Before I request hundreds of links for "nofollow" I want to verify I'm doing the right thing

Happy Thanksgiving Mozers,
In my efforts to get rid of a Google penalty, I've come to the conclusion that all the travel agents who link to our site with a unique code, are technically affiliates because they get commission. Therefore we need to get all of them to switch their links to "rel=nofollow".
I'm worried this shift will cost us in search rankings, especially since none of our competitors require nofollow tags. So before I actually begin requiring the switch, I wanted to just double check that I'm not misinterpreting Google.
Our travel agents are paid commission on every sale (whether their customers click the link from their website to ours, or calls in and gives us that agent's code. So even though our travel agents aren't technically part of an "affiliate program" run through CJ or anything, they are in Google's eyes affiliates of my company. Therefore their links with their personal codes all need to be nofollow.
Am I correct on this? I can't find anywhere where Google goes into great depth explaining various types of affiliates.

Here is my take on this..
I would tag all the affiliate links with the 'nofollow' attribute no matter what the consequences might be as in the long run it would place you in the good books of Google as its a good gesture as a webmaster.

Spent months creating links but Webmasters not picking it up
Hey Guys, I've been working on Blast My Deals.com an affiliate site which i have an issue hoping you guys can help with. For the past year and a half we created loads of links from multiple domains at-least over 700+ which Webmasters did pick up since then we've created even more links however when we go in to our Search Console "Links to your site" it shows 214 domains. It seems like our old links are being removed and our new links aren't being added. All the links we created have an average of DA40+ For the past 2 weeks ive noticed a significant drop in organic traffic and loosing our positions on our main keywords. Our DA has also dropped from 33 to 29 in a matter of 2 weeks. I checked everything including robots.txt, sitemap.xml but Im unable to find the reason for it.

Affiliate links and parameters creating duplicate page titles
Hi, we have an affiliate system and use rel=**canonical **to canonicalise them to the right link. Still, we see those links creating duplicate page titles, in Moz crawl and in Google search console. How are we supposed to treat those links so they do not create duplicate content? Thanks for your help!

Hello Everyone, We are a small, local business in a city in Canada. We just got a new website and I am responsible for basically all of it, including the SEO. I was researching the back-links from our top-ranking competitor (another small, local business in our city). Here is their ranking: PA 40, with 441 Links from 111 RDs DA 30, with 6,864 Links from 116 RDs Here is the second-highest guy: PA 29, with 101 Links from 10 RDs DA 15, with 1,682 Links from 11 RDs As you can see, the top-ranking competitor's PA & DA are just about double his closest competitor. (Don't ask where we currently stand!) But, on closer examination, most of the links from our top-ranking competitor come from a local blog, where our competitor's ad appears in an advertisement on the sidebar. Each time they make a post, which is just about every day, our competitor gets a link. They also have a lot of links from a forum on a rock band's website. The original post was something about finding music, but the responses all have links to unrelated websites. This seems really, really slimy to me. What's going on?

Hi I’m looking for confirmation of my worries about affiliate links to a website I'm working for and hopefully get some ideas of how to solve the problem of having affiliates without losing the strength of links from affiliate web sites. Poplidays.com has an affiliate program with an independant affiliation platform, but it also has a couple of partners who link directly to Poplidays.com from their sites. Poplidays wants to reward the partner sites in the same way as it does affiliates: with a percentage of sales generated by visitors. However as their SEO I don’t want to lose these links. They are from established, quality sites in the same subject area and, in my opinion, have a lot of SEO value. Affiliate links are 302 redirects from urls on the affiliation platform’s domain; something like http://poplidays.affiliation.com/?clientid=123 to www.poplidays.com Can you confirm that replacing a direct link to www.poplidays.com with a 302 redirect of this type will be a bad for Poplidays rankings? Any proof of this from a reliable source that I can quote? The affiliation platform is insisting that there is no negative effect and that no one has ever made a remark like mine before. Any good ideas of how to resolve the problem of rewarding linkers without spoiling the links for SEO? Bearing in mind that Poplidays want to be able to reward sites for visitors who may buy on a later interaction with the site (up to 30-days) and want an automatic report so that the partner can follow his commissions. I’ve tried implementing something through Google Analytics but it wasn’t perfect. Your in house affiliation system is working with links like http://go.seomoz.org/aff_c?offer_id=1&aff_id=1624&url_id=1&file_id=24 that 302 to http://www.seomoz.org/features?affid=1624&txnid=10274208218121120514 Is this a better / perfect solution ? Other than using a paid service like 'Domains by Proxy', is there a clever way to maintain my privacy with a domain registration w/o incurring the added annual cost of privacy service fees for every domain I own?

Important question on affiliate links
The website I am working on is http://www.treadmillreviews.com. If you look at any of our affiliate links, they all have an href value of # or something that keeps the user on the page. However, there is an onclick="window.open('affiliate link URL')" code in them that has the affiliate link open in a new window. This website was set up to "hide" the affiliate links in essence this way. I just tried to make a PPC campaign in Google. Got shut down in about 20 minutes for being a "bridge page." Now, all of the content is original and not copied from anywhere. Supposedly Google could not see these links. Yet we got labeled how we did, and now I"m thinking it is causing rankings to hurt a bit. My question is, should I change how all of the links are set up? Should I make the href value be the affiliate link? It is a redirect like CJ.com uses. Should I nofollow those affiliate links? What is the best way to handle this problem? All help is appreciated.

Gaining juice from affiliate links
Afternoon Mozzers, We run a basic affiliate program whereby we distribute banners and tools to affiliate sites who then link back to our homepage via these, often through a tool that incorporates an HTML link with our primary keyword term embedded. This banner/tool/link heads to our homepage, and will then incorporate that particular affiliate's unique code in the URL, eg. www.example.com/1A-265-GNH Seems pretty standard practice so far? So, considering this, that we include our primary keyword term in HTML in some banners, some also link to our homepage via an embedded image (and others then just work off cookies as per usual), can anyone hazard a guess, or know for certain, the beneficence of this as a link building means? I ask in terms of trying to determine whether to continue punting our tools and banners as a decent link building opportunity, or concentrate more on other link building means. Hope I've been clear enough, but am happy to elaborate if need be. Cheers

Link juice from my affiliates to my site
I'm setting up an affiliate program through 1shoppingcart. Even though I run 3 different websites, the way their program works is that I have to have 1 domain name that my affiliates get as their affiliate link, with their unique id attached at the end. I can give them multiple links that will redirect to various places on my 3 websites, but those original links that they put on their site will all be to just 1 domain. I'm wondering if I still get link juice to my sites even though the links are obviously being redirected? Does it depend on the redirection method? I was just thinking that getting hundreds of affiliates who run related sites could be a very good seo boost if they're all linking to my site, but I feel like it's going to be wasted because of this redirection thing.
