Unnatural Links Warning Disappeared from Search Console Account

Hello all,
In 2013 I had an Unnatural Links Warning message in my GWT account. I believe that it was a result of the work of an old SEO company. When I received the warning I was working with an SEO. He helped me clean up some links. He also uploaded a disavow file for me. He did not file a reconsideration request. He told me that it was not necessary at the time. The message disappeared from my account.
A few months ago a similar message appeared in the manual accounts section of my account. I gathered inbound links from GWT, Majestic, etc. I went through them myself and tried to contact lots and lots of webmasters. I got many links cleaned up. I spent several months on this project.
I just logged into my Search Console account this afternoon and clicked through everything and guess what... that manual penalty message is gone. So... what does that mean?
I assume that I should still upload the disavow file for the sites that did not respond to me that are spammy. Should I still try to file a reconsideration request even though there doesn't seem to be a manual penalty?
How should I proceed? Thanks.

Your article pretty much sums of my situation.
The warning that I saw a couple of months ago was a "partial match manual penalty", but it is gone now.
I want to see if I can get a few more things to come do or add the no follow and then I will go ahead with the disavow.

All manual penalties do expire. But just to be sure...is it just the message that disappeared, or did the entire manual action disappear? To know, go to Search Traffic --> Manual Actions. Do you see "no manual webspam actions" there? If so, then most likely the penalty expired.

If your manual action expired, then the good news is that you don't need to try contacting each site owner to get links removed. Remove the unnatural link that are in your control (if any) and disavow the rest on the domain level. Most sites that get unnatural links penalties also have issues with penguin algorithmically, so you definitely want to make sure your link profile is clean.

I am actually going to keep doing a little more cleaning and then upload the disavow. Hopefully this will do the trick.

This is correct, I've seen the same thing happen and it's true that penalties do sometimes just expire. And as Andy says, it doesn't mean that all that auditing work you did was for naught. You can still upload a disavow file, and you've been excused from the ritual of begging for Google's forgiveness

Penalties do actually just expire, but it isn't like there is a set time period for this, so if you have no mention in Webmaster Tools of any penalty, then you really don't have one. You won't be given the option to try and do a reconsideration request either. I am pretty sure it was John Mueller that confirmed this.
I would still go through and disavow sites that have not got back to you though, just as best practice and to do a little damage mitigation. You may find that the penalty comes back at some point in the future if you don't.

Footer no follow links
Just interested to know when putting links at the foot of the site some people use no-follow tags. I'm thinking about internal pages and social networks. Is this still necessary or is it an old-fashioned idea?

404s clinging on in Search Console
What is a reasonable length of time to expect 404s to be resolved in Search Console? There was a mass of 404s that were built up from directory changes and filtering URLs that have been fixed. These have all been fixed but of course there are some that slipped the net. How long is it reasonable to expect the old 404s that don't have any links to drop away from Search Console? New 404s are still being reported over 4 months later. 'First detected' is always showing as a date later than the fixed 404's date. Is this reasonable, i've never seen this being so resilient and not clean up like this? We manually fix these 404s and like popcorn more turn up. Just to add the bulk of 404s came into existence around a year ago and left for around 8 months.

Same page Anchor Links vs Internal Link (Cannibalisation)
Hey Mozzers, I have a very long article page that supports several of my sub-category pages. It has sub-headings that link out to the relevant pages. However the article is very long and to make it easier to find the relevant section I was debating adding inpage anchor links in a bullet list at the top of the page for quick navigation. What I wondered is if having the inpage achor would confuse the SERPS because they would be linking with the same keyword. My worry is that by increasing userbility of the article by doing this I also confuse them SERPS First I tell them that this section on my page talk about keyword 1. Then from in that article i tell them that a different page entirely is about the same keyword. Link Audit - Sponsor/Partners Images Links
Hi everyone, 1. I'm conducting a link audit and read that if you are a sponsor or partner of a company, links should be nofollowed. I always no follow them if they are money keywords, but branded I leave alone. is that a good strategy? Or do i nofollow my brand name as well? 2. What if I'm a sponsor and have my company logo on their website that links to my website? How would i know if that link should be nofollowed? a. Does it depend on the "alt" of the image? b. Does it depend on the landing page of the link of the image? c. Do i just no follow image links from sponsor pages and partner pages as a whole? Links with Parameters
The links from the home page to some internal pages on my site have been coded in the following format by my tech guys: www.abc.com/tools/page.html?hpint_id=xyz If I specify within my Google Webmaster tools that the parameter ?hpint_id should be ignored and content for the user does not change, Will Google credit me for a link from the home page or am I losing something here. Content linking ?
If you have links on the left hand side of the website on the Navigation and content at the bottom of the page and link to the same page with different anchor text or the same would it help the page (as it is surrounded by similar text) or is the first one counted and this is it?

Advertising links hurt SEO?
I'm working with a publisher who said that having DFA links on his site will hurt his SEO. He is taking my link and pointing it back to his site and then to mine. Does that sound right to you?
