New Site Worries

To cut a long story short, our old web developers who built us a bespoke site decided that they could no longer offer us support so we decided to move our back end to the latest Magento 2 software and move over to https with a new company.
The new setup has been live for 3 weeks, I have checked in webmaster tools and it says we have 4 pages indexed, if I type in site:https://www.mydomain.com/ we have 6560 pages indexed, our robots.txt file looks like this:Sitemap: https://www.mydomain.com/sitemap.xml Sitemap: https://www.mydomain.com/sitemaps/sitemap_default.xml
I use Website Auditor and Screaming Frog, Website Auditor returns a 302 for my domain and Screaming Frog returns a 403 which means I cannot scan any of these. If I check my domain using an https checking tool some sites return an error but some return a 200.
I have spoken to my new developer and he says everything is fine, in Webmaster tools I can see some redirects from his domain to mine when the site was in testing mode. I am concerned that something is not right as I always check my pages on a regular basis. Can anyone shed any light on this, is it right or am I right to be concerned.Thank you in advance

As far as Google Search Console is concerned - make certain you've verified a new Property in GSC for specifically the HTTPS version of your domain. Google (and other search engines) consider the HTTPS version a completely separate site, and so accurate data will only exist in the new HTTPS property.
If multiple monitoring and crawling tools are at least occasionally reporting improper redirects or are blocked, that's a huge potential issue and must be thoroughly researched. First place to start is to make certain that the SSL certificate encompasses both the www and non-www versions of the domain. If you provide the URL, we may be able to provide more info.

P.S. If the developer's version of the site has carelessly been allowed to get indexed, that's going to have to be dealt with too.

Differences in site search revenue in GA
I just put in a piece of software to replace a really bad built in site search engine on my 3dcart website. Now I am trying to measure the change, but I am having some issues. When I check the ecom data in the conversions section of GA with the built in segment Performed Site Search, I get promising results. Approximately 5% revenue increase over LY. But if we jump to behavior, site search, usage, and then check the visits with site search, I get a decrease by 4%. And the actual revenue is off, by like double (150k compared to 80k) Anyone have any idea why I am getting these results? The site search function is set up. Tracking is enabled, query parameter is keyword and search url is /search.asp?keyword=

.com site referral traffic to ccTLDs
We have 7 international domains set up along with our main .com site. All of the ccTLds are showing their main referral traffic as coming from the .com site in GA, and most of those being from mobile. Each site is set up correctly with geo-targeting and hreflang tags. Has anyone experienced this before?

Ecommerce site product link. How to handle a link that doesn't exist.
Suppose we have this product A, and we just have a single item for this. When the item is sold out we do not want to show it on the website saying "out of stock". Instead we would like to remove the product from out store which will now result in a url that doesn't exist. And google webmaster tool and Moz analytic will show them as page not found after they crawl over the site. Should i be generating a new sitemap.xml and update ? How do i handle those pages that don't exist anymore ? Thanks

Having Issue with Site Search in Analytics
Hi Mozzers, We launched a website in October 2012 and have added in the settings(Google analytics) of that profile "Do Track Site Search" since we have a search box on the website. The site search report worked for 10 days and it was over(from end of december till beginning of January 2013). Since then I have been trying to understand this issue. I have added all the query search terms possible, but still not showing any signs of life. At this point I am not sure what to do? Some Help would be appreciated! Is there any way to find out how many people blocked our site in Google?
With it being a factor in Panda, I would like to know what the number is and whether it's high / low compared to other sites etc. I kind of doubt a lot of people would have blocked us, but I'd like to at least be aware of whether that's a problem for us.

How to export all my keywords from GA new version
Hi I want to know how can i download all my keywords within the kw report of the google analytics new version. It seems to me that the "limit=50000" parameter doesn't work on this new version. If that is true how can i do to export all my keywords let say on CSV format? Thanks a lot

Overall site traffic - 3 quick questions
3 things : 1. Does Google factor in overall site traffic in rankings? So for 2 sites, all other things being pretty much equal, the one with higher traffic will be listed higher? 2. Does this logically imply that sites with lower traffic overall face an uphill struggle to be ranked highly??? 3. As an extension to this, would it be true to say that by increasing site traffic, say with Google Adwords or other online or offiline or whatever advertising, that might help get higher SEO rankings???
