Determining the Cause of a Penalty

I received a link removal request from a site who said that they were penalized. I confirmed that they were #1 for the competitive keyword phrase that is also their domain name and now they are #10.
Here are some things I noticed about the site:
- Over 2,500 linking domains.
- Dozens of high quality linking domains like Huffington Post and Mashable.
- Some off topic guest post links, e.g. on a SEO site.
- Guest post anchor text was usually their site name which is an exact match domain.
- Lots of top 100 resource pages that received good organic links.
- Infographics with links using their domain name as the anchor text.
- Relatively few spammy links according to Open Site Explorer.
Overall their site's links were engineered but using tactics that most would consider "white hat." I don't think they violated any Google Webmaster Guidelines. Why were they penalized?

In order to better understand the scenario, we would want to know if they received a link warning within Google Webmaster Tool, or just "assessed" themselves as having penalty due to steep ranking drops.
The easiest way to answer this is to comment on your points:

Over 2,500 linking domains.
It is very difficult for even medium size businesses to achieve 2500 unique links, so this number might have raised a flag from Google in their niche - especially if it deviated outside of the aggregate "norm" for this niche / keyword set.

Dozens of high quality linking domains like Huffington Post and Mashable.
This helps authority, but quickly can be trumped by negative factors....

I would recommend they contact these webmasters and have these ones removed.

EMD is a more difficult issue now, since EMDs by default do not rank as well.
Because people like to link to the site by name, sometimes the exact match can be a serious problem. Is this website owned by a business that has a unique name?
Example - Cheesepizza.com - owned by Cheesy Pizza Dynasty.
If this is the case, the owner should switch to using the unique brand name. In some cases there is value in creating a unique name, and building business brand signals if they do not currently have this.

Excellent, they would want to check for relevancy, co-citation (shared links to other websites and their main topics)

I would remove those EMD anchor texts and move to url only, or Alloneword.com OR the second brand / business option.

Anything engineered will be, or has been penalized, or demoted, and I wouldn't expect this to change.
Internal links and other areas of SEO / trust signals aside, I would recommend studying the top 20 in this niche and thoroughly analyze their backlinks:
1. Rate of build
2. Exact match vs Commercialized anchors vs brand vs branded vs other?
3. Percentage of 'engineered' links vs natural, editorial.
4. Union of links competitors share in top 5 positions in Google.Hope this helps!

What would cause a sudden drop in indexed sitemap pages?
I have made no changes to my site for awhile and on 7/14 I had a 20% drop in indexed pages from the sitemap. However my total indexed pages has stayed the same. What would cause that?

What would cause a huge decrease in total links?
After the latest crawl of one of my client campaigns in Moz, I noticed that their domain authority dropped by 3 since the last crawl just one week ago. That seems pretty drastic. I took a look around to see what might have been the cause, and in looking at the Links > Competitive Metrics > History section of Moz, I found that the site had a decrease of total links from 5,339 to 1,072 (see image) - also a drastic decrease. My question is, what would cause such a huge, sudden decrease in links over just the course of one month? I haven't changed anything up with the approach to their online strategy, in fact we have put increased emphasis on the creation of natural links so this huge decrease comes as a real surprise. I should also mention that Total External Links also decreased, but only from 243 to 205. Has anyone had their Google manual spam penalty lifted without notice?
In June of this year, our company submitted a reconsideration request, which Google rejected and confirmed that they had a manual spam penalty placed on us. After cleaning up our extensive link portfolio, we submitted our 2nd reconsideration at the end of this month (July) and received this response: Dear site owner or webmaster of domain, We received a request from a site owner to reconsider domain for compliance with Google's Webmaster Guidelines. We reviewed your site and found no manual actions by the webspam team that might affect your site's ranking in Google. There's no need to file a reconsideration request for your site, because any ranking issues you may be experiencing are not related to a manual action taken by the webspam team. Of course, there may be other issues with your site that affect your site's ranking. Google's computers determine the order of our search results using a series of formulas known as algorithms. We make hundreds of changes to our search algorithms each year, and we employ more than 200 different signals when ranking pages. As our algorithms change and as the web (including your site) changes, some fluctuation in ranking can happen as we make updates to present the best results to our users. Does anchor text penalty apply to internal links?
We already know that over optimsied anchor text for external will cause a penalty. But what about internal links? All of our blog posts include an advertisement linking sales pages. These links all use the exact same anchor text. Is linking to an internal page from so many other pages (blog posts) likely to trigger a penalty? Here is an example: http://www.designquotes.com.au/business-blog/four-ways-to-enhance-your-e-commerce-site-for-busy-shoppers/ This links to http://www.designquotes.com.au/web-design-quotes Many of the posts link to the same page using the anchor text "Compare Web Design Quotes from Local Designers."

Fix duplicate content caused by tags
Hi everyone, TGIF. We are getting hundreds of duplicate content errors on our WP site by what appears to be our tags. For each tag and each post we are seeing a duplicate content error. I thought I had this fixed but apparently I do not. We are using the Genesis theme with Yoast's SEO plugin. Does anyone have the solution to what I imagine is this easy fix? Thanks in advance.

Another Penalty Question - Should I Start from Scratch?
I've seen many questions on google penalties recently. Not really sure where to go from here. I realised a year or so we would be living on borrowed time with our link building methods. We have been really successful in the past and are keen to build a site that has a bit more longevity. We have not received a warning from google but have lost pretty much all of our ranking for everything. My question is with our backlink profile as it is. Building links from various blog networks for the past 3 years. Is it just worth rebranding and starting from scratch rather than trying to get over a million links removed? We have a lot of content that I guess could be classed as spam. Should I really remove all of the content? or leave it running as we are still getting some traffic from other marketing activities. Or should I just get a new domain and transfer all the decent content?

We have been hit with the "Doorway Page" Penalty - fixed the issue - Got MSG that will still do not meet guidelines.

Description (including timeline of any changes made): We were hit with the Doorway Pages penalty on 5/26/11. We have a team of copywriters, and a fast-working dev dept., so we were able to correct what we thought the problem was, "targeting one-keyword per page" and thin content. (according to Google) Plan of action: To consolidate "like" keywords/content onto pages that were getting the most traffic and 404d the pages with the thin content and that were targeting singular keywords per page. We submitted a board approved reconsideration request on 6/8/11 and received the 2nd message (below) on 6/16/11. ***NOTE:The site was originally designed by the OLD marketing team who was let go, and we are the NEW team trying to clean up their mess. We are now resorting to going through Google's general guidelines page. Help would be appreciated. Below is the message we received back.
