Microsite as a stand-alone site under one domain and sub-domained under another: duplicate content penalty?

We developed and maintain a microsite (example: www.coolprograms.org) for a non-profit that lives outside their main domain name (www.nonprofit-mainsite.org) and features content related to a particular offering of theirs.
They are utilizing a Google Grant to run AdWords campaigns related to awareness. They currently drive traffic from the AdWords campaigns to both the microsite (www.coolprograms.org) and their main site (www.nonprofit-mainsite.org). Google recently announced a change in their policy regarding what domains a Google Grant recipient can send traffic to via AdWords: https://support.google.com/nonprofits/answer/1657899?hl=en. The ads must all resolve to one root domain name (nonprofit-mainsite.org).
If we were to subdomain the microsite (example: coolprograms.nonprofit-mainsite.org) and keep serving the same content via the microsite domain (www.coolprograms.org) is there a risk of being penalized for duplicate content?
Are there other things we should be considering?

You can use the 'rel = "canonical" tag' on your microsite to specify that "coolprograms.nonprofit-mainsite.org" is the preferred domain for indexing.

Hi looking to launch in a new market, currently we have a .com.au domain which is geo-targeted to Australia. Linking from & to in domains and sub-domains
What's the best optimised linking between sub-domains and domains? And every time we'll give website link at top with logo...do we need to link sub-domain also with all it's pages? If example.com is domain and example.com/blog is sub-domain or sub-folder... Do we need to link to example.com from /blog? Do we need to give /blog link in all pages of /blog? Is there any difference in connecting domains with sub-domains and sub-folders?

Two websites (Domains) with same content for more than 4 years which one to choose now?
Hi, I need help with this decision, thanks in advance. My client has 2 websites but they have the same content: one has 4 years http://radiocolombia.com.co/ and the the other one 7 years: http://radiocolombiainternacional.com/web/ This content has been duplicated for years, how do I know which website is more relevant for google? we have to pick one. SEO effect of content duplication across hub of sites
Hello, I have a question about a website I have been asked to work on. It is for a real estate company which is part of a larger company. Along with several other (rival) companies it has a website of property listings which receives a feed of properties from a central hub site - so lots of potential for page, title and meta content duplication (if if isn't already occuring) across the whole network of sites. In early investigation I don't see any of these sites ranking very well at all in Google for expected search phrases. Before I start working on things that might improve their rankings, I wanted to ask some questions from you guys: 1. How would such duplication (if it is occuring) effect the SEO rankings of such sites individually, or the whole network/hub collectively? 2. Is it possible to tell if such a site has been "burnt" for SEO purposes, especially if or from any duplication? 3. If such a site or the network has been totally burnt, are there any approaches or remedies that can be made to improve the site's SEO rankings significantly, or is the only/best option to start again from scratch with a brand new site, ensuring the use of new meta descriptions and unique content? Content From One Domain Mysteriously Indexing Under a Different Domain's URL
I've pulled out all the stops and so far this seems like a very technical issue with either Googlebot or our servers. I highly encourage and appreciate responses from those with knowledge of technical SEO/website problems. First some background info: Three websites, http://www.americanmuscle.com, m.americanmuscle.com and http://www.extremeterrain.com as well as all of their sub-domains could potentially be involved. AmericanMuscle sells Mustang parts, Extremeterrain is Jeep-only. Sometime recently, Google has been crawling our americanmuscle.com pages and serving them in the SERPs under an extremeterrain sub-domain, services.extremeterrain.com. You can see for yourself below. Total # of services.extremeterrain.com pages in Google's index: http://screencast.com/t/Dvqhk1TqBtoK When you click the cached version of there supposed pages, you see an americanmuscle page (some desktop, some mobile, none of which exist on extremeterrain.com😞 http://screencast.com/t/FkUgz8NGfFe All of these links give you a 404 when clicked... Many of these pages I've checked have cached multiple times while still being a 404 link--googlebot apparently has re-crawled many times so this is not a one-time fluke. The services. sub-domain serves both AM and XT and lives on the same server as our m.americanmuscle website, but answer to different ports. services.extremeterrain is never used to feed AM data, so why Google is associating the two is a mystery to me. the mobile americanmuscle website is set to only respond on a different port than services. and only responds to AM mobile sub-domains, not googlebot or any other user-agent. Any ideas? As one could imagine this is not an ideal scenario for either website.

Consolidate Local sites to one larger site
I am a partner in a real estate company that operates in 10 different markets across the country. Each of these markets has it's own individual domain. My question is should we consolidate each of these markets into one domain that services all markets? What would we possibly gain or lose from an organic traffic standpoint? In some of our more established markets (Indianapolis, Las Vegas, Tampa, Orlando and Charlotte) our organic traffic accounts for 50-60% of our total traffic. In some of our newer markets (Denver, Phoenix, San Diego) it accounts for less than 15%. We do operate under two different brand names. EasyStreet Realty and Highgarden Real Estate. EasyStreet has been around since 2000 with most of our Highgarden sites only up for 6-24 months. Another question is we are considering converting all EasyStreet divisions to Highgarden. I am a little reluctant to do so, since most of our organic traffic is coming from our EasyStreet sites. Thoughts? Is this duplicate content something to be concerned about?
On the 20th February a site I work on took a nose-dive for the main terms I target. Unfortunately I can't provide the url for this site. All links have been developed organically so I have ruled this out as something which could've had an impact. During the past 4 months I've cleaned up all WMT errors and applied appropriate redirects wherever applicable. During this process I noticed that mydomainname.net contained identical content to the main mydomainname.com site. Upon discovering this problem I 301 redirected all .net content to the main .com site. Nothing has changed in terms of rankings since doing this about 3 months ago. I also found paragraphs of duplicate content on other sites (competitors in different countries). Although entire pages haven't been copied there is still enough content to highlight similarities. As this content was written from scratch and Google would've seen this within it's crawl and index process I wanted to get peoples thoughts as to whether this is something I should be concerned about?
