What is a good tool for managing backlinks?

We have several that are not relevant and I need to manage the task of writing each to ask to remove.

You can use Ahrefs and monitor new and lost backlinks easy. Although it's not 100% perfect, still good.

I don’t think managing and removing backlinks is easy and anyone tool will do all the stuff, what I really believe is that you have to play around with multiple tools here.
- Google Webmaster Tool (it will give you a initial insight of your links)
- Open Site Explorer (this will give you a little more data of the links that points back to your website.)
- Majestic SEO (it contain the largest index and contain all the links that are pointing back to you)
These tools will help you collect all the link data, once you have these you can use tools like Link Risk and Link Detox (I personally used Link Detox)
Manage all the links at one place, remove duplicates and include that in link detox and it will separate the bad links, suspected links and good links. Once you have the data you can start removing the links manually or using a tool like remove'em.
Again, Fede is right, you have to look in to the links manually as sometimes these tools comes up with the absolutely wrong information and your best links can also get disavowed.

One of the tools that I have used for back links is called SEO Spyglass a program that's part of the SEO Powersuite. The program is pretty accurate and offers unlimited use but can be slow at times.
Moz Pro also offers a variety of great tools like Open Site Explorer that allows you to retrieve and view back link data. The results were near identical to SEO Spyglass but Moz allows for instant results versus waiting for two hours of software running in the background.
I have also heard of Raven tools and Majestic SEO but have not used those tools personally.
Using any of these tools, you can export the acquired data into an xml file or excel file and then manage your back links using any spreadsheet software.
I personally use Microsoft Office 2013 but may also choose to use tools like Numbers for Mac, Google Spreadsheet, or open office.

There are several tools that can help you, such as linkdetox, remove'em, etc. However, it is always recommended to go over the links manually. As only you know the real value of a earned link.

Getting backlinks on a page using https
Our company got a backlink on a page with high DA but using https (https://developer.apple.com/internationalization/) more than 2 months ago. However, this particular backlink was never counted by Open Site Explorer or other backlink checker. I've contacted the Moz Helpdesk and they said they are having issues crawling https sites. So I'm wondering if anything I can do to make sure this backlink gets counted? Thanks.

Backlinks From Press Releases - Should I Disavow Them?
About 2 months ago, I published a press release through PRWEB with a link back to my website of course. Now it must have been one of those morning where the coffee wasn't strong enough as my website already has a Penguin penalty I'm trying to get lifted. The intent wasn't to spam the web but rather to gain some traction in the business hosting world. Like I've said, the coffee must've been too weak that morning as it didn't even cross my mind to see if I could "nofollow" the links in the press release. I just hit the submit button... As I'm in the process of submitting a disavow links request to Google, I'm wondering if I should include the URLs to copies of those press releases? I mean, there's no way I can find all those links as it was submitted not long ago. Google and link tools will keep discovering other copies of the PR for months to come probably.

The Race for Backlinks
I see that this question hasn't been addressed in 2013 and while reviewing my SEOMoz stats, my competition continues to beat me up in the backlink department. I'm wondering if anyone has advice as to how to build those backlinks without Penguin penalty. I want to do it right and I think that's why I can't win this race against my competitors who I see have backlinks on all sorts of sites that are not related to our business. I have a really good article, now what?
Hi guys, New guy to SEO and new site, need some help. I've got a really good article (Deal Guide: How to Pay $50/mo (or nothing) for Unlimited Everything on AT&T), a few days old and it's already going viral on StumbleUpon and is getting shared on Facebook and Tweeted. My question is, now what? What can I do to boost it's value? I feel like I should be doing something to further push my article and build recognition for my new website. Should I run a Facebook sponsored story and further increase "likes" and shares? Blog/Forum commenting? I've done a little bit of this but there's so many iPhone 4s articles out there, that I don't know where to start. Should I be hitting the high PR pages? How can I find out if comments are follow/no-follow? Any other ideas?

I'm seeing that open site explorer seems to do a good job analysing backlinks
I can see the link text and where they are coming from and i can use that to steer where i want to get links from, and how i want to get links. Am I missing something? Does raven tools or other software have anything more to offer me in managing my back links? I'm not talking about where and how to get them, just in viewing the structure to help fine tune it so as not to appear unnatural to Google. All responses wecomed
