Subdomain SERPS are different from the root domain SERPS

I am fairly new to SEO so bare with me. I created two campaigns within Moz, one tracking the sudomain www.mysite.com and another tracking just the root domain mysite.com. When I look at the keyword rankings I get different results from Google, Bing and Yahoo. For instance, the root domain shows rankings in Bing and Yahoo, but "Not in top 50" for Google. For my subdomain, it is reversed. I see rankings for Google, but "not in top 50' for Bing and Yahoo.
What can I do to solve this issue? I am using canonical tags, but it is a domain redirect issue?

You should specify a preferred domain in webmaster tools to get google to list a particular domain/subdomain.
Sounds to me as though Google is listing one version of your domain and the other search engines a different version. I don't think this is a moz error.

I did not get a actionably reply from Moz so i am going to just move on to another platform. You may want to email them.

I send an email to customer service about this. The person replied and said " I'm going to forward this along to our Developers for a look and will let you know as soon as I have an update." this was two days ago. Please let me know if you get an answer.

Different pages for OS's vs 1 Page with Dynamic Content (user agent), what's the right approach?
We are creating a new homepage and the product are at different stages of development for different OS's. The value prop/messaging/some target keywords will be different for the various OS's for that reason. How to go after a domain name when the whois info is incorrect.
I found a domain that I'd really like to buy. It's currently active but has just a single image on it (that links to an affiliate product). I'd like to see if the owner would like to sell it to me.
