Nofollow in global navigation?

Currently planning our site architecture and little confused over the management of our global navigation
To benefit from the maximum link juice to our 50-100 most important pages we are going to incorporate links to these from our homepage as part of the global navigation.
Now I understand we want nice, flat architecture; however; on these sub pages we may one day want to place another 100 of so links on these to another category level.
The problem I see arising is if we already have a bunch of links as part of our global navigation we are going to dilute the links on any sub category pages.
Now Im guessing the solution to is nofollow the global navigation on all pages other than the homepage? or do the bots recognize a global navigation as such and is able to handle this issue already?

Hiya, no it's fine to keep the global nav on all pages... you should do anyway. What I mean is, trim the number of links in that global nav down by placing some of them only within their category areas instead, in a secondary menu maybe. But... you can still use flyouts in the main menu so that the menu items are listed and then a hover-over of a category brings out more items, and again for a sub-category, etc... in which you could use a technology which isn't crawl-able/followed. That way users can still access all menu items from the main nav but Google will only see the top level links, with further links not followed (without using NoFollow) and bypassed. Not sure the best way to do it though since JS and Ajax are by all accounts a lot more crawl-able now.

I'm not sure I understand correctly or that I have explained myself very well!
So we're saying information should be placed into categories with related info placed into sub-categories; which we can all agree with.
My issue is category pages that will link to these related sub-categories will also have the global navigation links on also (or are we saying to remove it here?), and end up with too many links that become diluted?

You're far better off going broad to narrow with your menu and trying to incorporate the pages those hundreds of links go to into categories and sub-categories, so try to combine what those pages are about in the main nav and then give options to go into more detail once users are within the category area (not of the main nav).

Removing navigation menu items/links on homepage
We are redesigning our website after a long stint with an SEO firm who also handled our design/dev. We want to clean up the links on our homepage but don't want to screw up our IA or SEO. We want to delete some navbar menu items and a whole bunch on random links to our evergreen content below the fold. Would we need to reposition those navbar items/content links to our footer or somewhere else on the homepage to maintain our internal linking structure? It would be great if you could take a look at our site and give us any suggestions or advice on the best way to go about this. Thanks!

Best way to nofollow affiliate links?
I don't "nofollow" affiliate links but I have quite a few. Doing them one by one would just be an impossible job. Would it be best to get a plugin that nofollows EVERYTHING? What would google prefer? I need to DOFOLLOW some links because those sites deserve it.

Internal Links: Navigation Bar vs. Body Text
Hello. I have a page on our site that is especially popular and has many inbound links. This page has the same site navigation buttons (at the top) as every other page on the site. Do these site navigation buttons pass along link juice to other pages in the same way that an internal link would elsewhere on the page? Thank you!

Global Meta Data and Titles
I am working on an e-commerce website with Volusion. I have 1 main keyword that I am really trying to focus on for my home page. Last week I was in position #7 for this keyword, and I have never been off the first page of Google for it. Using Volusion you can Globally set a Title and meta description for any pages that do not already have a title or description. I noticed my Global title had the same keyword as I was using for my home page and thought that, that might be taking away some importance from my keyword, so I changed the Global Title to a different keyword. When I looked at my SEO moz rankings today, which crawled last night it said My keyword was #24 on Google. I checked and as of now I am in position #11. Like I said before, I have never not been on the first page for this keyword. Does anyone think that changing the Global title may have been the cause for this??

Value in a bottom navigation bar?
How useful is it to have links in the bottom navigation bar? I'm considering to putting a mini site map in the bottom navigation bar but was told that these links carry virtually no SEO value and could actually hamper it as it would bring the total number of links on the page over 100.
