Intentional Duplicate Content - Great UX, Bad for Ranking?

I'll try to keep this as clear and high level as possible. Thank you in advance for any and all help!
We're managing a healthcare practice which specializes in neurosurgical treatments. As the practice is rather large, the doctors have several "specialties" in which they focus in, i.e. back surgery, facial surgery, brain surgery, etc.
They have a main website (examplepractice.com) which holds ALL of their content on each condition and treatment in which they deal with. So, if someone enters their main homepage they will see conditions and treatments for all the specialties categorized together.
However, linked within the main site are "mini-sites" for each specialty (same domain, same site) (examplepractice.com/brain-surgery), but with a different navigation menu to give the illusion of "separate website". These mini-sites are then tailored from a creative, content and UX perspective to THAT specific group of treatments and conditions. Now, anyone who enters this minisite will find information pertaining to only that specialty. The mini-sites are NOT set up as folders, but rather just a system of URLs that we have mapped out to each page.
We set up the pages this way to maintain an exclusive feel for the site. Instead of someone drilling into a specific condition and having the menu change, we created the copies. But, because of how this is set up, we now have duplicate content for each treatment and condition child page (one on the main site, one on the minisite).
My question (finally) is will this cause a problem in the future? Are we essentially splitting the "juice" between these two pages? Are we making it easier for our competitors to outrank us?
We know this layout makes sense from the perspective of a user, but we're unclear how to move forward from a search perspective.

My first thought would be to simply canonical the pages to the preferred version you would want a visitor to find in search results (I'm guessing the mini-site versions b/c of the UX benefit of someone searching a specific procedure/condition)..
This will tell Google that you know it is a copy, and indicate where all authority should be passed.

Need help with Joomla duplicate content issues
One of my campaigns is for a Joomla site (http://genesisstudios.com) and when my full crawl was done and I review the report, I have significant duplicate content issues. They seem to come from the automatic creation of /rss pages. For example: http://www.genesisstudios.com/loose is the page but the duplicate content shows up as http://www.genesisstudios.com/loose/rss It appears that Joomla creates feeds for every page automatically and I'm not sure how to address the problem they create. I have been chasing down duplicate content issues for some time and thought they were gone, but now I have about 40 more instances of this type. It also appears that even though there is a canonicalization plugin present and enabled, the crawl report shows 'false' for and rel= canonicalization tags Anyone got any ideas? Thanks so much... Mod Rewrite question to prevent duplicate content
Hi, I'm having problems with a mod rewrite issue and duplicate content On my website I have Website.com Website.com/directory Website.com/directory/Sub_directory_more_stuff_here Both #1 and #2 are the same page (I can't change this). #3 is different pages. How can I use mod rewrite to to make #2 redirect to #1 so I don't have duplicate content WHILE #3 still works?

SEO with duplicate content for 3 geographies
The client would like us to do seo for these 3 sites http://www.cablecalc.com/ http://www.solutionselectrical.com.au http://www.calculatecablesizes.co.uk/ The sites have to targetted in US, Australia, and UK resoectively .All the above sites have identical content. CGI Parameters: should we worry about duplicate content?
Hi, My question is directed to CGI Parameters. I was able to dig up a bit of content on this but I want to make sure I understand the concept of CGI parameters and how they can affect indexing pages. Here are two pages: No CGI parameter appended to end of the URL: http://www.nytimes.com/2011/04/13/world/asia/13japan.html CGI parameter appended to the end of the URL: http://www.nytimes.com/2011/04/13/world/asia/13japan.html?pagewanted=2&ref=homepage&src=mv Questions: Can we safely say that CGI parameters = URL parameters that append to the end of a URL? Or are they different? And given that you have rel canonical implemented correctly on your pages, search engines will move ahead and index only the URL that is specified in that tag? Duplicate content
I have to sentences that I want to optimize to different pages for. sentence number one is travel to ibiza by boat sentence number to is travel to ibiza by ferry My question is, can I have the same content on both pages exept for the keywords or will Google treat that as duplicate content and punish me? And If yes, where goes the limit/border for duplicate content?
