OSE Link Differential

I have the chrome toolbar installed. In the SERP a site I was looking at had 686 links from 12 domains linking to the root domain. When I checked this site in OSE with filters set to all pages in root domain it shows 65 links from 12 domains.
Can anyone explain the difference?

I think the toolbar shows total links where as the summary in ose shows followed only.

When we have run a Open Site Explorer analysis on our own site, it says that for all our internal links the Link Anchor Text is 'Help with logging in' I am a bit confused as to why it shows that. That text does appear in the header of the page, but is not the first piece of text. Why is it happening on our site?

Should I consider webmaster tools links and linked pages ratio to remove unnatural links?
I don't know this is a suitable place for post this question. Anyway I have done it. According to the Google webmaster tools, Links to your site page. My blog has considerable amount of links, from linked pages (from certain domain names). For an instance please refer following screenshot. When I am removing unnatural links, should I consider these, links from linked pages ratio? Almost all of these sites are social bookmarking sites. When I publish a new bookmark on those sites, they automatically add a homepage link. As a result of that, I got a huge number of home page links from linked pages. What is your recommendation? Getting a complete list of all incoming links
I'm trying to clean up my spam incoming links and can't find where to download a complete list. Google Webmaster Tools has a button to download "Sample Links" or "Latest Links" but they don't show them all. Looking for wisdom from all the gurus out there. Thanks, Jean

I'm a website developer, and in the past I have usually added a tiny backlink to the footer of my clients' websites like this: Website Design by MyCompanyName I understand that Google sees this as a low-quality backlink. However, I was wondering if such links can hurt my rankings. Does Penguin sees these links as spam? If so, should I add a rel="nofollow" to the links? Is there anything else I should change? I do not want to remove these links completely because they are good for marketing my business. I just want to minimize any negative SEO impact of the links. I appreciate your input. Thanks.

Exchange Links - Problem or Not ?
There's a company that sells a real estate portal sites ready for several companies.

And when they install this system they always leave each site in a file calledimobiliarias.php that lists all properties that use your system, so there is a hugeexchange of links between the same sites.
So you can see with the Open Site Explorer that all sites have the same Backlinks.
This would not cause problems with regard to exchange links?

Understanding page and subdomain metrics in OSE
When using OSE to look at the **Total External Links **of a websites homepage, I dont understand why the page and subdomain metrics are so different. For example, privacy.net has 1,992 external links at the page level and 55,371 at the subdomain level. What subdomain? www redirects to privacy.net. And they have 56,982 at the root domain level - does that mean they have around 55k deep links or what?
