Will adding 1M (legitimate/correct) internal backlinks to an orphan page trip algo penalty?

We have a massive long tail user generated gamification strategy that has worked really well. Because of that success we haven't really been paying enough attention to SEO and in looking around caught some glaring issues.
The section of our site that works as long tail goes from overview page > first classification > sub classification > specific long tail term page. Looks like we were relying on google to crawl/use forms to go from our overview page to the first classification BUT those resulting pages were orphaned - so www.mysite.com/product/category_1 defaulted back to the search page creating duplicate issues. www.mysite.com/product/category_1 and www.mysite.com/product/category_2 and www.mysite.com/product/category_3 all had duplicate content as they all reverted to the overview page.
It's clear we need to make an actual breadcrumb trail and proper site taxonomy/linkage. I'm wanting to do this on just this one area first, but it's a big section with over 3M indexed "specific long tail term pages".
I want to just add a simple breadcurmb trail in a sub navigation menu but doing so will literally create millions of new internal backlinks from specific term pages to their sub & parent category pages. Although we're missing the intermediary category breadcrumbs, we did have a breadcrumb coming back to the main overview page - that was tagged nofollow. So now I'm contemplating adding millions of (proper) backlinks and removing a nofollow tag from another million internal back links.
All of this seems in line with "best practices" but what I have not been able to determine is if there is a proper/better way to roll these changes out so as to not trigger an algorithm penalty.
I am also reticent about making too many changes too quickly but these are SEO 101 basics that need to be rectified. Is it a mistake to make good improvements too quickly?

410 /demandware.store/ pages
I have a client that just migrated to salesforce commerce cloud. They have a large amount of 410 pages showing up in site crawls. They are all of the /on/demandware.store/ variety. Is there any reason to redirect thousands of these pages? Any value? Or should they be allowed to drop off?

Pages exclusion
Hi there! I don't want to "make relevan"t 3 of the pages my website has. Should I give them a title and a description even if I dont't want them to be shown in the SERPs? Is there any penalty from google if I don't do so? I guess no but just to confirm. Thanks!

Home page or landing page?
Hello, I want to ask a question related to that - Should we put keywords in the home page title if we wish to position another landing page better for particular keywords? I have read in one website about SEO that it's good the main keywords of your website to be positioned in homepage title also. f.e. Let's say we have website about web-design and our company is named Company Ltd. The title of the home page is "Company Ltd. - Web design, SEO, etc" We have also another inner page named "Web design | Company Ltd.". So should we leave the first page name only "Company Ltd." and the landing page's name "Web design | Company Ltd." . I don't know if they both have the same keyword in their title they won't compete with each other.

Does Bing consider http://www.domain.com the same as https://www.domain.com?
Bing Webmaster Tools showed me that sometimes it displays https://www.domain.com in its results and sometimes http://www.domain.com. That got me thinking. Does Bing consider https to be a seperate duplicate copy of the http version? IE does my site get knocked down for duplicate content because of this? In Google webmaster tools, I can tell it whether I want https or http. But I dont know how to tell Bing. Any pointers will be appreciated. Thanks Dan

On page/site - Images & bold text
As I understand it on a page where you are going for the keywords 'Metal gates', you have an image titled 'Metal gates' (Lets say MG for Metal gates to save on my typing!) with the alt tag being 'MG' Now as I also understand it, if an image is also used as a link the Alt tag is also the anchor text? So, I have a page on Metal gates using the above methods, from this page I have image links to a metal driveway gates page (as well as text links), would I be best using an image titled 'Metal driveway gates' with the alt text as ' Metal driveway gates' to link to my metal driveway gates page (if you follow me)? Also on the image question, what if you have say six images (that are all links) on the metal gates page, how would you title the images and alt tags? Variations on Metal gates? Or using the keyword on the page that the link points to? (I'm not looking to keyword stuff but want to get it right! ) Also is it important to have your on page keywords in bold still? i ask because I've bolded text on my pages but not the main keywords - I've bolded text that I want people to see, but do not want to take away any power from my keywords if you follow me?

Links to Product pages

It is currently set up so the image, text, price etc of a product is linking to that product page. Our question is, if we were to link the image and the product name - will this be seen as two links to the same page? Is this a bad thing having multiple links to the same page? I searched around to see how other ecommerce sites have similar pages setup and it seems they link the image and also the product name, and the description is not click-able, which allows a user to "Highlight" the text (this is not possible on ours) Which would be to correct approach for SEO as well as User Interface, the way we have it set up, or by going with the method of the question I asked, Thank you for any information on this! Can I have a strong brand category page and a strong product page?
It seems Google base and other Comparison Shopping Engines like to see the brand in the product name. But, on my category page for that brand, website optimizer tells me including the brand name with each product is cannabilizes links. For example; I have a page for jewelerABC with 20 pieces of jewelry listed as well as original content about jewelerABC. I do not currently name these products as xyz by jewelerABC. This page comes up nicely in the serps. But in Google base The top listings for jewelry by jewelerABC seem to have every product named xyz by jewelerABC or JewelerABC xyzs. What is the best way to optimize.for both? Stephen
