some significant enthusiasm on some of the naming conventions:

I used the term "lighting" and "lighting fixtures". One of the flags was keyword stuffing. You have 39 instances of lighting and an ideal range may be closer to 15. See SEO PRO Tools: On Page Keyword Optimization.
I'm sure others will contribute to this topic, but is what jumped out to me.

Direct Traffic has Drastically Increased

Not many pages being indexed on google

Goal tracking in Google Analytics
Hi folks I read from various sources that if you setup goals in Google Analytics each of these goals can only be fulfilled once per visit. Also some sources suggesting that only one goal from each goal group can be fulfilled per visit. On our site we have a goal for external links since this provides value to partners. Some users do open an external link in a new tab, then come back to the main site. Any further goal completions would then not get tracked. Since we apply a result based payment model for our work this means we are literally loosing money. Anyone has official info from Google on this? Can it be configured? How long is a visit? How do I best segment tablets on Google Analytics
I would like to find a way to best segment out my tablet traffic to measure performance; however I'm finding that there are road blocks. It doesn't seem that device operating systems or screen resolutions have clear cut differences in the tablet/mobile versions. Has anyone here found a good way to create a "tablet" segment in Google Analytics? Right now I'm having to lean on solely the ipad traffic to get indicators of tablet performance. Thanks!
