Links from External Sites not Showing on OpenSite or Google Webmaster Tools

Hi,
I asked this in another post, but didn't get a solid answer. For several websites I manage, I have access to their Google Webmaster Tools. When I put the site through there, or the link:// or SEOMoz's OpenSite link reporter, I get not even a fraction of the links that I know are pointing to the websites in question. Some of these links are from home pages or side columns, and some are from articles keep within a website, like at Inc.com. I wondered if the links in question were not themselves being indexed, but if I do a very specific search, I can pull them up in the search results. Is it just common knowledge that these link tools are not accurate? And to assume that somehow, search engines really do see all of the inbound links, even if our reporting tools don't.

OpenSite explorer is based upon the Linkscape crawl of the web. Linkscape crawls the top 25% of web pages on the web, not 100% of the web. Generally speaking, if your link is not in the top 25% of web pages, it does not have any value anyway so OSE is a great source of link information. The process to crawl the web and work through the data takes about a month. The next Linkscape update is expected to go live on Oct 18th (next Tuesday). I would suggest checking OSE again on Wednesday for your link.
My greater concern is you are not able to view the link in Google WMT. If a page is buried too deeply in a site, Google may not crawl it. Also if a site has certain issues it may not be properly crawled either.
Can you share some examples of a couple links you are not seeing in Google WMT?

Links to Your Site: No Data Available in Google Search Console
The site I am working on did not have their site submitted to Google Search Console (formerly Google Webmaster Tools). I submitted the site and a sitemap that auto updates. Google is crawling the site daily (about 30 pages a day). Under Search Traffic > Links to Your Site it shows no data is availible. I thought it was because it was a newly submitted site, but it has been two months now. Moz seems to have the same issue. Moz does show inbound links, but their are some that we think should really help us that are not shown. For instance, the Dallas Morning News wrote this article. They have a high DA and PA. Also, iliveindallas.com has an article about us that is still on the front page. That was a few weeks ago but also does not show up on Moz or Google SC. We are trying to be selective about the links we are getting. That they are follow links from reputable sites. Worried that both Google and Moz are not showing them.

What tools can I use to crawl a site which uses #! hasbhang?

Open Site Explorer results vs. Google Webmaster Tools results
I've been comparing the links to my domain that OSE and GWT show and GWT shows many more links than OSE. Can anyone explain the difference? Does Google report no follow links that OSE does not?

SEOMoz rocks, but is it breaking Google's webmaster guidelines when it comes to check rankings?
Hi all, The Google's webmaster guideline in question reads... "Don't use unauthorized computer programs to submit pages, check rankings, etc. Such programs consume computing resources and violate our Terms of Service. Google does not recommend the use of products such as WebPosition Gold™ that send automatic or programmatic queries to Google." So, when WebPosition Gold is not recommended then how come SEOMoz is acceptable to check ranks for websites belonging to SEOMoz PRO? Do Google neglects breaking of few guidelines by good boys? Link Diagnosis and Open Site Explorer
I work at a web design firm that's starting to offer SEO to its clients. They want to keep costs down until the SEO side becomes more established, so I've been using mostly free tools to do the SEO. I've been using a website called LinkDiagnosis.com to check backlinks for clients. It says the data is provided by SEOmoz, so I thought it must be pretty reliable. However, I just signed up for the PRO trial to test out all of SEOmoz's tools (& hopefully convince my company to sign us up), and I find that the link information between the 2 tools can be vastly different! Sometimes the number of unique linking domains is very close, but other times it can be off by hundreds, even thousands, with Open Site Explorer typically providing the higher numbers. Is the Link Diagnosis tool really powered with data from SEOmoz, or does it just receive a portion of the data, since it's a free tool? I'm just trying to figure out what will be the most reliable solution for me to keep using, and the discrepancies between the two tools has caused me to question the reliability of both. Moz tool bar showing less links
Just checked our links for a couple of our sites and noticed that the number of inbound links has dropped from around 55,000 to 13,000 on one and from 6000 to 700 on the other. GWMT still showing the previous amounts. Anyone else experienced this over the last few days?
