Site Structure: How do I deal with a great user experience that's not the best for Google's spiders?

We have ~3,000 photos that have all been tagged. We have a wonderful AJAXy interface for users where they can toggle all of these tags to find the exact set of photos they're looking for very quickly.
We've also optimized a site structure for Google's benefit that gives each category a page. Each category page links to applicable album pages. Each album page links to individual photo pages. All pages have a good chunk of unique text.
Now, for Google, the domain.com/photos index page should be a directory of sorts that links to each category page. Alternatively, the user would probably prefer the AJAXy interface.
What is the best way to execute this?

I'm not sure that I totally understand your question: are you building a site and wondering if you should make it beautiful with AJAX or readable for search engines with a clear category structure? Or do you already have a site with AJAX and now you've taken the time to come up with a category page structure, but you're hesitating to implement it?
If it's the first, I don't think that you should think that your choices are 1) be usable/beautiful, or 2) be search-engine friendly. There are a lot of ways to make an HTML site beautiful. You can use new enhancements in HTML5, or build a standard HTML site and then use JavaScript to make elements more interactive.
If it's the second, I'd go with Thomas's suggestion and test your AJAX site to see how readable it is for Google. AJAX isn't readable by Google, but the underlying HTML is, so there may be enough HTML links that Google can still get around your site.
Once you've tested how readable your site is, then you have to decide if this interface is worth pages being missed or ranked lower by Google. My guess is that you can probably keep your site the way it is primarily, but you'll have to make some tweaks. It's hard to give specifics without knowing specifics, though.

the best thing to do right now is have a look at
Prior to building or finishing the site it would be a good idea to look at how Google is crawling the Ajax version of your planned directory or category I would use

Google de-indexed a page on my site
I have a site which is around 9 months old. For most search terms we rank fine (including top 3 rankings for competitive terms). Recently one of our pages has been fluctuating wildly in the rankings and has now disappeared altogether from the rankings for over 1 week. As a test I added a similar page to one of my other sites and it ranks fine. I've checked webmaster tools and there is nothing of note there. I'm not really sure what to do at this stage. Any advice would me much appreciated!

Blocking Certain Site Parameters from Google's Index - Please Help
Hello, So we recently used Google Webmaster Tools in an attempt to block certain parameters on our site from showing up in Google's index. One of our site parameters is essentially for user location and accounts for over 500,000 URLs. This parameter does not change page content in any way, and there is no need for Google to index it. We edited the parameter in GWT to tell Google that it does not change site content and to not index it. However, after two weeks, all of these URLs are still definitely getting indexed. Why? Maybe there's something we're missing here. Perhaps there is another way to do this more effectively. Has anyone else ran into this problem? The path we used to implement this action:

Could this be seen as duplicate content in Google's eyes?
Hi I'm an in-house SEO and we've recently seen Panda related traffic loss along with some of our main keywords slipping down the SERPs. Looking for possible Panda related issues I was wondering if the following could be seen as duplicate content. We've got some very similar holidays (travel company) on our website. Any reasons why social media properties are ranking higher than the site's own name?

Do links to PDF's on my site pass "link juice"?
Hi, I have recently started a project on one of my sites, working with a branch of the U.S. government, where I will be hosting and publishing some of their PDF documents for free for people to use. The great SEO side of this is that they link to my site. The thing is, they are linking directly to the PDF files themselves, not the page with the link to the PDF files. So my question is, does that give me any SEO benefit? While the PDF is hosted on my site, there are no links in it that would allow a spider to start from the PDF and crawl the rest of my site. So do I get any benefit from these great links? If not, does anybody have any suggestions on how I could get credit for them. Keep in mind that editing the PDF's are not allowed by the government. How do I best deal with pages returning 404 errors as they contain links from other sites?
I have over 750 URL's returning 404 errors. The majority of these pages have back links from sites, however the credibility of these pages from what I can see is somewhat dubious, mainly forums and sites with low DA & PA. It has been suggested placing 301 redirects from these pages, a nice easy solution, however I am concerned that we could do more harm than good to our sites credibility and link building strategy going into 2013. I don't want to redirect these pages if its going to cause a panda/penguin problem. Could I request manual removal or something of this nature? Thoughts appreciated.

Charity project for local women's shelter - need help: will Google notice if you alter the document title with Javascript after the page loads?
I am doing some pro-bono work with a local shelter for female victims of domestic abuse. I am trying to help visitors to the site cover their tracks by employing a document.title change when the page loads using JavaScript. This shelter receives a lot of traffic from Google. I worry that the Google bots will see this javascript change and somehow penalize this site or modify the title in the SERPs. Has anyone had any experience with this kind of javascript maneuver? All help would be greatly appreciated!
