Determining the Cause of a Penalty

I received a link removal request from a site who said that they were penalized. I confirmed that they were #1 for the competitive keyword phrase that is also their domain name and now they are #10.
Here are some things I noticed about the site:
- Over 2,500 linking domains.
- Dozens of high quality linking domains like Huffington Post and Mashable.
- Some off topic guest post links, e.g. on a SEO site.
- Guest post anchor text was usually their site name which is an exact match domain.
- Lots of top 100 resource pages that received good organic links.
- Infographics with links using their domain name as the anchor text.
- Relatively few spammy links according to Open Site Explorer.
Overall their site's links were engineered but using tactics that most would consider "white hat." I don't think they violated any Google Webmaster Guidelines. Why were they penalized?

In order to better understand the scenario, we would want to know if they received a link warning within Google Webmaster Tool, or just "assessed" themselves as having penalty due to steep ranking drops.
The easiest way to answer this is to comment on your points:

Over 2,500 linking domains.
It is very difficult for even medium size businesses to achieve 2500 unique links, so this number might have raised a flag from Google in their niche - especially if it deviated outside of the aggregate "norm" for this niche / keyword set.

Dozens of high quality linking domains like Huffington Post and Mashable.
This helps authority, but quickly can be trumped by negative factors....

I would recommend they contact these webmasters and have these ones removed.

EMD is a more difficult issue now, since EMDs by default do not rank as well.
Because people like to link to the site by name, sometimes the exact match can be a serious problem. Is this website owned by a business that has a unique name?
Example - Cheesepizza.com - owned by Cheesy Pizza Dynasty.
If this is the case, the owner should switch to using the unique brand name. In some cases there is value in creating a unique name, and building business brand signals if they do not currently have this.

Excellent, they would want to check for relevancy, co-citation (shared links to other websites and their main topics)

I would remove those EMD anchor texts and move to url only, or Alloneword.com OR the second brand / business option.

Anything engineered will be, or has been penalized, or demoted, and I wouldn't expect this to change.
Internal links and other areas of SEO / trust signals aside, I would recommend studying the top 20 in this niche and thoroughly analyze their backlinks:
1. Rate of build
2. Exact match vs Commercialized anchors vs brand vs branded vs other?
3. Percentage of 'engineered' links vs natural, editorial.
4. Union of links competitors share in top 5 positions in Google.Hope this helps!

IP Redirect causing Indexing Issue
Hi, I am trying to redirect any IP from outside India that comes to Store site (https://store.nirogam.com/) to Global Store site (https://global.nirogam.com/) using this methodThis is causing various indexing issues for Store site as Googlebot from US also gets redirected!- Very few pages for "store.nirogam.com/products/" are being indexed. Even after submission of sitemap it indexed ~50 pages and then went back to 1 page etc. Only ~20 pages indexed for now.- After this I tried manually indexing via "Crawl -> Fetch as Google" - but then it showed me a redirect to global.nirogam.com. Can hosting blog posts with keyword anchor text on outbound links cause a penalty?
My site received a Google penalty for having inbound links from blog posts with over-optimized ("spammy") anchor text. I spent months getting these links removed. Yesterday - I received a link deletion request from a site that my site had linked out to (three links via keyword anchor text relevant to their company) in a blog post. The "unnatural link" penalty still hasn't been removed from my site. My question is: Does the penalty work both ways? For having inbound "unnatural" links ... AND for having outbound "unnatural" links?

What would be considered a bad ratio to determine Index Bloat?
I am using Annie Cushing's most excellent site audit checklist from Google Docs. My question concerns Index Bloat because it is mentioned in her "Index" tab. We have 6,595 indexed pages and only 4,226 of those pages have received 1 or more visits since January 1 2013. Is this an acceptable ratio? If not, why not and what would be an acceptable ratio? I understand the basic concept that "dissipation of link juice and constrained crawl budget can have a significant impact on SEO traffic." Wordpress categories causing too many links/duplicate content?
I've just added categories to my wordpress site and some of the posts show in several of the categories. Will this cause me duplicate content problems as I want the category pages to be indexed? Also as I add more categories I'm creating more links on the page. They can't be seen to the user as I have a plugin that creates drop down categories. When I go to 'view source' though all the links are there so google will see lots of links. How can I fix the too many links problem? And should I worry about duplicate content issue?

Will same language different region (US/UK) geotargeting via subdirectory (& GWT) cause dupe content or other issues ?
If a UK hosted site on a .com, needs to target US now too but for keywords that are spelt differently in US is creating duplicate version of uk hosted .com site and putting it on a subdirectory .com/us/ and geotargeting via webmaster tools (to usa) ok ? I take it in this scenario no dupe content issues (or other issues) so long as is geotargeted via GWT ? Or are there ? Comments from anyone with experience doing similar (same language, different region geo-targeting dupe content with kw spelling being only difference, via a subdirectory or other route) much appreciated ? Will rel=canonical cause a page to be indexed?
Say I have 2 pages with duplicate content: One of them is: http://www.originalsite.com/originalpage This page is the one I want to be indexed on google (domain rank already built, etc.) http://www.originalpage.com is more of an ease of use domain, primarily for printed material. If both of these sites are identical, will rel=canonical pointing to "http://www.originalsite.com/originalpage" cause it to be indexed? I do not plan on having any links on my site going to "http://www.originalsite.com/originalpage", they would instead go to "http://www.originalpage.com".

Home page penalty?
What does it mean when your home page has a penalty? I have a site that has good rankings for many pages, but my home page seems to be penalized by Google. I tried searching for my home page URL in Google, www.xxxxxx.com and my page doesn't show up, but sub pages do show up? What would cause this penalty and how do you correct this issue.

Will using hidden divs cause me problems?
The developers want to use hidden divs to display links to each page of our photo gallery from the first page to Google but only previous and next buttons to users. Will this be a problem? Is it the best solution?
