Lots of links from a Wiki pointing at main site

Hi everyone
This may seem a bit obvious but I am getting conflicting answers on this, we have a client that has a wiki that is basically an online manual of their software.
They do it like this because the manual is so big and is constantly developing, there are thousands of pages with loads of links that are pointing to various sections of relevance on the main site as well, the majority of these are No Follow but I have noticed that they have a single link on the navigation that is a direct link to their main site that is a follow link, obviously this is a sitewide.
Would this be seen as being detrimental to the main site, should I have this set as No Follow as well.

This is why I have asked the question as the wiki is on its own domain so these aren't internal links.

Hi Andrew,
First of all, I would not be no-following any internal site links. This is not a recommended practice for any website - even Google says don't do this. By setting links as nofollow, you are stopping Google from crawling links that could be adding benefit to other internal pages.
There are occasionally reasons why you might not want something no-followed, but links from help / wiki pages to other internal pages isn't one of them.
I would be looking to undo this on their site as soon as you are able.

How can I stop a tracking link from being indexed while still passing link equity?
I have a marketing campaign landing page and it uses a tracking URL to track clicks. The tracking links look something like this: http://this-is-the-origin-url.com/clkn/http/destination-url.com/ The problem is that Google is indexing these links as pages in the SERPs. Of course when they get indexed and then clicked, they show a 400 error because the /clkn/ link doesn't represent an actual page with content on it. The tracking link is set up to instantly 301 redirect to http://destination-url.com. Right now my dev team has blocked these links from crawlers by adding Disallow: /clkn/ in the robots.txt file, however, this blocks the flow of link equity to the destination page. How can I stop these links from being indexed without blocking the flow of link equity to the destination URL?

Linking out to authoritive sites from my ecommerce site
Good afternoon SEOmoz community. I was looking for a specific answer or advice or opinion about linking out to other sites. My Site www.tacticalbootstore.com has been undergoing a complete content rewrite. In the process we have been told and read where it can be good to link out to other authoritive sites. One of the pages we have rewritten is here. http://www.tacticalbootstore.com/belleville-boots-sizing-chart-a-97.html We have not added the graphics yet as they are being built now. This is just an informational page about sizing of a particular manufacturers boots. Once you get to the bottom of the text we have added a link to the actual manufacturers page. Internal links of my website is taken as inbound link ?
Hi, I was checking my links in Open Site Explorer (http://www.opensiteexplorer.org/links?site=www.bons-plans-vacances.fr) this morning and i came up with this: My main domain is taken as outbound links ...! This link : www.bons-plans-vacances.fr/ Anchor Text : (img alt)100% Bons Plans Voyages From this URL : www.bons-plans-vacances.fr/ I have the same problem with my subdomains : voyage.bons-plans-vacances.fr/sejour/Toutes-Destinations I have that HTML code on the link : Any help ? Site links in the footer template – still good for SEO?
Hi there, When I did a redesign a few years ago, I had it in my mind that site links in 3 or 4 columns at the bottom of the home page, and every other page, would be good for SEO. Having links to interior pages using keywords and phrases from the home page and all that…. I think this might now be outdated thinking? As long as there are some links from the home page to important interior pages to pass link juice that is what matters? Google might not even looks at links in the footer? Is this correct? Thoughts? Thanks so much!

Value of Twitter Links
Let's ignore the "social metric" value of Twitter links and mentions and look at it from the pure link juice point of view. Twitter accounts such as http://twitter.com/randfish used to have their own PageRank and were treated as separate URLs. Twitter changed that to http://twitter.com/#!/randfish consolidating all their content to a single URL. When I search for "randfish" in Google, however, the result is the first URL version. Some clarification on this matter would be much appreciated.
