Inbound links that does not appear in open site explorer

There are several links to my website that are old, and are not indexed to locate in Open Site Explorer. Which may be the problem from appearing? This is shown in webmaster tools

Completely agree with everything said here except for the "OSE = quality, webmaster tools = quantity" bit... Maybe we redefine it as OSE is simply not as good/consistent or as reliable as webmaster tools? Just maybe.

Old links generally do not stay in our index or will get picked up unless we can discover or re-discover those links from currently crawled pages. OSE is based on freshness so we would need to discover NEW pages that are still linking to your links. If they are old links and are now too deep from the home pages of those sites, we will not likely pick them up. After each index release we start from 0 links and crawl are way down from sites with high domain authority and those seeded from these sites are generally re-crawled and discovered.
OSE = quality, webmaster tools = quanity

URL column of Link Explorer reports do not have the protocol (http or https)
I exported from Link Explorer. In the URL column, there is no protocol for each URL. Isn't the protocol part of what makes a url? I'm crawling each with http:// and https:// but it feels like this info could just be in the report. Am I missing a step?

I need to know about Just Discovered Links
Hi I have 2 websites, 1)www.abc.com DA 20 PA 29 RD 6 Total Links 226 and 2)www.123.com DA35 PA 46 RD 34 Total links 11,075 Every post i published on my 1st website shown in Just discovered links, whereas in 2nd website, it is not appeared. Now, my question is, what i do to have my all posts shown in just discovered links for my second website. From every aspect my second website is stronger than first one. Awaiting answer.

Why is the company reference of "designed by" with a link back my web development site not being indexed as a link?
Using the Mozbar I am analyzing my links and my competitors links. I am noticing other web developer sites are getting credit/index links from all their client's websites with the "designed by...." link in the footer. However, for me I only see one "inbound link" in the link analysis report. Sometimes I notice a company getting several inbound links on one site they built. I have built many other sites and have my company link below on all the footers. Why are the other sites not showing up as "inbound links" on the link analysis report? Thanks for your help! Nikki

Is there an option that's more precise over Open Site Explorer?
I've had folks explain to me before that OpenSiteExplorer is just an estimation, etc. but there are some fairly easy statistics that seem to be different and it makes me nervous that either its wrong or I'm doing something wrong. As you can see in the image, moz isn't read social metrics correctly. It actually used to be pretty spot on, but as you can see with Google+'s its off. Maybe not a big deal right? But for my clients new Moz Analytic print outs it makes somewhat of a difference. Any help? UlwQs3w

Root Domain and Subdomain Links OpenSite Explorer
I'm using opensite explorer trying to explore who is linking to my clients site. In the main blue area it shows total links as 20, which I understand is to the specific page. In the Root Domain Metrics it shows 4,032 external links. Sub domain Metrics shows 1,973. How do I find out where the links are? I tried creating a advanced link report with the "Links that to" are checked off as "any page on this root domain" and only shows 91 of the links? What am I doing wrong or missing?
