Inbound link cleanup and management

Hey guys this is my first time asking a question here but I have been lurking for a while now and have learned a lot here. I have to come up with a plan to go through, analyze, and clean up the existing backlinks for 37 root domains. That to me makes manually looking through the stack one at a time impossible. Obviously there are some great tools and I currently have Moz tools and Raven available to me but am open to acquire something different as well if it makes sense. My questions are:
1. Do I need to worry about nofollow links at all? Should I just separate them out right off the top and be done with that?
2. What ways have you all accomplished this task? Are there any time sucking pitfalls to avoid? Any insight would be greatly appreciated!

Link Research Tools is awesome. It can be a little expensive but it is worth every penny.

Personally I wouldn't be worrying about those links. I just meant wholesale links from no doubt spammed domains that are disproportionate to your whole profile. I would just continue building good links to the site.

I have one site with 4224 links from yellow pages which are all no follow. The domain only has 7219 links total. Do I do anything with that? From what I can tell they are not helping me from a ranking / authority perspective but are they hurting me? What you are saying makes sense to me about being well rounded. 58% of the total links being not follow from one site doesn't seem like a good idea to me. Any thoughts?

I would say in general you could forget about no-follow. However, and some may disagree with me, I look at those no-follow and if they are screaming dire spam, have a dubious nature and there is volume I treat them just the same as any other link. Google wants to see a rounded link profile so there will be a bunch of no-follow links in there. If those links are bad i'd want to let Google know that they are nothing to do with me. If there is a very small proportion of poor no-follow links then that is probably ok as again that is probably quite natural.

Check out cognitiveseo.com. They take all the link metrics from Moz, ahrefs, and majestic (so saves you having to subscribe to each separately to be certain you get all the links) and also allow you to import your webmaster tools data. They have a tool that allows you to classify links and advise on what are bad links. As with any automated tool you need to manually check through it all.
Once you have the list, they will even build the disavow file for you.
When I was under a negative SEO attack, it is what I used for 3 or 4 months whilst I managed the disavow process.

Where is the link prospecting tool?
I feel like last year when Moz was still SEOMoz I used a beta tool that would help you build a bunch of queries for link prospecting. You would tell it what your sites about and a few other pieces of information, and it would give you a list of google queries to get you started (ie inurl:directory <industryname> +"add site"</industryname>). However, I'm having a hard time finding this tool, or any reference to it on the web. It's also possible that it wasn't a moz tool but I'm misremembering where I found it. Does anybody have any idea what I'm talking about?

Discrepancies in link reports from SEOMoz and OSE
Hello, I am trying to understand the link profile of my site. In the competitive analysis from SEOMoz, it shows 22K+ of links, with about 900+ being external followed links and 800+ internal. Webmaster tools shows a similar number of external followed links, but the link report from OSE only shows about 150 external followed links. This brings up several questions: Where is this 22K total links coming from? Why is there such a difference in the SEOMoz competitive analysis and the OSE report? Why does the OSE report show some links as not followed, while Webmaster tools lists them as followed? Am new to the off-page aspects of SEO, and I have to say the discrepancy in data from different tools is by far the most challenging thing for me. Would welcome general advice on this topic as well. Links counted in Google Webmaster Tools vs. OpenSiteExplorer
Hi all SEOmozzers, site: http://f8phototravel.pl I have (in my GMT profile) 43 domains linking. Among them one of the biggest Polish like: onet.pl (5/187), gazeta.pl (8/393), grono.net.pl, canon-board.info, eturystyka.org and other. They are not present in OpenSiteExplorer. Any ideas why? How often does the competitive link checker get updated?
I just found a link in the competitive link checker that links to a couple of my competitors. The checker says that i do not have a link on that page, but there is one.. i recently (last week) obtained that link. So that raises the question: how many times is the competitive link checker updated? kind regards

Competitive link finder not working
Hi guys, I just wanted to check the status of the Competitive Link Finder. I've been trying to use it for well over a week, literally trying it every day and every single time I get the "we may be a little busy" message. Are there any plans to upgrade it? I realise its a labs tool, but its actually a really useful tool which I just don't seem to be able to benefit from whatsoever. Would love to hear what the plans for this tool are. Thanks Al
