To NoFollow or to NoIndex internal links

I all, I have recently taken over a fairly large e-commerce site that I am trying to "fix" and have come across something that I need a second opinion on.
A Semrush audit has revealed that there are a heck of a lot of internal nofollow links (over 90 000) that point to predominantly 4 pages from the Header of each page in the site, these are change currency pages to show clients different currencies and a members login page. The pages are:
/?action=changecurrency¤cy=EUR
/?action=changecurrency¤cy=USD
/?action=changecurrency¤cy=GBP
/members/
My opinion is that these pages should just be no index pages and they should be followed. instead of being indexed and no followed?
Any thoughts on this out there?

Yea, I wouldn't worry too much about those. You should however, specify the purpose of those parameters in Google Search Console - it'll help Google better understand their function. Thats a great help thanks Logan... Yes the Members area is account-level so I will de-index that. With regards to the other Currency thing, should I just ignore those "Error Warnings" then?

Hi,
I wouldn't recommend the noindex approach here. Three of your four URLs are parameter'd versions of the homepage; meta tags are applied at the page level, not by parameters. This means your noindex tag would apply to the homepage - no good!! You could put a nofollow attribute on the links that point to those parameter URLs, but don't expect it to have a huge impact on your SEO efforts. Your /members/ folder might be worth de-indexing via a noindex tag, depends on what is contained in that folder. It sounds like it's probably account-level pages, if that's the case, you can and should keep those pages out of the index.

Whether to open a new window for an internal link
I'm aware of the advice to add internal links between pages and so I always add links as and when appropriate. However, my website builder allows me the option to open the link in a new window or in the originator. I invariably choose the former but don't know if this is best practice. Could anyone advise?

If Two Internal Pages Rank for a Given Keyword, Are They Competing?
Let's say I'm a house painter working out of offices in Boston and Springfield. When I search for "Boston house painter" or "Massachusetts house painter," both my homepage and my Boston office page come up #8 and #9. That's good, sorta (2 results on first page), but I'd trade that scenario for a single result in the top 3. How likely is it that these two page are competing? If I removed the Boston page, would the homepage rank better? Or should I be happy I have two pages turning up the the first SERP? Any thoughts here appreciated. Thanks!

Do Navigation links count the main link on the page?
After reading this article http://www.seomoz.org/learn-seo/anchor-text it talks about how only one link per page counts if they are going to the same page. This is what i had learned in the past; however, my understanding was if it was a in the main navigation as a child or grandchild or in the side navigation and then in the main body text, the link in the main body would count/ be held higher than the other options.

Tag clouds: good for internal linking and increase of keyword relevant pages?
As Matt Cutts explained, tag clouds are OK if you're not engaged in keyword stuffing (http://www.youtube.com/watch?v=bYPX_ZmhLqg) - i.e. if you're not putting in 500 tags. I'm currently creating tags for an online-bookseller; just like Amazon this e-commerce-site has potentially a couple of million books. Tag clouds will be added to each book detail page in order to enrich each of these pages with relevant keywords both for search engines and users (get a quick overview over the main topics of the book; navigate the site and find other books associated with each tag). Each of these book-specific tag clouds will hold up to 50 tags max, typically rather in the range of up to 10-20. From an SEO perspective, my question is twofold: 1. Does the site benefit from these tag clouds by improving the internal linking structure? 2. Does the site benefit from creating lots of additional tag-specific-pages (up to 200k different tags) or can these pages become a problem, as they don't contain a lot of rich content as such but rather lists of books associated with each tag? Too many on-page links
I manualy counted the links on my website http://www.commensus.com which came to around 50, but SEO moz says I have over 100 and google isn't seeing them all.
