How to select appropriate keywords to optimize for SEO?

I have an e-learning website called www.graduatetestprep.com and we provide university students preparation for the GRE examination. This is an entrance exam required for admittance to graduate school across the US.
I was wondering what is the best way to find the best keywords focus on to optimize on google and the other search engines.
I feel I can't use "on-page" on pro-dashboard properly unless I have the right keywords to focus on.

Try analysing your keywords in Google Webmaster Tools. You will discover some very nice opportunities in there:

You can extract the initial set of keywords from Google keyword external. That should give you a reasonable starting matrix of the set you should targeting.
Also check out from real internet users ( maybe aspirants, students who would be likely to search something similar to your website's offering) to see what they would use to search for a website product like your's.
That would give you an idea of what keywods people are looking for.
Think as a user, not a internet marketer.
You can also try the SEOMOZ pro keyword difficulty tool. Thats pretty good as well

Competitor Keywords
Is there any way to find out what keywords my competitors are ranking for? I would like ideas for blogs, website content, etc. to drive traffic and am curious as to what topics my competitors are focusing on. I am able to see my competitors' rankings for keywords which I am currently tracking but I would like to see keywords they are ranking for that I am not tracking if possible. Any suggestions? Josh

Site Ranking for keywords that they haven't targeted in content
There is a site that I am constantly battling for the #1 spot for a particular keyword and I can't see that they are doing any link building, they are not using any anchor text for the keyword "at all" just their company name (not exact match) and their content doesn't even contain the keyword. I used Open site explorer to analyze their activity, but they are doing something I can't figure out from that data. Any other tools to use? I have higher quality links than them, post content nearly 5 times per week to my blog and their blog hasn't been updated in ages, I kill them in social media, there isn't one instance that they are better than my site and I only build quality driven links, no blog comment crap and get featured on lots of industry blogs for our work. I distribute my content very effectively, I just can't figure it out. They were no where about 5 months ago now they are tearing it up for lots of keywords in the industry top spots. I can build a few links and surpass them, but I have to do it every week or so and I think they are doing something fishy. I just want to figure out what they are doing and bury them. I don't want to post their url and mine here as I don't want them to see this post in search results.

Do unindexed pages affect SEO?
Been looking at a couple of sites recently. I've seen that they contain a couple of 'default' pages from the build process. These pages aren't of any significance to the main site and as such aren't actually linked in anywhere.

8500+ seomoz errors and still rank one for high traffic keywords
I plugged a competitor into the campaign manager that is ranking #1 for many target keywords like "sprinkler parts" (18k broad, 720 exact) and "sprinklers"(550k broad, 4400 exact) and #2 for "sprinkler"(1mil broad, 8100 exact). This site has over 8500 errors on SEOmoz - I have spent a good deal of time fixing errors on all of our client websites and have gotten them down to 0 errors. I am just wondering if I have been wasting my time and if the errors that SEOmoz reports on even make a difference. How can a site rank for such high traffic keywords when it has 4k duplicate content and 4k duplicate page title errors? The site has 75 linking root domains according to opensiteexplorer. any help on this would be greatly appreciated!
