Does subdomain hurt SEO on main site

This client sells event management software and puts all their clients on different subdomains of their main domain. Looking in SEO tools like OSE, when I run a backlink analysis, it pulls up all the backlinks to the subdomains as well as those for the main domain. In webmaster tools when I look at queries, impressions and clicks, they get at least 30 times more traffic and impressions on keywords found in their subdomains and very few on their own.
In other words, all these tools are providing a collective analysis of main domain and all subdomains. All the backlinks and keywords recorded for those subdomains are not at all relevent to the keywords they want to rank for. For example, their software supports Boy Scouts, so keywords they rank for according to WT include merit badge, scout camp, etc., but of course, that's on the subdomain. As a result, if you were to take a snapshot of their online presence as these tools do, you would think they were a boy scout website and not a software developer if you include the subdomain, along with its PR, backlinks, keywords, etc.
So the question I have is, does Google connect all these subdomains with the main domain and then water down the main site with irrelevant keywords, content and backlinks? Or does Google see all those subdomains as completely separate and we don't need to worry or move their clients off their subdomain? I'm worried about Google assigning a "boy scout" relevancy to them. Am I wrong? What would you do?

It happens all too often when site owners take a path they or someone advising them thinks makes sense at the time. Until it goes bad. Then it just becomes a beast...

Thanks, Alan. You confirmed what I thought. Huge problem for them to clean this up, but I don't see anyway around it.

Without seeing the site and example subdomains I can only speak from experience with other sites that have similar problems.
While a subdomain is "technically" a separate site from Google's perspective, one factor that can change that is interlinking - how interwoven are the subdomains to the main site from a linking perspective? If interlinking is heavy, this clouds the "stand-alone" site notion.
However, even then, what is the status of analytics and webmaster tools account assignments? Are all the subdomains tracking with the same account IDs as the main site? If so, it would be important to split them out.
Ultimately, the PROPER, best practice recommendation regardless of any of that, would be to have those subdomains migrated to an entirely different root domain. The topical focus is radically different.
The bottom line factor is that subdomains DO impact a main domain because they are subordinate to that root domain.

Multilingual SEO - site using Google translate within existing URL structure
Hi everyone - I've just been looking at a site that simply uses Google Translate through its website. So basically, on any page you can Google Translate the content to any language you like - there's no change to the URL structure according to language, etc. I haven't come across this approach before (simply allowing users to Google Translate withing the existing page) - and it doesn't sit well with me - let me have your thoughts re: the SEO implications. Subdomain SEO question (php script on domain + wordpress on subdomain)
Hi Moz fellows, I am doing my first website which is entirely .php scripted. But I would like to have a wordpress blog to create content and blog posts, while the .php side of the website is more for sales pages and user generated listings.The only way to do this is to install wordpress on a subdomain "blog.website.com" QUESTION: If all my keywords targeted content is on the subdomain's Wordpress blog, but all my guest blogging efforts link to my main website, which one will rank? The subdomain or the domain? I need the domain to rank well as it is a Fiverr-like script, so if tons of people land on my "blog.website.com" subdomain, they will not convert into users... What on-page/site optimization techniques can I utilize to improve this site (http://www.paradisus.com/)?
I use a Search Engine Spider Simulator to analyze the homepage and I think my client is using black hat tactics such as cloaking. Am I right? Any recommendations on to improve the top navigation under Resorts pull down. Each of the 6 resorts listed are all part of the Paradisus brand, but each resort has their own sub domain.

One site or five sites for geo targeted industry
OK I'm looking to try and generate traffic for people looking for accommodation. I'm a big believer in the quality of the domain being used for SEO both in terms of the direct benefit of it having KW in it but also the effect on CTR a good domain can have. So I'm considering these options: Build a single site using the best, broad KW-rich domain I can get within my budget. This might be something like CheapestHotelsOnline.com Advantages: Just one site to manage/design One site to SEO/market Better potential to resell the site for a few million bucks Build 5 sites, each catering to a different region using 5 matching domains within my budget. These might be domains like CheapHotelsEurope.com, CheapHotelsAsia.com etc Advantages: Can use domains that are many times 'better' by adding a geo-qualifier. This should help with CTR and search Can be more targeted with SEO & Marketing So hopefully you see the point. Is it worth the dilution of SEO & marketing activities to get the better domain names? I'm chasing the longtail searchs whetever I do. So I'll be creating 5K+ pages each targeting a specific area. These would be pages like CheapestHotelsOnline.com/Europe/France/Paris or CheapHoteslEurope.com/France/Paris to target search terms targeting hotels in Paris So with that thought, is SEO even 100% diluted? Say, a link to the homepage of the first option would end up passing 1/5000th of value through to the Paris page. However a link to the second option would pass 1/1000th of the link juice through to the Paris page. So by thet logic, one only needs to do 1/5th of the work for each of the 5 sites ... that implies total SEO work would be the same? Thanks as always for any help! David
