Links to my site still showing in Webmaster Tools from a non-existent site

We owned 2 sites, with the pages on Site A all linking over to similar pages on Site B. We wanted to remove the links from Site A to Site B, so we redirected all the links on Site A to the homepage on Site A, and took Site A down completely. Unfortunately we are still seeing the links from Site A coming through on Google Webmaster Tools for Site B.
Does anybody know what else we can do to remove these links?

Google often has a long memory. You removed the links, now you have to wait for Google to forget them. It might take weeks, but more often it will be months. I've seen things in Google Webmaster Tools that are over two years old.

Breaking up a site into multiple sites
Hi, I am working on plan to divide up mid-number DA website into multiple sites. So the current site's content will be divided up among these new sites. We can't share anything going forward because each site will be independent. The current homepage will change to just link out to the new sites and have minimal content. I am thinking the websites will take a hit in rankings but I don't know how much and how long the drop will last. I know if you redirect an entire domain to a new domain the impact is negligible but in this case I'm only redirecting parts of a site to a new domain. Say we rank #1 for "blue widget" on the current site. That page is going to be redirected to new site and new domain. How much of a drop can we expect? How hard will it be to rank for other new keywords say "purple widget" that we don't have now? How much link juice can i expect to pass from current website to new websites? Thank you in advance.

Google WMT/search console: Thousands of "Links to your site" even only one back-link from a website.

If I put a piece of content on an external site can I syndicate to my site later using a rel=canonical link?
Could someone help me with a 'what if ' scenario please? What happens if I publish a piece of content on an external website, but then later decide to also put this content on my website. I want my website to rank first for this content, even though the original location for the content was the external website. Would it be okay for me to put a rel=canonical tag on the external website's content pointing to the copy on my website? Or would this be seen as manipulative?

Link Removal Request Sent to Google, Bad Pages Gone from Index But Still Appear in Webmaster Tools
| On June 14th the number of indexed pages for our website on Google Webmaster tools increased from 676 to 851 pages. Our ranking and traffic have taken a big hit since then. The increase in indexed pages is linked to a design upgrade of our website. The upgrade was made June 6th. No new URLS were added. A few forms were changed, the sidebar and header were redesigned. Also, Google Tag Manager was added to the site. My SEO provider, a reputable firm endorsed by MOZ, believes the extra 175 pages indexed by Google, pages that do not offer much content, may be causing the ranking decline. My developer submitted a page removal request to Google via Webmaster tools around June 20th. Now when a Google search is done for site:www.nyc-officespace-leader.com 851 results display. Would these extra pages cause a drop in ranking? My developer issued a link removal request for these pages around June 20th and the number in the Google search results appeared to drop to 451 for a few days, now it is back up to 851. In Google Webmaster Tools it is still listed as 851 pages. My ranking drop more and more everyday. At the end of displayed Google Search Results for site:www.nyc-officespace-leader.comvery strange URSL are displaying like:www.nyc-officespace-leader.com/wp-content/plugins/... If we can get rid of these issues should ranking return to what it was before?I suspect this is an issue with sitemaps and Robot text. Are there any firms or coders who specialize in this? Dtox showing 64% of backlinks are TOX1 but still ranking
A local business has been smashing the SERPs for a while now, but since May (updates) it has been sliding and search visibility has plummeted. They came to me for help, so I ran a Dtox report and it's showing a lot of bad links (2,863 links in total). TOX1 are deindexed website so it was being linked to from a huge private blog network. MY question is, with only 209 decent links pointing to them, are they ranking because Google hasn't picked up all the shitty links or DESPITE them? I assume that after Google deindexes a domain, that link is wiped out in their index? Which is the reason for the huge drop in rankings and visibility. However, they are still there or there abouts for 40% of their keywords. Whats the best course of action here, do you think? They haven't had a penalty (as far as I know). Should I proceed to disavow? Leave them to drop away and juts build quality links? I don't want to disrupt anything at the moment, they still do well in bing. They say their rankings are slowly sliding. Any ideas would be good!

Will Google penalize a site that had many links pointing to it with utm codes?
I want to track conversions using utm parameters from guest blog posts on sites other than my own site. Will Google penalize my site for having a bunch of external articles pointing to one page with unique anchor text but utm code? e.g. mysite.com/seo-text?utm_campaign=guest-blogs

Link Acquisition - link building
When using Site Explorer to find out my competiters links so I can do some link aquisition SEO do I look for the "inbound" links or or "linking domains"? Also, what filters should I choose? I want to make a spreadsheet as Rand suggested in his video and start to prioritize my link building.
