Cross links between sites

hi,
We have several ecommerce sites and we cross linked 3 of them by mistake. We realize that the sites were linked through WMT, We have shut down 2 of the sites about 2 months ago, but WMT still shows the links coming from those 2 sites. how do we make sure that google will see the sites are shut down. Is there a better of way resolving this issue. We are no longer using those sites, so do not need them to be active. whats the best solution to show google that the links are no longer there. Crawler shows that it was able to crawl the site 45 days after it is shut down.

What do you mean by "shut down" ?
If you can navigate the site then so can Google. Changing your home page to "we're no longer here" won't help either as Google can still access the pages "behind" your home page because it already knows they exist so it'll go directly to them when crawling.
You either need to delete the pages entirely, or delete the entire website, edit your DNS information so it no longer resolves your domain name... something that permanently "shuts down" and removes the site.

Quality links are beneficial, but are neutral links detrimental?
So obviously a link profile featuring quality / authoritative / relavant in-bound links is preferable, but here's my question: If I'm starting work on a brand new domain, should I build links that one would consider neutral (i.e. from a non-spammy, but unrelated site) or should I not bother and only focus on quality links? Merging multiple sites and contacting linking domains
This is strictly academic but I am having a friendly debate and I am hoping you guys could help me. If I decided that I wanted to merge several websites into a single new URL doing everything I am supposed to (page to page 301 redirects, etc), will I still need to reach out to those important websites that link to my different sites to have them change the links and anchor text to point to the new site? I know that 90% of the link juice is supposed to transfer and that you are SUPPOSED to contact linking domains, but is it really worth it, especially if there are literally hundreds of sites to contact?

Penalised due to links?
Hi, Is there a way to tell if a site has been penalised for it's links? Our site dropped last Friday, and we would like to rule out links, as we plan to move the site to our main site and re-direct the links, unless Google would punish the new url due to this. Our old site does not show any warnings for the link, and neither does our Google WM account, the only thing we have to go by is a big drop in SERP. Many thanks. Quime.

Internal links of my website is taken as inbound link ?
Hi, I was checking my links in Open Site Explorer (http://www.opensiteexplorer.org/links?site=www.bons-plans-vacances.fr) this morning and i came up with this: My main domain is taken as outbound links ...! This link : www.bons-plans-vacances.fr/ Anchor Text : (img alt)100% Bons Plans Voyages From this URL : www.bons-plans-vacances.fr/ I have the same problem with my subdomains : voyage.bons-plans-vacances.fr/sejour/Toutes-Destinations I have that HTML code on the link : Any help ? Why would a link shown on OSE appear differently than the page containing the link?
I recently traded links with a site that I will call www.example.com When I used open site explorer to check the link it came back with a different page authority as www.example.com/index.htm yet the link does appear on the www.example.com page. Why would this be?

What are the best Free Press release sites to gain free links
Hi I am trying to find some good free press release sites that allow you to have a link with your press release to help drive traffic to your site but all the ones that i have found do not have links within them. The only ones i can find where you can have links in them are paid ones.
