High Ranking Site with tons of junk on the server

Hey All,
So to make a long story short, we own a site that has been passed through many hand and many strategies. We are in the financial field and rank high for many relevant search terms.
My job is now to audit/optimize and purge out site of the garbage that has collected over the years (since 2002).
During the audit I have found many issues, fized them, but I am not sure own how to proceed with the follwing issues.
Any advice to solve the following would be greatly appreciated!

9932 orphan files - does just removing them affect my SEO.. I like a clean house, can I somehow use them to my benefit?

Hundreds of 404s with many external "follow" links that we are no longer getting juice from

8 Sitelinks in webmaster tools, but only 4 show in our search

If they are truly orphaned (not used by anyone or linked to from anywhere), you could probably just delete them.

I would probably 301 redirect them to a very relevant page.
- 8 Sitelinks in webmaster tools, but only 4 show in our search
That's not unusual. Google may show the others on some different searches.

Help.. there was a html and php version of my home page on my server for about a week. Now lost all rankings!
Our home page has disappeared from the Google SERPS completely. It won't even show for a search of our business name although other internal pages appear. Site appears in bing for our keywords but not for our business name. When I republished the site I got a message saying there was a php and html version of the site on the home page. I deleted this immediately but was then advised by another staff member that they had also got that message the week before but not done anything about it - so I think it was out there for about a week. Could this be the cause of the ranking drop? We have also done the following: Checked GWM for robots issue, manual action, crawl errors, blocked URLs - all good. Some crawl errors on other pages relating to broken links. All sorted and marked as fixed. Checked for duplicate content - redirected non www version of site to www Checked back links Removed video from home page that was temporarily unavailable when we did fetch and render Added canonical tag Added H1 tag that was missing Coding checked - all looks good There has been no change to the content of the page. We have fetched and rendered and resubmitted for indexing but it's still not coming back in SERPS it did for a short time the other day and then after a couple of days disappeared again Prior to all this it had ranked really well for our most important keywords for years. It's not a new site. The page is indexed as it comes up when doing a site: search. Please can anyone help? Nobody seems to have the answer and we don't know what else to do. 70 sites on one instance/server negative for SEO?
Hi Guys, One of our clients is building individual sites for each store they have, which in total would be 70 different websites on one server (they used the word instance). I was wondering if there could be negative issues with this for SEO purposes? Cheers, Mike

Web Site Ranking
Hi Folks, I made some changes on my website www.gemslearninginstitute.com and published it two days ago. It was ranking on Google first page for a few keywords. I did not touch the pages which were ranking on first page. Since then I am not seeing the website ranking on the Google. Does it take a few days to rank again? How can I ensure that next time if I update the website or publish some blog on my website then it should not effect the ranking. Secondly, if I would like to rank in three different cities then do I need to create separate pages for each city or how should I proceed with this. Thanks

Site Rollback for Careless Website Design That Caused Rank Drop
New PPC Client (out of necessity) had their site redesigned for mobile without much care given to it by a "SEO Expert". None of the meta data was copied over to the new images and pages, much of the old content was simply deleted, intra site links completely changed. Huge hits in organic rank, resulting in traffic declines occurred as their lead volume hit zero the following month (April 21 until Present). Any concerns I should have in doing a simple rollback beyond redirects and GWT (Search Console) ops? Current plan is 1. Setup redirects back to old site 2. Launch PPC campaign to recover call volume and leads. 3. Optimize old site for mobile simultaneously with simple responsive framework for menu, text. 4. Start disavowing poor-quality links that were added (got 10 with spam rating >4). 5. Eventually move them back to Wordpress and the theme they paid for with site content, meta data, etc all in tact.

Should I just redirect all my sites to my main site.
Hi, Over the last few years I have built many sites and own a lot of domain names. Some have high page rank some have high domain authority and some have many back links. I'm finding it very difficult to keep up with all the links and being able to provide quality content for everything. Should I just redirect everything to my one site that make the most money as all sites are for the same industry, but in different categories of that industry. So I could 301 redirect all the sites to the relevant page on my money site. Would it be a problem is 1000's if not 10,000's of links all of a sudden pointed in to one site?

Same-server, Same-Market, Micro-Sites backlinks.. good or bad?
Hi there, We are a real estate listings portal and we also create micro sites for real estate agents. These micro-sites are hosted on our same server, similar in structure, different in design... different in content. They all link to us but not within each other. They all link to us because they have to access our login system in order to manage their property listings on their own micro sites (which updates on our own website too). (Also as marketing for others to see that we have built their sites with our engine). Would all these backlinks be considered to be coming from the same c-block? Thus, being sub-optimal for our SEO efforts? Should we worry about grouping them and giving them separate IP addresses? Should we add nofollow tags to these links or are there any other things you would worry about? Many thanks.

After Receiving a "Googlebot can't access your site" would this stop your site from being crawled?

A few weeks ago now I received a "Googlebot can't access your site..... connection failure rate is 7.8%" message from the webmaster tools, I have since fixed the majority of these issues but iv noticed that all page except the main home page now have a page rank of N/A while the home page has a page rank of 5 still. Has this connectivity issues reduced the page ranks to N/A? or is it something else I'm missing? Thanks in advance.0 -
Site #2 beats site #1 in every aspect?
Hey guys, loving SEOMoz so far and will definitely continue my subscription after the free trial. I have a question however, which I am really confused about. When researching my primary keyword, I have found that the second ranked site beats the top site in every single aspect, apart from domain age, which is almost 6 years for the top one and 6 months for the second. When I say every single aspect, I mean everything. More authority for the page and domain, more links, more anchor text links, more authoritive links, more social signals, more relevant links, better domain (although second ranked site is a .net), better MozRank, better MozTrust etc.... I have noticed though, that in the UK SERPs, those sites are switched, so #2 is actually #1. Could it be that the US SERPs just haven't updated yet, or am I missing something completely different.
