Canonical sitemap URL different to website URL architecture

This may or may not be be an issue, but would like some SEO advice from someone who has a deeper understanding. I'm currently working on a clients site that has a bespoke CMS built by another development agency.
The website currently has a sitemap with one link - EG: www.example.com/category/page. This is obviously the page that is indexed in search engines. However the website structure uses www.example.com/page, this isn't indexed in search engines as the links are canonical. The client is also using the second URL structure in all it's off and online advertising, internal links and it's also been picked up by referral sites. I suspect this is not good practice... however I'd like to understand whether there are any negative SEO effectives from this structure? Does Google look at both pages with regard to visits, pageviews, bounce rate, etc. and combine the data OR just use the indexed version?

Hi Mike,
Ideally, yes, you'd just have the one URL. If you were setting up a site from scratch, I would tell you to avoid having the same content on those two different pages, because we don't want to create any duplication where it isn't strictly necessary. An example of when it is strictly necessary would be something like a ?sort_products parameter which changes the order products are displayed on a page. There's no way to do that without some duplication, so the canonical tag is useful. It's good practice to avoid having more versions of the page than you need because it reduces the number of ways things can go wrong.
But as this structure is already in place and seems to be working OK -- only one version of the page is indexed -- I would leave it as it is. Messing around with the canonical now will likely do more harm than good. There aren't any definite negative effects for your SEO by leaving things as they are.
As for your question about aggregation, I assume you mean in Google Analytics? No metrics will be aggregated there -- the two pages will appear as separate URLs in your reports. The aggregation that matters for indexation is link equity. When you get links to example.com/page, it will help the rankings of the example.com/category/page URL because that's the canonical version.

Hello, Recently We have a taken a project " http://customerconnect-services.com/ " and are responsible for the Digital Marketing for the website. FYI, we have been following the best On-Page SEO practices ever since we took the project: Performing Keyword Research, Finalizing the Keywords,Using those in the Page-Title, Meta-Descriptions, Heading Tags and of course in the Content as per MOZ suggestions & SEO standards. Change URL or use Canonicals and Redirects?
We just completed a conclusive a/b test on a client's landing page. The new page saw a 30% bump in conversions, yay! Now what? Option 1: Change the url of the new page to that of the old page, retire the old page. Option 2: Redirect the old page and anything that was pointing to it to the new page, make the new page the canonical. I'm afraid of option 1 because I think Google's WTF penalty will be a bit harsher than option 2, but I wanted to sanity check that here. Any thoughts or experienced advice would be very appreciated!

Having Problems to Index all URLs on Sitemap
Hi all again ! Thanks in advance ! My client's site is having problems to index all its pages. I even bought the full extension of XML Sitemaps and the number of urls increased, but we still have problems to index all of them. What are the reasons? The robots.txt is open for all robots, we only prohibit users and spiders to enter our Intranet. I've read that duplicate content and 404's can be the reason. Anything else?

Keywords, when are you overdoing it in the URL?
Hi guys, I'm auditing a site covering compensation for cancer. Keywords could include: Undiagnosed cancer 20 cancer compensation 10 undiagnosed cancer symptoms 10 cancer misdiagnosis claims 20 cancer claims 10 misdiagnosis of cancer 50 cancer misdiagnosis 70 So, when structuring the URL for the category, this was previously selected: www.site.co.uk/medical-negligence/cancer-misdiagnosis Although sub-pages appear like this: www.site.co.uk/medical-negligence/cancer-misdiagnosis/breast-cancer-misdiagnosis-claim/ 'Cancer misdiagnosis' as a keyword attracts the most traffic, but if we're using it on sub-pages - is there a need to include it twice on all sub-page URLs? With that in mind, would it be better to follow the following format? www.site.co.uk/medical-negligence/cancer-compensation www.site.co.uk/medical-negligence/cancer-compensation/breast-cancer-misdiagnosis-claim/ Or is there a better way to structure this? Website Down
Hello guys, My website hasn't been reachable for couple of hours today and I can't really understand why as no links have been built, all the best practices have been followed regarding on page optimization. I also checked google webmaster tools and there are no warning messages, crawl problems or anything so I don't understand why this has happened. Now for some reason the website is up and running again.

Websites that scroll....forever....
I'm seeing more and more websites that have all their content on one page. I came across www.otbthink.com today and am wondering if I'm missing something here. I ask this because I am trying to figure out how to link to their copy writing portion of their website. I have a client that is in their area and needs someone to do some copy writing work for them. All the content there is being served through css. The search engines will see it but how do you optimize for this sort of site? How do you link to a particular section of this site? Am I missing something obvious here? Thanks.

How can I best find out which URLs from large sitemaps aren't indexed?
I have about a dozen sitemaps with a total of just over 300,000 urls in them. These have been carefully created to only select the content that I feel is above a certain threshold. However, Google says they have only indexed 230,000 of these urls. Now I'm wondering, how can I best go about working out which URLs they haven't indexed? No errors are showing in WMT related to these pages. I can obviously manually start hitting it, but surely there's a better way?

Hyphen in URL
Hi, I would like to know if the following statement holds true today or it doesn't matter whether we use hyphens or underscore If you have a URL like keyword1_keyword2, Google will only return that page if the user searches for keyword1_keyword2 ( highly unlikely ) . But If you have a URL like keyword1-keyword2, that page can be returned for the searches - keyword1,keyword2 and even “keyword1keyword2” Thanks
