Sitewide link to a sister site question

I own two websites that are somewhat related. On Site A, in the nav bar below the header I had a link to Site B. The nav bar shows on all several hundred pages. A few weeks ago I got nervous about this as I was doing some reading about sitewide links. Not exactly sure if they were a bad thing or not in this specific case, I decided to change the nav bar so that the link to Site B only showed up on Site A's home page.
Well, within a week or so my site started dropping from its long-held #1 position for its main, high-volume keyword, slipping a bit every few days. Today it is #4.
My question is, would the removal of the sitewide links and replacement of them with just a link on the homepage cause something like this to happen? And, I'm thinking about putting the sidewide menu link back in -- is this a bad idea?
Note: the ranking on Site B is very important, with double the RPM of Site A.

Thanks. I did make the links nofollow, as the purpose wasn't to pass rank, but to show the user a site that is also helpful to them, and related as well. (And I get nervous even making links nofollow, as it could be a signal to Google that I'm trying to page sculpt of something -- just can't win.)
Without giving away the exact sites, I'll try to describe with made-up site topics. Let's say Site A is about how people can receive tax credits for installing solar in their home, and Site B is about saving money on electricity usage in the home. Not the same products, but both interest the same user. In my case, the sites are in the home telecommunications areas.

I think I understood what you were asking and I thought you could extract some information from that video.
Let me try to clarify though.
Normally, site wide links are bad, even if its only one site to another and not the other way around. You could argue that they add value, which is why I linked to the above video, since it seems like that is a hard case to make (I don't know the site, I am just assuming).
So, this is really a bigger issue of value add. If it does add value, you could make a case that they should still be there.
That said, even in that situation where it does add value, the link should still probably be a no-follow since Google will likely interpret this as a spam signal or just simply trying to "beat" them at their game.

Thanks for the response. But I'm not asking about interlinking sites. I'm asking about sitewide links from one site to another, not both ways.

I remember watching something on this a while ago.
In general, it seems (from this webmaster help video ) that its relatively frowned upon. The only time that it might be ok is if its differnt country pages for the same site, but even that, it seems like its not the best idea.
That said, it's only one site, so it probably shouldn't cause too much damage to have left it.

A few questions about unnatural links
i have just had another reconsideration request rejected by Google. In my rejection message they have given me 3 examples of unnatural links, but two of them I have had nothing to do with. My website is http://www.seoco.co.uk Here are the 3 links they mentioned: http://www.pyjamapeople.com/articles/authors/107/David-Eaves http://www.timeandattendance.co.uk/blog/?tag=access-control http://www.worx.at/blog/und-punkt/ the 1st one is just a website that republished one of my articles, I never submitted there or anything. Do I need to contact every single website that republished one of my articles and get those removed? Are they not classed as natural? Also, the page is not even cached by Google, why are they telling me to get rid of links that are not even in their index? The 2nd link is a client site and is definitely unnatural, I removed my link from the main part of the site a while ago but the blog footer was not updated, I will take care of that one. The 3rd link is a totally natural blogroll link that I had nothing to do with. What do you think I should do about it? Should I mention to Google on my next reconsideration request that it is in fact natural, or should I just bite the bullet and get it taken down? Drop in "Links to your site" in Google Webmaster Tools
Last week I noticed a substantial drop in "Links to Your Site" in Google Webmaster Tools on several of my websites. Upon further investigation the reduced links were from our sister sites. It appears that Google has reduced the number of links they are counting from links in our headers and footers from these sites to our main websites. It is not affecting our rankings or traffic. Is Google doing some clean up with what they are showing in webmaster tools for links from related, owned sites? Any cause for concern?

Links to International Versions of the same site
Hi, our clients' .com site has a link in the header to the .com.au version of their site and vice versa. In effect this creates a reciprocal link on each page. Should we prevent the robots from crawling this link? I don't think a nofollow will suffice.

So I ran into a site that was not ranking 4 days ago and has over 2 million links to it on some keywords. My guess is this is a link bomb, but the issue is this is pushing one of my sites down. Does anyone know a good way to over come a bomb like this?
So I ran http://www.riogrande.com/ into this site not that long ago and wanted to see if any other SEO's have an opinion on it. I've seen a Google bomb before, but the amount of links going into this URL is insane. The thing is how does one over come a Google Bomb? Do you just wait to see what Google does or do you just hope to rank under that URL? I should also note that it appears that all the keywords to it are relevant to the sites content. Do http:// links to a http://www. site count the same to Google?
In terms of links to one's site helping your position on Google, if your site defaults to http://www.example.com (automatically adds "www." even if it isn't typed), does Google count links that appear as http://example.com (without the www.) with the same "weight"? Thanks.

Question about forwarding domains and link juice
We currently have a domain that has a small amount of inbound links: http://www.opensiteexplorer.org/www.1800wecoach.com/a!links We decided to switch over to a different domain name, which currently has 0 inbound links. What we were wondering is which would be better: link to the new domain from the old domain in a prominent location on all pages. or forward the old domain to the new domain? does forwarding a domain pass linkjuice?
