Duplicate Page Titles Warnings, htaccess Rewrite & Canonical Links.

Hey guys,
Just signed up for a pro account and I am getting Duplicate Page Title warnings on links that are duplicate, rewritten for SEO, but have a canonical href tag.
I have two sets of links in my store:
SEO friendly:
http://www.mysite.com/item/iphone-case
Operational link:
http://www.mysite.com/shop/product.php?pid=11
This operational link however has a href canonical tag pointing to the SEO friendly link as being the primary link.
My question is; Do I need to worry about this Duplicate Page Title Warning if I am using a canonical tag on the Operational link pointing to the SEO friendly link?

Rewrite the duplicated Title and make sure that both pages got unique content and description too

Big page of clients - links to individual client pages with light content - not sure if canonical or no-follow - HELP
Not sure what best practice here is: http://www.5wpr.com/clients/ Is this is a situation where I'm best off adding canonical tags back to the main clients page, or to the practice area each client falls under? Duplicate Pages , Do they matter ?
I have been told buy the company who created my site that duplicate page warning are not a problem ? my site is small and only has 50 pages ( including product pages etc ) yet the crawl shows over 6500 duplicate pages am I right to be concerned?

Duplicate page content
Hello, My site is being checked for errors by the PRO dashboard thing you get here and some odd duplicate content errors have appeared. Every page has a duplicate because you can see the page and the page/~username so... www.short-hairstyles.com is the same as www.short-hairstyles.com/~wwwshor I don't know if this is a problem or how the crawler found this (i'm sure I have never linked to it). But I'd like to know how to prevent it in case it is a problem if anyone knows please? Ian

Should i redirect my lost links to my home page
Hi, as some of you maybe aware, i had a major problem last year that has caused me nothing but trouble. in short, my hosting company lost me over 10,000 pages from my site and i had to rebuild the site from stratch which is still on going. I lost thousands of links to my site and i have been over the past week pointing the pages not found to the sections that is best suited to them. But i am just wondering if it would harm my site if i also point some of those links to my home page. I was a page rank four before disaster happened to my site and now i am a page rank two and i want to build this up. so i am just wondering if i should point some of those good links to my home page i am redirecting the pages using 301 in my htaccess file any advice would be great

Are all duplicate pages bad?
I just got my first Crawl Report for my forum and it said I have almost 9,000 duplicate pages. When I looked at a sample of them though I saw that many of them were "reply" links. By this I mean the "reply" button was clicked for a topic yet since the crawler was not a member, it just brought them to the login/register screen. Since all the topics would bring you to the same login page I'm assuming it counted all these "reply" links as duplicates. Should I just ignore these or is there some way to fix it? Rel canonical to dissimilar pages
Is there a penalty for implementing a rel canonical between to pages that don't have the same content? I was told that you should avoid using a rel canonical if the pages score lower than 50-60 on the Similar Page Checker: http://www.webconfs.com/similar-page-checker.php The overall theme of the pages I am considering this for are similar but the actual content is different.

Page that has no link is being crawled
http://www.povada.com/category/filters/metal:Silver/nstart/1/start/1.htm I have no idea how the above page was even found by google but it seems that it is being crawled and Im not sure where its being found from. Can anyone offer a solution?
