What is the best tool to calculate the total link distribution throughout a site? I know opensiteexplorer.com's "top pages" breaks down the numbers for you? Are there any others?

www.domain.com has 50,000 links from 3,000 domains. **Those 50,000 links point to x number of pages. **

Have you tried using Linkscape? It's a great tool that can help you distinguish how many blog links you acquired, nofollows, follows, directory links, .edu links, etc. That is assuming if you know how to use excel.
I could be misinterpreting your question so I do apologize in advance, but the way I usually find a link distribution on a clients website or a website I am working on, I would use linkscape than download the data in .csv and open it in excel.
Than using Distilled's awesome post on becoming a SEO Ninja on Excel http://www.distilled.net/excel-for-seo/, I would break up my links into blog links, .edu links, .gov links, directory links, etc and this would give me a clear picture on what my websites links distribution is looking like, or what my competitors link distribution is looking like.

"link distribution throughout a site" sounds like it could mean many different things (ie. follow vs. nofollow, external vs. internal, etc).

100 Links Warning
Our website is GarageFlooringLLC.com. We rank relatively well for our main keywords but I am always looking to rank better. The 100 links question has been discussed to no end but I believe our website provides a great example of why a small business might have more than 100 links and IF we need to drop below that. User Experience vs Rules I think it is fair to say that if customers cannot find what they are looking for, it does not matter how well you rank. Our menu is designed to get people to the page they want to be on in a single click. So What Now? Do we remove items from the menu and only link to categories adding an extra click or two to the customers UI or do we leave well enough alone

Link Removal Request Sent to Google, Bad Pages Gone from Index But Still Appear in Webmaster Tools
| On June 14th the number of indexed pages for our website on Google Webmaster tools increased from 676 to 851 pages. Our ranking and traffic have taken a big hit since then. The increase in indexed pages is linked to a design upgrade of our website. The upgrade was made June 6th. No new URLS were added. A few forms were changed, the sidebar and header were redesigned. Also, Google Tag Manager was added to the site. My SEO provider, a reputable firm endorsed by MOZ, believes the extra 175 pages indexed by Google, pages that do not offer much content, may be causing the ranking decline. My developer submitted a page removal request to Google via Webmaster tools around June 20th. Now when a Google search is done for site:www.nyc-officespace-leader.com 851 results display. Would these extra pages cause a drop in ranking? My developer issued a link removal request for these pages around June 20th and the number in the Google search results appeared to drop to 451 for a few days, now it is back up to 851. In Google Webmaster Tools it is still listed as 851 pages. My ranking drop more and more everyday. At the end of displayed Google Search Results for site:www.nyc-officespace-leader.comvery strange URSL are displaying like:www.nyc-officespace-leader.com/wp-content/plugins/... If we can get rid of these issues should ranking return to what it was before?I suspect this is an issue with sitemaps and Robot text. Are there any firms or coders who specialize in this? Best practice?
Hi there, I have recently written an article which I have posted on an online newspaper website. I want to use this article and put it on my blog also, the reason the article will be placed on my blog is to drive users from my email marketing activities. Would it simply be best practice to disallow Google from crawling this page? or put a rel canonical on the article placed on my blog pointing to the article placed on the online newspaper website? What is the best way to hide duplicate, image embedded links from search engines?
**Hello! Hoping to get the community’s advice on a technical SEO challenge we are currently facing. [My apologies in advance for the long-ish post. I tried my best to condense the issue, but it is complicated and I wanted to make sure I also provided enough detail.] Context: I manage a human anatomy educational website that helps students learn about the various parts of the human body. We have been around for a while now, and recently launched a completely new version of our site using 3D CAD images. While we tried our best to design our new site with SEO best practices in mind, our daily visitors dropped by ~15%, despite drastic improvements we saw in our user interaction metrics, soon after we flipped the switch. SEOMoz’s Website Crawler helped us uncover that we now may have too many links on our pages and that this could be at least part of the reason behind the lower traffic. i.e. we are not making optimal use of links and are potentially ‘leaking’ link juice now. Since students learn about human anatomy in different ways, most of our anatomy pages contain two sets of links: Clickable links embedded via JavaScript in our images. This allows users to explore parts of the body by clicking on whatever objects interests them. For example, if you are viewing a page on muscles of the arm and hand and you want to zoom in on the biceps, you can click on the biceps and go to our detailed biceps page. Anatomy Terms lists (to the left of the image) that list all the different parts of the body on the image. This is for users who might not know where on the arms the biceps actually are. But this user could then simply click on the term “Biceps” and get to our biceps page that way. Since many sections of the body have hundreds of smaller parts, this means many of our pages have 150 links or more each. And to make matters worse, in most cases, the links in the images and in the terms lists go to the exact same page. My Question: Is there any way we could hide one set of links (preferably the anchor text-less image based links) from search engines, such that only one set of links would be visible? I have read conflicting accounts of different methods from using JavaScript to embedding links into HTML5 tags. And we definitely do not want to do anything that could be considered black hat. Strange affiliate links in web master tools
Hi All I have been looking in the Google webmasters tools account for a client and from out of nowhere they suddenly have 42,000 links last time I checked it was just over 4,000. It looks to me like some of our affiliates have links showing, they are formatted so it goes via a php script that looks like accomtracking.php?estid=1234&ref=123 this link appears 3 times in the source code of the page that is linking to my client but Google webmaster tools thinks it is linking 12,000 times. I assume this is a problem with the database where the link points to, issuing a unique link for each visit or something similar but I am not sure how to explain it to my client and how to correct it / stop it happening again. There are around 37,000 links like this to the site from just 6 referring sites and the client have had an unnatural link warning so I am anxious to get this fixed. Any help gratefully received. Sean

How should I handle these links?
I recently purchased a site which is in the same niche as my personal blog. MANY of the keywords which I want both sites to rank for, they are already ranking well for (Eg I rank #1 with one site and #5 for the other). I haven't started linking the two sites to each other yet (waiting to announce the acquisition before I do). I have 2 questions for you all... How powerful do you think linking between these sites could be? How do you think I should handle the linking between these two sites?
