CMS generating thousands of links, will it hurt my SEO?

I've shifted my static (HTML) eCommerce website to Magento. I am facing serious problem, my website has total 20 products (each product has canonical URL) , I was surprised to see thousands of links indexed in Google as well as in my webmaster Crawler stats, later on I removed all from webmaster tool and marked as fixed, also blocked crawlers to crawl on those specific directories through robots.txt file.
Now my question is will these urls still effect my website's SEO? As they still exist and accessible but blocked for crawlers. And is there any better way to block them other than robots.txt.Thanks

I completely agree with Alan's views. Use of Canonical tags is most preferable.

i would nott use robots.txt to block, as this means that the links now pointing to those pages are wasting their link juice. i would use a canonical on the pages to avoid duplicate content.

The 40% seem to be relevant directories, forums, blog comments, etc. They said they build other link types because it diversifies the link building and profile rather then just building high quality guest posts. Link Audit - Sponsor/Partners Images Links
Hi everyone, 1. I'm conducting a link audit and read that if you are a sponsor or partner of a company, links should be nofollowed. I always no follow them if they are money keywords, but branded I leave alone. is that a good strategy? Or do i nofollow my brand name as well? 2. What if I'm a sponsor and have my company logo on their website that links to my website? How would i know if that link should be nofollowed? a. Does it depend on the "alt" of the image? b. Does it depend on the landing page of the link of the image? c. Do i just no follow image links from sponsor pages and partner pages as a whole? Hi guys I've just seen a website get a link from Google's Webmaster Snippet testing tool. Basically, they've linked to a results page for their own website test. Here's an example of what this would look like for a result on my website. http://www.google.com/webmasters/tools/richsnippets?q=https%3A%2F%2Fwww.impression.co.uk There's a meta nofollow, but I just wondered what everyone's take is on Trust, etc, passing down? (Don't worry, I'm not encouraging people to go out spamming links to results pages!) Looking forward to some interesting responses!

First Link on Page Still Only Link on Page?
Bruce Clay and others did some research and found that the first link on the page is the most important and what is accredited as the link. Any other links on the page mean nothing. Is this still true? And in that case, on an ecommerce site with category links in the top navigation (which is high on the code), is it not useful to link to categories in the content of the page? Because the category is already linked to on that page. Thank you, Tyler

Cross linking between categories
Is it useful for SEO to cross link between TOP level categories, let's say I have a Home page and then 2 sub categories, one about green widgets one about red widgets

Too many links?
I've recently taken over a site from another agency, which has hundreds of linking root domains. These domains are of very low quality and, in my opinion, are being ignored by Google. Is it best to 'clean up' some of these links, or leave them and start building quality links? I just don't want to waste time cleaning link profiles if there's no need.

Links from tumblr
I have two links from hosted tumblr blogs which are not on tumblr.com. So, website1 has a tumblr blog: tumblr.website1.com And another site website2.com also uses the a record/custom domains option from tumblr but not on a subdomain, which is decribed below: http://www.tumblr.com/docs/en/custom_domains Does this mean that all links from such sites count as coming from the same IP in google's eyes? Or is there value in getting links from multiple sites because the a-record doesn't affect SEO in a negative way? Many thanks, Mike.
