Are To Many Rel Canonical Links A Bad Thing?
I had "twin" domains so I redirected my .com to www..com and now I have a lot of Rel Canonical Links.

Hi!
In your case you should do a redirect (301) of all non-www to the www-version of your site. You don't need canonicals for this. It is better to skip the non-www entirely (or other way around). Just decide what version to go with. Old link-juice will follow the redirect to the new page.
Use canonicals if you have a bunch of simular pages you would like to to merge into one. Like if you have two pages with basically the same content.
Check your site and what headers it puts out with this tool: http://www.webconfs.com/http-header-check.php Response of non-www should be 301, very important!
Btw, a lot of canonicals are not bad if they are used wisely

SEOmoz tells me that I have too many links, however most of them are comments...

Too many on page links
Our home page (and 1400 of our other pages) have well over 100 links, going beyond the recommend amount. Our competitors have less on page links (to other pages on their site) and way more link popularity so we are trying to figure out the best solution for this without hurting our sites conversions and usbaility.

Hi, I'm in the process of rebuilding/designing an existing well ranking niche bespoke software site and have the following question - In the footer, I'm planning on linking to the main landing pages (blue widget software, red widget software etc theres about 7 in total). In these links I want to know if its best to have the word "software" in each link as I'm scared of it looking spamy. We sell custom software, and a lot of the keywords that currently attract traffic (as reported in analytics) end in the word software, for example - blue widget software red widget software In the footer would you end each link with software or not? How much effect would this have on rankings? Thanks in advance.
