Domain has been redirected our site; but many incoming links from sub domain. Will this hurts?

This is the scenario:
Our website is newwebsite.com. Our old website is oldwebsite.com which has been redirected to newwebsite.com (years back). But one of the old website's sub domain has a lot of back links to our current website like: seo.oldwebsite.com to newwebsite.com. Will this scenario hurts with any wrong linking?

That site's (seo.oldsite.com) backlinks are suitable for the new site?
Rememer that if you've made a full redirection of the subdomain site to the root new domain, there will be tons of links pointing to that root domain.. and if those links dont share the topic nor are from good sources its probably that Google might penalyze you or just ignore them.Monitor closely your rankings and the Search Console account for any manual penalty message.

Thousands of duplicate website links at "Who links the most" in Google webmasters. Any risk being duplicate website links pointing to website?

Why is site dropping in rank after we update it?
One of our sites - supereyes.com - appears to drop in rank after we update it. The client notified us of this today and I've verified that it did indeed drop in Google -- four spots since last week. He says this happens every time we make changes to the site, but then a week later it will go back up and is usually higher than where it was before. I have not verified this, but I'm very worried it may not rise again In the past week, we've posted a new blog entry to their site and we've changed some of the content -- specifically, added their locations to the header, added a contact page and put two testimonials in their sidebar. We've also had someone submitting their site to directories and local business sites like Angie's List and so forth. There are about 16 new backlinks established in the past 2-3 weeks. Also, I should note, traffic is higher than it's ever been, but the client doesn't look at traffic. They only look at their Google results. Can anyone offer any insight into what's going on here and if I need to be worried the site won't rise again in the rankings?

Too Many On-Page Links
After running a site analysis on here it has come up and said that I have a lot o pages with too many on page links and that this might be why the site is being penalized. Thing is I am not sure how to remedy this as one page that says it has 116 links is this one : http://www.whosjack.org/10-films-with-some-crazy-bitches/ Although there is only one link in the body Then again our home page has 165 http://www.whosjack.org which again it says is too many. The thing is is that surely it doesn't count on links all over the page as other wise every news homepage would be penalised? For example what would happen here on this home page? : http://www.dazeddigital.com/ Can anyone help me see what I am missing? Are there possible hidden links anywhere I should be looking for etc? Domain Deindexed because of Redirect
I think this is an interesting topic to discuss though I'm looking for answers too. One of my well performing domain deindexed by Google today. Reason: Redirect from a 9 year old Deindexed domain (Must be penalysed) I believe this is done by one of my competitor. What you people suggest me to do now? Don't you think if this is the way Google treat the redirects after Penguin anybody can use this technique to harm their competitors?
